BACKGROUND: Aphid infestation of switchgrass (Panicum virgatum) has the potential to reduce yields and biomass quality. Although switchgrass-greenbug (Schizaphis graminum; GB) interactions have been studied at the whole plant level, little information is available on plant defense responses at the molecular level.
RESULTS: The global transcriptomic response of switchgrass cv Summer to GB was monitored by RNA-Seq in infested and control (uninfested) plants harvested at 5, 10, and 15 days after infestation (DAI). Differentially expressed genes (DEGs) in infested plants were analyzed relative to

BACKGROUND: Due to the affordability of whole-genome sequencing, the genetic association design can now address rare diseases. However, some common statistical association methods only consider homozygosity mapping and need several criteria, such as sliding windows of a given size and statistical significance threshold setting, such as P-value < 0.05 to achieve good power in rare disease association detection.
METHODS: Our region-specific method, called expanded maximal segmental score (eMSS), converts p-values into continuous scores based on the maximal segmental score (MSS) (Lin et al., 201

BACKGROUND: It is well known that aromatic essential oils extracted from the heartwood of Santalum album L. have wide economic value. However, little is known about the role of terpenoids in response to various adverse environmental stresses as other plants do in the form of signals during plant-environment interactions.
RESULTS: In this study, trace amounts of volatiles consisting of α-santalene, epi-β-santalene, β-santalene, α-santalol, β-santalol, (E)-α-bergamotene, (E)-β-farnesene and β-bisabolene were found in the leaves of mature S. album trees. We identified more than 40 candidate terp

Coffee leaf rust, caused by the obligate biotrophic fungus Hemileia vastatrix, remains the most destructive disease of coffee worldwide. Although genomic and transcriptomic studies have identified a large number of candidate effectors, experimental evidence supporting their biological roles during infection remains limited. Here, we integrated functional assays, temporal expression profiling during coffee infection and subcellular localization analyses to investigate the biological properties of 44 H. vastatrix effector candidates (HvECs). Using the Pseudomonas fluorescens EtHAn effector deliv

DnaJ proteins (Hsp40s) are essential components of the cellular proteostasis network, functioning as molecular co-chaperones that regulate protein folding, stability, and stress-responsive homeostasis in plants. Beyond their classical role as Hsp70 partners, accumulating evidence demonstrates that DnaJ proteins participate in diverse biological processes by integrating proteostasis with hormonal, developmental, and defense signaling pathways. This review synthesizes recent advances in the structural diversity, evolutionary distribution, and functional specialization of DnaJ proteins across mod

Melon (Cucumis melo L.) domestication is thought to have occurred independently once in Northeast Africa and twice in India, but archaeobotanical seed remains point to a possible additional domestication event in China. Because Cucumis seeds are difficult to diagnose morphologically, genomic data from archaeological material are needed to evaluate these scenarios and reconstruct ancient melon traits. We sequenced two Song Dynasty (960-1279 CE) melon seeds from Shuomen Gugang (China), recovering 5.5× and 2.1× nuclear genome coverage. Nuclear and chloroplast analyses place both seeds within cult

The potent neurotoxin domoic acid is produced by some species of diatoms in the genus Pseudo-nitzschia, which can lead to amnesic shellfish poisoning (ASP) events in marine food webs. Of the toxin-producing Pseudo-nitzschia, P. australis has caused the most toxic and widespread events, making it a species of concern. Toxic and non-toxic Pseudo-nitzschia species cannot be distinguished easily by light microscopy, necessitating molecular testing. We designed a real-time quantitative PCR assay for rapid and accurate detection of P. australis in environmental DNA (eDNA) samples, targeting the inte

Pungent capsaicinoid is synthesized only in chili pepper (Capsicum spp.). The production of vanillylamine from vanillin is a unique reaction in the capsaicinoid biosynthesis pathway. Although putative aminotransferase (pAMT) has been isolated as the vanillylamine synthase gene, it is unclear how Capsicum acquired pAMT. Here, we present a phylogenetic overview of pAMT and its homologs. The Capsicum genome contained 5 homologs, including pAMT, CaGABA-T1, CaGABA-T3, and two pseudogenes. Phylogenetic analysis indicated that pAMT is a member of the Solanaceae cytoplasmic GABA-Ts. Comparative genome

A database search for similarities between sequenced parts of the Arabidopsis thaliana genome with known sulfurtransferase sequences from Escherichia coli and mammals was undertaken to obtain information about plant sulfurtransferase-like proteins. One gene and several homologous EST clones were identified. One of the EST clones was used for screening an Arabidopsis cDNA library. The isolated full-length clone consists of 1134 bp and encodes a 42.6 kDa protein that includes a putative transit peptide sequence of about 7.1 kDa. Sequence comparisons with known sulfurtransferases from different o

Accumulation of heavy metals (HMs) and sulfates in farmland near mines is one of the most serious environmental problems posing a threat to crops and human health. Moderate sulfate alleviates the toxicity of HMs in crops, but the impact of high sulfate on crops in HM-contaminated soil remains unclear. Hence, we integrated physiological, transcriptomic and metabolomic profiling to investigate the effect of high sulfate on Chinese cabbage (Brassica chinensis L.) under HMs through controlled pot experiments. According to our results, compared with the HMs only group, the growth indicators of Chin

Plants, as sessile living systems, have the capacity to respond to both internal and external signals by modulating their growth and developmental programs. Autophagy is a recycling process which is known to respond to these signals, yet its role as an integrative regulatory node coordinating environmental inputs and developmental outputs remains underexplored, particularly outside model angiosperms like Arabidopsis thaliana. Here, we investigate how manipulating the supply of carbon and nitrogen affects the modulation of autophagy in relation to the auxin-driven chloronema-to-caulonema transi

High-temperature stress caused by global warming can induce leaf senescence, which adversely affects plant growth and agricultural productivity worldwide. However, the molecular mechanism of high temperature-induced leaf senescence remains largely unexplored. In this study, a Stay-green-like protein (PlSGRL) that regulates chlorophyll degradation was identified in herbaceous peony (Paeonia lactiflora Pall.). PlSGRL was localized to the chloroplasts, and its expression was upregulated under high-temperature stress. Virus-induced PlSGRL silencing markedly delayed high temperature-induced leaf se

Serine hydroxymethyltransferase (SHMT) is an enzyme essential for one-carbon metabolism. In higher plants, multiple SHMT genes code for isoforms that function in the cytosol, nucleus, mitochondria, and chloroplasts. The soybean genome contains two cytosolic SHMTs, GmSHMT05 and GmSHMT08, sharing high sequence identity and similar expression throughout soybean development. In certain soybean genotypes, two amino acid substitutions negatively impact GmSHMT08's ability to bind to tetrahydrofolate (THF), leading to a gain-of-function in resistance to the soybean cyst nematode (SCN). Whether this pe

Plants and bacteria have distinct pathways to synthesize the bioactive vitamin B1 thiamin diphosphate (TDP). In plants, thiamin monophosphate (TMP) synthesized in the TDP biosynthetic pathway is first converted to thiamin by a phosphatase, which is then pyrophosphorylated to TDP. In contrast, bacteria use a TMP kinase encoded by ThiL to phosphorylate TMP to TDP directly. The Arabidopsis THIAMIN REQUIRING2 (TH2)-encoded phosphatase is involved in TDP biosynthesis. The chlorotic th2 mutants have high TMP and low thiamin and TDP. Ectopic expression of Escherichia coli ThiL and ThiL-GFP rescued th

The macronutrient potassium is essential to plant growth, development and stress response. Alligator weed (Alternanthera philoxeroides) has a high tolerance to potassium deficiency (LK) stress. The stem is the primary organ responsible for transporting molecules from the underground root system to the aboveground parts of the plant. However, proteomic changes in response to LK stress are largely unknown in alligator weed stems. In this study, we investigated the physiological and proteomic changes in alligator weed stems under LK stress. First, the chlorophyll and soluble protein content and S

Heterodisulfide reductase from methanol-grown cells of Methanosarcina barkeri (MbHdrDE) is a membrane-bound enzyme composed of a 46-kDa subunit MbHdrD and a 23-kDa subunit MbHdrE. The enzyme has been shown to contain 0.6 mol heme and 20 mol Fe/S per mol heterodimer. In addition, substoichiometric amounts of FAD, thought to be an essential component of the active enzyme, were detected. We have now obtained preparations of active heterodisulfide reductase in high yields completely devoid of a flavin. Cloning and sequencing of the genes encoding MbHdrD and MbHdrE, which were found to form a trans

We report here the localisation and properties of a new membrane-bound isoform of caleosin and its putative role as a peroxygenase involved in oxylipin metabolism during biotic and abiotic stress responses in Arabidopsis. Caleosins are a family of lipid-associated proteins that are ubiquitous in plants and true fungi. Previous research has focused on lipid-body associated, seed-specific caleosins that have peroxygenase activity. Here, we demonstrate that a separate membrane-bound constitutively expressed caleosin isoform (Clo-3) is highly upregulated following exposure to abiotic stresses, suc

BACKGROUND: This study examined how different subspecies of Triticum turgidum (T. durum, T. polonicum, T. turanicum) respond to cold and freezing, assessing their water status, stress responses, and antioxidant system, with particular focus on the structure and function of glutathione reductase (TtGR).
METHODS: TtGR genes were first identified from the T. turgidum genome using publicly available genomic resources such as Ensembl Plants. Promoter regions (~2 kb upstream) were analyzed to identify cis-regulatory elements using PlantCARE. Gene classification was performed based on predicted subc

An intrinsic divinyl-chlorophyll a/b antenna and a particular form of phycobiliprotein, phycoerythrin (PE) III, coexist in the marine oxyphotobacterium Prochlorococcus marinus CCMP 1375. The genomic region including the cpeB/A operon of P. marinus was analysed. It encompasses 10,153 nucleotides that encode three structural phycobiliproteins and at least three (possibly five) different polypeptides analogous to cyanobacterial or red algal proteins involved either in the linkage of subunits or the synthesis and attachment of chromophoric groups. This gene cluster is part of the chromosome and is

The genus Abutilon Mill. (Malvaceae) comprises approximately 178 species distributed across tropical and subtropical regions, many of which hold significant ornamental, economic, and medicinal value; yet its taxonomic classification remains challenging. In this study, six species were sequenced from herbarium specimens, and the chloroplast (cp.) genomes of ten additional species were assembled de novo from publicly available raw data. Three previously reported cp. genomes were also incorporated to characterise cp. genome structure, identify polymorphic loci, and perform phylogenetic analyses.
