BACKGROUND: Glioblastoma represents the most aggressive primary brain malignancy, characterized by a profoundly immunosuppressive microenvironment that limits therapeutic efficacy and drives disease progression. Myeloid cells—comprising tumor-associated macrophages, myeloid-derived suppressor cells, and dendritic cells—serve as central regulators of this milieu. However, their profound heterogeneity in origin, function, and localization has historically complicated efforts to neutralize their protumoral effects using conventional bulk analyses. MAIN BODY: This review synthesizes emerging insig

The mature mammalian lung contains ∼50 different cell types that are located in precise positions along and around the airway epithelial tree. Here, we apply spatial transcriptomics to early embryonic mouse lungs to investigate how these spatial patterns are progressively established during development. Specifically, we optimized a microfluidics-enabled, deterministic barcoding-based sequencing (DBiT-seq) workflow to achieve sensitive spatial mapping of tissue sections, resulting in up to a twofold increase in average transcript recovery compared with previous implementations. Spatial mapping

INTRODUCTION: Conjunctival melanoma (CM) is a rare cancer with a potentially high recurrence rate. The mechanics of its progression, its relationship with neighboring tissues, and its molecular characteristics are largely unknown. Diagnosis currently requires a biopsy and the time and expertise of a pathologist.
METHODS: Archived human biopsies containing CM were submitted to Xenium spatial transcriptomic analysis. Regions were graded by disease progression through histopathology. Differential expression (DE) and composition analysis were performed across disease states.
RESULTS: From three

BACKGROUND: Atopic dermatitis (AD) is primarily driven by a Type 2 immune response, with T helper (TH2) cells producing IL-4 and IL-13, thereby promoting inflammation, itch, and a compromised skin barrier. Yet, the spatial organization of pathogenic immune cells and their interactions with stromal and epithelial compartments in human AD skin remain incompletely understood.
METHODS: We performed 10× Genomics Visium spatial transcriptomics on FFPE skin biopsies from patients with AD (n = 6), psoriasis (n = 2), and healthy controls (n = 5). Data were integrated with AD single-cell RNA sequencing

Spatial transcriptomics (ST) is a cutting-edge methodology that enables the simultaneous profiling of global gene expression and spatial information within histological tissue sections. Traditional transcriptomic methods lack the spatial resolution required to sufficiently examine the complex interrelationships between cellular regions in diseased and healthy tissue states. We review the general workflows for ST, from specimen processing to ST data analysis and interpretations of the ST dataset using visualizations and cell deconvolution approaches. We show how recent studies used ST to explor

Lewy pathology composed of α-synuclein is the key pathological hallmark of Parkinson's disease (PD), found both in dopaminergic neurons that control motor function, and throughout cortical regions that control cognitive function. Recent work has investigated which dopaminergic neurons are most susceptible to death, but little is known about which neurons are vulnerable to developing Lewy pathology and what molecular changes an aggregate induces. In the current study, we use spatial transcriptomics to selectively capture whole transcriptome signatures from cortical neurons with Lewy pathology c

Stem cell-derived organoids hold promise to model tissue-specific diseases. To enable this, it is crucial to assess how transcriptional signatures, cellular organization, and composition of organoids compare to in vivo counterparts. However, spatial transcriptomics has been challenging to apply to organoids to elucidate regional molecular identity. This study presents the first systematic profiling of multiple stem cell-derived organoid models (brain, heart muscle, heart valve, kidney, lung, cartilage, and hematopoietic) with stereo-seq, a full transcriptome, spatial assay using on-chip in sit

Spatial transcriptomics (ST) provides high-dimensional gene expression profiles together with spatial coordinates, enabling the reconstruction of tissue architecture at cellular resolution. While recent graph-based deep learning methods have advanced spatial clustering in ST, many rely on complex architectures that obscure interpretability and rarely integrate biological priors such as marker gene information. We introduce BioLACE, a scalable framework that unifies spatial structure, transcriptomic variation, and curated marker gene profiles within a shared Variational Autoencoder (VAE) latent

We propose a computational framework for spatial niche analysis (SpaNiche) in spatial transcriptomics data to uncover colocalization patterns and infer potential ligand-receptor interactions. SpaNiche leverages graph-regularized joint non-negative matrix factorization to integrate information from cell abundance and ligand-receptor expression, identifying spatial colocalization patterns among cell types while providing insights into associated ligand-receptor interactions. Besides, SpaNiche employs consensus clustering to define "ecotypes", enhancing its utility in multi-sample spatial transcr

Genome-wide or high-plex gene expression is important to understand the organism, tissue, and cellular mechanism. From microarrays to next-generation sequencing (RNA-Seq) at the bulk level and then to the single cell level, gene expression studies have undergone a long transition. The current bulk gene expression and pathway-centric approach toward disease and therapeutics is moving toward spatial transcriptomics, which makes it possible to profile gene expression from the cellular microenvironment without any loss of spatial information. Spatial transcriptomics allows us to understand cellula

Bone is a multifaceted tissue requiring orchestrated interplays of diverse cells within specialized microenvironments. Although significant progress has been made in understanding cellular and molecular mechanisms of component cells of bone, revealing their spatial organization and interactions in native bone tissue microenvironment is crucial for advancing precision medicine, as they govern fundamental signaling pathways and functional dependencies among various bone cells. In this study, we present the first integrative high-resolution map of human bone and bone marrow, using spatial and sin

10× Visium is a widely used spatial transcriptomics platform that enables joint profiling of gene expression and the spatial locations of cells. However, the histology images generated by the 10× Visium platform often contain technical artifacts, including fiducial markers and background noise, which degrade image quality. Here, we describe how a computational method, Vispro, can be applied to process and enhance these images. The resulting high-quality images lead to improved performance across a range of downstream analyses.

Spatial transcriptomics has advanced the study of biological systems by facilitating the mapping of gene expression within native tissue environments. Nevertheless, the intrinsic high dimensionality, pronounced data sparsity, and intricate nonlinear relationships between tissue morphology and the transcriptome pose challenges for conventional analytical frameworks in capturing long-range biological dependencies. This manuscript introduces a unified conceptual framework, termed "cells as words, tissues as sentences," for examining how the contextual learning and generative capabilities of large

Drug repurposing offers a scalable route to accelerate therapeutic discovery, yet existing approaches based on single-cell RNA sequencing (scRNA-seq) often overlook spatial tissue context, limiting their ability to capture microenvironment-dependent drug responses. Here we present STDrug, a spatially informed computational framework that integrates spatial transcriptomics, graph-based modeling, and multimodal learning to enable patient-specific therapeutic prioritization. STDrug identifies and aligns disease and control spatial domains using graph convolutional networks and coherent point drif

MOTIVATION: Multi-timepoint spatial transcriptomics enables study of developmental processes in native tissue context, but cell-state mixtures within spots and lack of direct spatial correspondence across sections complicate trajectory inference and biological interpretation.
RESULTS: st2traj is a deconvolution-informed trajectory framework using spot-state composition for multi-timepoint spatial trajectory inference. In a human heart pseudo-spot benchmark, DECODE showed competitive and balanced performance among five deconvolution methods. In multi-timepoint human heart data, unscaled DECODE

Spatial transcriptomics deconvolution maps cell-type abundance across tissue, but most outputs do not indicate which local predictions can be trusted. We developed ReliST, a model-agnostic risk layer that preserves base predictions while assigning spot-level risk from output ambiguity, local inconsistency, and reference-related evidence. We evaluated ReliST with five deconvolution models across human dorsolateral prefrontal cortex (DLPFC), mouse brain, human breast cancer, and an independent immunofluorescence/gene-protein dataset. In DLPFC, risk scores aligned with layer difficulty, marker di

Spatial transcriptomics enables high-resolution gene expression mapping in intact tissues. Xenium is widely adopted for its reliability, accessibility and data quality, yet the properties and limitations of Xenium-derived data remain poorly characterized. Here we present one of the most comprehensive Xenium datasets so far, encompassing over 40 breast and lung tumor sections profiled using diverse gene panels. Leveraging this resource, we systematically dissect technical noise-including transcript spillover-along with assay specificity, panel performance and segmentation strategies. We demonst

Spatial transcriptomics (ST) facilitates the exploration of biological tissue structures and functions within spatial context. Slice alignment and integration are prevalent for analyzing ST data, and current algorithms either focus on adjacent slices or require prior information to guide alignment, limits their applications for downstream analysis. Here, we present AlignDG, an information theory-based graph model that jointly aligns and integrates ST slices across diverse diseases, platforms and conditions without prior information. Experimental results demonstrate that AlignDG outperforms exi
