Tomato contains various classes of metabolites conferring benefits to human health and plant defense. Metabolic reprogramming of tomato induced by plant growth-promoting rhizobacteria (PGPR), such as Streptomyces spp., provides a feasible solution to enhance fruit quality and plant performance. However, the spatiotemporal and intensity characteristics of plant metabolism rewired following PGPR inoculation remain largely uncovered. Here, we characterized the landscape of PGPR-mediated metabolic reprogramming in whole plants of tomato. Large-scale single-cell transcriptomic and metabolomic analy

Carbon catabolite repression 4 (CCR4) is a conserved mRNA deadenylase regulating posttranscriptional gene expression. However, regulation of CCR4 in virus infections is less understood. Here, we characterized a pro-viral role of CCR4 in replication of a plant cytorhabdovirus, Barley yellow striate mosaic virus (BYSMV). The barley (Hordeum vulgare) CCR4 protein (HvCCR4) was identified to interact with the BYSMV phosphoprotein (P). The BYSMV P protein recruited HvCCR4 from processing bodies (PBs) into viroplasm-like bodies. Overexpression of HvCCR4 promoted BYSMV replication in plants. Conversel

Visualizing the spatiotemporal dynamics of native RNA molecules with single-transcript-level sensitivity in living plant cells remains a formidable challenge due to the high background noise caused by the unique cellular architecture of plants. Here, using transiently transformed Nicotiana benthamiana cells and stable Arabidopsis thaliana lines, we present a high-signal-to-noise RNA imaging platform that couples CRISPR-dCas13X with a binding-associated fluorescence stabilization strategy. We identified a novel plant-specific degron that selectively targets unbound probes for proteasomal degrad

Plants are continuously exposed to a wide range of abiotic stresses, including drought, salinity, temperature extremes, nutrient deficiency, and heavy metal toxicity, which severely constrain growth and productivity. To cope with these challenges, plants have evolved sophisticated regulatory networks involving phytohormones and non-coding RNAs (ncRNAs). This review provides a comprehensive overview of the biogenesis and functional roles of major ncRNA classes' microRNAs (miRNAs), long non-coding RNAs (lncRNAs), and circular RNAs (circRNAs) and their dynamic interplay with phytohormonal signali

Dioecy is a breeding system with separate females and males, where sex can be determined by sex chromosomes (for instance, XY males and XX females). Dioecy is generally associated with the evolution of sexual dimorphism. In this study, we tested whether small RNAs (sRNAs) play a role in sexual dimorphism and sex chromosome evolution in Silene latifolia. We generated new data for female and male sRNAs and DNA methylation. We showed that sRNAs are most of the time female-biased in S. latifolia, suggesting that the presence of the Y chromosome globally impacts the epigenome by diluting sRNAs geno

Due to crucial roles in gene regulation, noncoding small RNAs (sRNAs) of 20-30 nucleotides (nt) have been intensively studied in mammals and plants and are implicated in significant diseases and metabolic disorders. Elucidation of biogenesis mechanisms and functional characterization of sRNAs is often achieved using tools such as separation of small-sized RNA and deep sequencing. Although RNA interference pathways, such as quelling and meiotic silencing, have been well-described in Neurospora crassa, knowledge of sRNAs in other filamentous fungi is still limited compared to other eukaryotes. RNA interference (RNAi) technology offers a nontransgenic and sequence-specific strategy for plant protection, but its foliar application in the field is limited by rapid RNA degradation and poor persistence on leaf surfaces. Here, we developed a nanocellulose-enabled clay-based platform for double-stranded RNA (dsRNA) foliar delivery, named as BioClay@CNF, that offers dsRNA persistence on leaves and durable antiviral activity in plants. Incorporation of nanocellulose fibers (CNFs) increased dsRNA retention and resisted rain-induced wash-off while simultaneously shielding dsRNA from enzymatic

Plant viruses depend on insect vectors for dissemination in complex agroecosystems and often exploit plant and insect physiology to enhance transmission. This review synthesizes recent advances in understanding cross-kingdom exchange of non-coding RNAs (ncRNAs) as a central mechanism shaping plant-virus-vector interactions and broader agroecosystem dynamics. ncRNAs are exchanged among plants, insect vectors, and viruses via the phloem, insect saliva, and external plant surfaces through exudates. These molecules can suppress plant antiviral and anti-insect plant responses, modulate vector biolo

Insect-pests infestation greatly affects global agricultural production and is projected to become more severe in upcoming years. There is concern about pesticide application being ineffective due to insect resistance and environmental toxicity. Reduced effectiveness of Bt toxins also made the scientific community shift toward alternative strategies to control devastating agricultural pests. With the advent of host-delivered RNA interference, also known as host-induced gene silencing, targeted insect genes have been suppressed through genetic engineering tools to deliver a novel insect-pest re

The COVID-19 pandemic has highlighted the importance of identifying new potent antiviral agents. Nutrients as well as plant-derived substances are promising candidates because they are usually well tolerated by the human body and readily available in nature, and consequently mostly cheap to produce. A variety of antiviral effects have recently been described for the hop chalcone xanthohumol (XN), and to a lesser extent for its derivatives, making these hop compounds particularly attractive for further investigation. Noteworthy, mounting evidence indicated that XN can suppress a wide range of v

Salicylic acid (SA) is required for plant systemic acquired resistance (SAR) to viruses. However, SA-deficient plants adapt to RNA virus infections better, which show a lighter symptom and have less reactive oxygen species (ROS) accumulation. The virus replication levels are higher in the SA-deficient plants during the first 10 days, but lower than the wild-type seedlings after 20 dpi. The higher level of glutathione and ascorbic acid (AsA) in SA-deficient plants may contribute to their alleviated symptoms. Solo virus-control method for mortal viruses results in necrosis and chlorosis, no matt

Sexual systems in animals and plants are remarkably diverse. In plants, dioecy often evolved more recently than in well-studied animal systems, making plants especially important for understanding how separate sexes evolved independently from hermaphrodite ancestors. Although various dioecious plant systems have been studied, sex-determining genes have rarely been definitively identified. Here, to investigate flower sex determination in Sapindaceas, we sequenced the genome of Eurycorymbus cavaleriei, the only currently known dioecious species in this family and identified an XY sex-determining

High-throughput sequencing is becoming the method of choice for plant diagnostics. It allows the detection of known and novel viruses and viroids, even in co-infection, without preliminary knowledge of the target. However, this method has its own limitations when compared to real-time PCR or ELISA. Laboratories that implement this type of technologies in-house must ensure that the performance criteria meet the requirements associated with their diagnostic activity. In this study, we present a workflow for in-house plant viruses and viroid detection, based on total RNA extraction, ribodepletion

Plant subspecies that have colonized distinct natural habitats must evolve different phenotypic and physiological features to ensure survival. However, the underlying molecular mechanisms remain poorly understood. In this study, we selected seven Arabidopsis accessions and six rice varieties with significantly different natural habitat parameters to investigate the molecular mechanisms behind the differential expression and activity of microRNAs (miRNAs) at the subspecies level. Compared to Col-0, 24–35 differentially expressed miRNA precursors and 36–110 differentially expressed mature miRNAs

Artificial microRNAs (amiRNAs) and synthetic trans-acting small interfering RNAs (syn-tasiRNAs) are two classes of artificial small RNAs (sRNAs) that have been broadly used to confer antiviral resistance in plants. However, methods for designing, synthesizing and functionally analyzing antiviral artificial sRNAs have not been optimized for time and cost-effectiveness and high-throughput applicability since recently. Here we present a systematic methodology for the simple and fast-forward design, generation, and functional analysis of large numbers of artificial sRNA constructs engineered to in

The management of emerging plant viruses presents significant challenges for global agriculture, requiring innovative approaches beyond conventional control strategies. Traditional methods rely on cultural practices, vector management, and breeding for genetic resistance, and these approaches are often time-consuming and may have limited effectiveness against emerging viral strains. Spray-Induced Gene Silencing (SIGS), involving topical application of virus-derived double-stranded RNA (dsRNA) to trigger plant defense mechanisms, offers a promising alternative strategy. However, the application

Plant-parasitic nematodes (PPNs) pose a significant threat to global crop production, yet their associated viral diversity remains poorly characterized, limiting potential virus-mediated biocontrol strategies. In this study, we investigated PPN-associated viruses using both virome data obtained from ten field populations of potato rot nematode (Ditylenchus destructor) collected in Lulong County (Qinhuangdao city, China), a major sweet potato-producing region, along with 536 publicly available transcriptome datasets from the Sequence Read Archive (SRA) database, collectively encompassing twenty

Determination of gene expression is an important tool to study biological processes and relies on the quality of the extracted RNA. Changes in gene expression profiles may be directly related to mutations in regulatory DNA sequences or alterations in DNA cytosine methylation, which is an epigenetic mark. Correlation of gene expression with DNA sequence or epigenetic mark polymorphism is often desirable; for this, a robust protocol to isolate high-quality RNA and DNA simultaneously from the same sample is required. Although commercial kits and protocols are available, they are mainly optimized

Plant extracellular vesicles (EVs) have emerged as candidate carriers of small RNAs that connect intracellular RNA regulation with apoplastic defense, intercellular signaling, and cross-kingdom communication. The field is advancing rapidly, yet its central mechanistic claims remain unevenly resolved because RNA detection, vesicle association, selective loading, recipient-cell delivery, and target-dependent function are often treated as equivalent observations. The novelty of this review is a mechanistic and evidentiary framework for evaluating when an extracellular RNA is biologically function
