The challenges of single cell transcriptomics on difficult human tissue: the placenta.

Demand for the application of single cell transcriptomics on difficult tissues, processed and stored in disparate conditions, has led to the development of various single cell modalities. We focus on the placenta, a challenging tissue to transcriptomically interrogate due to senescence, intermittent hypoxia, high levels of RNase activity and tissue trauma at delivery. We performed single cell and nuclei transcriptomics on two samples with probe-based and native molecule transcript capture, droplet-based and in situ plate-based cell isolation. We explored sample and storage variations, includin

Single-cell-level perturbation-induced and condition-related signal estimation with batch effect removal using NDreamer.

Advances in sequencing technologies and the growing volume of single-cell data have created unprecedented opportunities for uncovering gene expression patterns causally induced by experimental perturbations or statistically associated, but not necessarily causal, with disease conditions. However, current analytical methods inadequately account for batch effects and data sparsity or fail to capture the inherent non-linearity in single-cell data, leading to biased estimation. To address these limitations, we developed NDreamer that combines neural discrete representation learning and matching to

Single-cell RNA sequencing reveals population-based shifts in gene expression heterogeneity in an unstable, clonally derived CHO cell line.

The genomic plasticity of Chinese Hamster Ovary cells allows them to be genetically engineered to produce foreign proteins with high specific productivities while placing a significant burden on their ability to retain this expression capacity over time. Many cell lines lose expression over time and need to be screened for expression consistency. Stability has been studied in clonally derived cell cultures by evaluating phenotypic heterogeneity in subclones derived from stable or unstable clones, but not well characterized within the primary, clonally derived cell culture. To address this, we

A posterior probability based Bayesian method for single-cell RNA-seq data imputation.

Single-cell RNA-sequencing (scRNA-seq) data suffer from a lot of zeros. Such dropout events impede the downstream data analyses. We propose BayesImpute to infer and impute dropouts from the scRNA-seq data. Using the expression rate and coefficient of variation of the genes within the cell subpopulation, BayesImpute first determines likely dropouts, and then constructs the posterior distribution for each gene and uses the posterior mean to impute dropout values. Some simulated and real experiments show that BayesImpute can effectively identify dropout events and reduce the introduction of false

Single-cell spatial mapping reveals reproducible cell type organization and spatially dependent gene expression in gastruloids.

Gastruloids are stem-cell-based models that recapitulate key aspects of mammalian gastrulation, including the formation of an anterior-posterior axis. However, we do not have detailed spatial information about gene expression and cell type organization, particularly at the level of individual gastruloids. Here, we report a spatially resolved, single-cell molecular catalog of the transcriptomes of 26 individual gastruloids. We found that cell type composition and tissue-scale spatial organization were largely consistent across gastruloids, but meso-scale patterning of specific cell types varied

Integrating bulk and single-cell RNA sequencing identifies and validates lactylation-related signatures in diabetic foot ulcers.

Diabetic foot ulcers (DFU) is severe complications of diabetes mellitus, affecting 15–25% of diabetic patients and imposing substantial healthcare burdens. Lactylation has emerged as a critical regulator in inflammation and wound healing processes. However, the role of lactylation-related mechanisms in DFU pathogenesis remains poorly understood. We integrated the lactylation-related genes (LRGs) and systematically analysed the expression levels of these genes to characterize a gene signature related to DFUs through bulk RNA-seq and single-cell RNA-seq (scRNA-seq) datasets. Single-cell RNA sequ

Differential expression analysis in single-cell and spatial RNA-seq without model assumptions.

Gene up(down)regulation findings in single-cell and spatial RNA sequencing can be inconsistent despite remarkable progress in technology. Inconsistent findings in high-quality samples raise concerns about assumptions behind widely accepted data analysis approaches. We, therefore, propose a weighted averaging approach for data analysis without assuming anything besides randomness of technical noise. This approach is closely related to prior work on statistics of cluster-randomized experiments. We show that weighing transcript counts based on measured noise variances and utilizing weighted rathe

Single-cell RNA-sequencing profiles reveal the developmental landscape of hawthorn leaves.

Hawthorn (Crataegus spp.) is an economically and medicinally important genus in Rosaceae. Its leaves accumulate valuable secondary metabolites, including flavonoids, and have long been used in traditional Chinese medicine. Despite available chromosome-level genome assemblies and bulk transcriptome data, the cellular composition of hawthorn leaves, their developmental trajectories, and the cell-type-specific distribution of biosynthetic gene expression remain uncharacterized. Here we report the first single-cell transcriptomic atlas of hawthorn leaves, generated by integrating protoplast-based

Mapping fibroblast plasticity across non-cancer lung diseases at single-cell resolution.

BACKGROUND: Fibroblast plasticity underlies a wide spectrum of pulmonary diseases, yet the molecular programs governing fibroblast state transitions in non-malignant contexts remain poorly understood. METHODS: We integrated 1,470,730 single-cell transcriptomes across three non-cancer lung diseases to construct a comprehensive fibroblast atlas. Integrated clustering and regulon analyses were used to delineate fibroblast subtypes, disease-associated transcriptional programs, and state transitions. ANTXR1, identified as a representative regulator, was validated by tissue immunohistochemistry and

Protocol optimization to process mouse colon samples for single-nuclei RNA sequencing using FLEX library preparation.

Single-nuclei RNA sequencing enables the interrogation of tissue microenvironments in clinical samples preserved by snap-freezing, where cell membrane damage precludes single-cell isolation, but nuclei remain intact for high-quality molecular profiling. Here, we present an optimized protocol to process mouse colon samples for single-nuclei RNA sequencing using FLEX library preparation. We describe steps for preparing and dissociating colon tissue, nuclei filtration, and fixation. We then detail procedures for Chromium Fixed RNA Profiling (Gene Expression Flex).

iModulonMiner 2.0: multi-modality modularization of prokaryotic bulk, single-cell, and community omics data.

Prokaryotic gene expression datasets, including single-cell transcriptomics and community meta-transcriptomics, are growing rapidly, opening discovery opportunities while creating new analytical challenges. Module detection methods, such as independent component analysis, are powerful tools for expression analysis focused on identifying coordinated gene programs that consistently appear within gene expression compendia. Here, we present iModulonMiner 2.0, an end-to-end expression module detection workflow that adds five main capabilities to address emerging multi-dataset, multi-strain, and mul

Single-cell and haplotype-resolved transcriptomics reveal molecular signatures of orchid floral structures.

Orchidaceae is among the largest families of flowering plants, yet the cell heterogeneity and molecular basis underlying specialized orchid floral structures remain largely unknown. Here, we report a spatially resolved single-cell transcriptomic census of Dendrobium Chao Praya Smile flower buds, identifying 14 distinct cell types. Compared with the generation of conventional pollen grains, Dendrobium meiotic cells are uniquely enriched with specific enzymatic activities associated with mucilage-mediated pollinium formation. We identified specialized cell populations that drive tepal morphology

The Effect of Cuproptosis-Related Proteins on Macrophage Polarization in Mesothelioma is Revealed by scRNA-seq.

High invasiveness mesothelioma is a malignant tumor of the peritoneum or pleura. The effect of cuproptosis on mesothelioma (MESO) is still unknown, though. The Cancer Genome Atlas (TCGA) and the Gene Expression Omnibus (GEO) datasets were used to identify differential genes linked to cuproptosis in mesothelioma. Multigene features were then created to assess the course of the disease. Use single-cell data and in vitro validation to uncover crucial gene regulation mechanisms. In MESO, we found nine differentially expressed genes linked to cuproptosis. Using univariate Cox and LASSO regression t

Single-Cell Transcriptomic Analysis of Macaque LGN Neurons Reveals Novel Subpopulations.

Neurons in the lateral geniculate nucleus (LGN) provide a pivotal role in the visual system by modulating and relaying signals from the retina to the visual cortex. Although the primate LGN, with its distinct divisions (magnocellular, M; parvocellular, P; and koniocellular, K), has been extensively characterized, the intrinsic heterogeneity of LGN neurons has remained unexplained. With the development of high-throughput single-cell transcriptomics, researchers can rapidly isolate and profile large sets of neuronal nuclei, revealing a surprising diversity of genetic expression within the nervou

Identification and characterization of fibroblast-related biomarkers and pro-inflammatory subpopulations in periodontitis by integrated transcriptomic and single-cell analysis.

Periodontitis is a common inflammatory disease that severely impairs oral health and may contribute to systemic complications such as cardiovascular diseases. Fibroblasts play a crucial role in the progression and repair processes of periodontitis. Exploring related biomarkers and pro-inflammatory fibroblast (PIF) subpopulations may offer potential therapeutic strategies for periodontitis. We integrated transcriptomic and single-cell RNA sequencing (scRNA-seq) data to identify hub fibroblast genes via Least Absolute Shrinkage and Selection Operator (LASSO) regression. Diagnostic models and nom

SenFlag gene signature identifies senescent cells in mouse and human tissues through a conserved core transcriptional program.

Identifying senescent cells via single-cell transcriptome profiling data remains challenging due to cellular heterogeneity and overlap with other cellular states. Here, we present SenFlag, a streamlined gene signature for enhanced identification of senescent cells based on integration of core gene expression features. SenFlag was derived through systematic assessment of bulk and single-cell RNA-sequencing datasets across multiple senescence models. It captures a conserved transcriptional program characterized by reduced expression of proliferation-associated genes and chromatin-associated gene

Decoding spatial transcriptomics across multicellular and subcellular resolutions.

Current whole-genome spatial transcriptomics (ST) platforms, which range from multicellular (e.g., Visium) to subcellular resolution (e.g., Visium HD, Stereo-seq), face significant challenges in accurately decomposing or aggregating spots into single cells-the fundamental units of biological activity. To date, most existing computational methods operate at the spot level, and no method has effectively reconstructed transcriptomes at single-cell resolution. In this study, we present STARS (Spatial Transcriptomics across Resolutions for Single Cells). Leveraging Vision Transformer model and cont

Single-Cell Transcriptomics Reveal Microenvironment Alterations in Canine Peri-Implantitis.

BACKGROUND: Peri-implantitis, a major contributor to dental implant failure, lacks comprehensive insights into tissue-specific heterogeneity as current researches predominantly focus on the whole peri-implant tissue rather than distinct molecular and cellular dynamics in gingiva and alveolar bone microenvironments. Furthermore, ethical challenges hinder the acquisition of healthy peri-implant tissues, limiting our understanding of peri-implantitis progression and the development of targeted therapies. METHODS: We established a controlled peri-implantitis model in beagle dogs, enabling ethical
