Single-cell transcriptomic analysis reveals the heterogeneity and functional characteristics of macrophage subpopulations in colon cancer.

BACKGROUND: Colon cancer remains one of the leading causes of cancer-related mortality globally. Tumor-associated macrophages (TAMs) are key contributors to tumor progression within the tumor microenvironment (TME). However, the role of secreted phosphoprotein 1 (SPP1), a critical regulator of macrophage-tumor interactions, in specific macrophage subsets in colon cancer remains unclear. METHODS: We performed single-cell RNA sequencing (scRNA-seq) on tumor and adjacent normal tissues from three colon cancer patients. A comprehensive analysis integrating pseudotime trajectory, transcription fac

Single-cell spatial transcriptomics reveals immunotherapy-driven bone marrow niche remodeling in AML.

Given the graft-versus-leukemia effect observed with allogeneic hematopoietic stem cell transplantation in refractory or relapsed acute myeloid leukemia (AML), immunotherapies have been explored in nontransplant settings. We applied a multiomic approach to examine bone marrow interactions in patients with AML treated with pembrolizumab and decitabine. Using extensively trained nuclear and membrane segmentation models, we achieved precise transcript assignment and deep learning-based image analysis. To address read-depth limitations, we integrated single-cell RNA sequencing with single-cell spa

Transcriptomic profiling to unravel the underlying causes of early gonadal development of hilsa (Tenualosa ilisha) in Bangladesh.

Hilsa (Tenualosa ilisha) is crucial to Bangladesh's economy and ecology, but recent trends show early maturation in small-sized hilsa, with unclear causes. This study aimed to identify differentially expressed genes (DEGs) between the ovaries of large and small hilsa using RNA-sequencing. Samples from both sizes were collected from the Meghna River in Chandpur District, and four ovary libraries were sequenced via the Illumina platform. A total of 908 DEGs were detected, of which 453 were up-regulated and 455 were down-regulated. Transcriptome analysis revealed significant differences in Gene O

Identification of mouse and human embryonic pancreatic cells with adult Procr+ progenitor transcriptomic and epigenomic characteristics.

BACKGROUND: The quest to find a progenitor cell in the adult pancreas has driven research in the field for decades. Many potential progenitor cell sources have been reported, but so far this is a matter of debate mainly due to reproducibility issues. The existence of adult Procr+ progenitor cells in mice islets has been recently reported. These were shown to comprise ~1% of islet cells, lack expression of Neurog3 and endocrine hormones, and to be capable of differentiating into all endocrine cell types. However, these findings had limited impact, as further evidence supporting the existence an

Genomic and transcriptomic landscapes of metastatic neuroendocrine neoplasms from distinct primary sites and their clinical implications.

Neuroendocrine neoplasms (NENs) encompass a highly heterogeneous group of neoplasms with varying prognoses and molecular alterations. Molecular profiling studies have furthered our understanding of NENs, but the majority of previous studies have focused on primary tumors and on mutational landscapes using DNA sequencing data. Here, we describe the genomic and transcriptomic landscapes of 28 metastatic NENs across different primary anatomical sites (PASs) and their potential clinical implications. Although our cohort is small, our analyses provide further insights on the molecular commonalities

A spatial transcriptomics dataset of pancreas sections in normal glucose tolerance and type 2 diabetic donors.

Understanding the spatial distribution of gene expression in the pancreas is essential for establishing the molecular basis of pancreatic function in healthy and disease contexts. Recent platforms offer a robust method for quantifying gene expression within a spatial context. Here, we report spatial transcriptomic profiling from pancreas samples obtained from three donors with type 2 diabetes (T2D) and three donors with normal glucose tolerance (NGT). Our analysis identified a major technical challenge: substantial transcript bleed of highly abundant genes (e.g., INS and GCG) into adjacent tis

Single Cell Transcriptomics of Traditional Chinese Medicine Bioactives: Mapping Immune, Neural and Hepatic Responses.

Traditional Chinese medicine (TCM) bioactives display wide pharmacological effects, yet bulk transcriptomic studies mask their cell-specific actions. This study applied single-cell RNA sequencing to delineate immune, neural and hepatic responses to chemically characterized TCM constituents. Murine splenic, hippocampal and hepatic tissues were dissociated into single-cell suspensions, processed on a 10× Genomics platform, sequenced at high depth and analyzed with Seurat for clustering, marker annotation, differential expression and pathway enrichment; ligand-receptor interactions were inferred

Decoding epithelial-T cell interactions in colorectal cancer through single-cell and spatial transcriptomics.

BACKGROUND: Colorectal cancer (CRC) is a heterogeneous malignancy shaped by genetic alterations and immune microenvironmental interactions. While single-cell RNA sequencing (scRNA-seq) has uncovered diverse epithelial and T cell subsets, the spatial architecture of their crosstalk remains poorly understood. METHODS: We integrated scRNA-seq and spatial transcriptomics data from 36 CRC patients to comprehensively characterize epithelial and T cell heterogeneity, differentiation dynamics, and intercellular communication networks. Data preprocessing and integration were conducted using Seurat and

Hongyuyin attenuates intestinal fibrosis in ulcerative colitis in mice revealed by transcriptomic and network pharmacology analyses.

Ulcerative colitis (UC) is a chronic, idiopathic inflammatory disease affecting the gastrointestinal tract. Hongyuyin (HYY), a traditional Chinese botanical formulation, has been effectively treating UC for over three decades; however, its underlying biological mechanism of action in UC-associated intestinal fibrosis (IF) remains unclear. This study investigated the mechanisms of action of HYY on IF through in vivo experiments using a dextran sulfate sodium (DSS)-induced mouse colitis model. Clinical symptoms, colonic pathological damage, inflammation, and fibrosis were monitored across all gr

Seminal fluid effects on uterine receptivity to embryo implantation: transcriptomic strategies to define molecular mechanisms.

Embryo implantation requires both a developmentally competent embryo and a receptive uterus. Impaired uterine receptivity is a common constraint on implantation success and reproductive outcome. Ovarian steroid hormones oestrogen and progesterone play a central role in establishing uterine receptivity, but other factors also contribute. One additional regulating factor is male partner seminal fluid. However, the full physiological impacts of seminal fluid on uterine receptivity and the specific molecular pathways involved are not yet completely defined. New advances in RNA-sequencing technolog

Transcriptomics Reveals the Differences in mRNA Expression Patterns in Yak Uterus of Follicular, Luteal, and Pregnant Phases.

The yak, an important livestock mostly living in the Qinghai-Tibet Plateau region, has attracted massive attention due to its reproductive specificity. However, the molecular mechanism regulating yak uterine functions remains to be explored. This study utilized transcriptomics to identify differentially expressed genes (DEGs) in yaks across uteruses undergoing the follicular phase (UFP) (n = 3/group), luteal phase (ULP) (n = 3/group), and pregnant phase (UPP) (n = 3/group), aiming to depict and compare their transcriptomic characteristics. For the UFP and ULP groups, 495 DEGs were identified,

Single-cell transcriptomic landscape of the neuroimmune compartment in amyotrophic lateral sclerosis brain and spinal cord.

Development of therapeutic approaches that target specific microglia responses in amyotrophic lateral sclerosis (ALS) is crucial due to the involvement of microglia in ALS progression. Our study identifies the predominant microglia subset in human ALS primary motor cortex and spinal cord as an undifferentiated phenotype with dysregulated respiratory electron transport. Moreover, we find that the interferon response microglia subset is enriched in donors with aggressive disease progression, while a previously described potentially protective microglia phenotype is depleted in ALS. Additionally,

Transcriptomic response in planktonic and biofilm-associated cells of Streptococcus mutans treated with sublethal concentrations of chlorhexidine.

Chlorhexidine, an antimicrobial with a broad inhibitory spectrum, is commonly used to treat oral infections as an active ingredient in mouthwash. While typically used at high concentrations (1-2 mg/ml), oral bacteria can be exposed to sublethal concentrations due to the bioavailability and protective barrier of biofilms (dental plaques). Sublethal concentrations can cause transcriptional remodelling of bacteria such as Streptococcus mutans, a key player in dental caries. Using an RNA-seq approach, this report provides a compendium on the effect of sublethal concentrations of chlorhexidine on t

Single-cell transcriptomic insights into endosulfan-induced liver injury: Key pathways and inflammatory responses.

BACKGROUND AND AIMS: Environmental pollutants, particularly organochlorine insecticides like endosulfan (ENDO), are increasingly linked to liver toxicity and related diseases. Despite its widespread historical use, the mechanisms underlying ENDO-induced liver damage remain poorly understood. This study aims to elucidate the cellular and molecular mechanisms of ENDO-induced hepatotoxicity. METHODS: C57BL/6 mice were exposed to ENDO for two weeks. Single-cell RNA sequencing (scRNA-seq) was subsequently performed on mouse livers to explore ENDO-induced hepatotoxicity at the single-cell level. Di

A transcriptomic atlas of adult tissues of the sea urchin Lytechinus variegatus identifies early transitions in gonadogenesis.

Sea urchins have been a well-used model of fertilization and of the molecular biology of embryonic development. Our understanding of the molecular identity of adult tissues, on the other hand, has lagged significantly, a deficiency all too apparent following recent successes in mutational analyses in transgenerational studies. Here we present molecular analyses of gonadogenesis, with particular reference to developmental features emerging when a juvenile first begins to make eggs and sperm. We observed great variation in developmental time to reach fertility in Lytechinus variegatus, with the

Analysis of Genomic and Transcriptomic Data Revealed Key Genes and Processes in the Development of Major Depressive Disorder.

Major depressive disorder (MDD) is one of the most common diseases, affecting millions of people worldwide. Existing antidepressants do not allow sustainable remission to be achieved in many cases, probably due to insufficient understanding of the etiopathogenesis of MDD. The aim of this study was to identify the key genes, pathways, and master regulators associated with MDD based on a combination of genomic and transcriptomic data analyses. We performed a transcriptome-wide association study (TWAS) to identify the increase and decrease in transcription of particular genes that can be associat

Transcriptomic profiling of severe and critical COVID-19 patients reveals alterations in expression, splicing and polyadenylation.

Coronavirus disease 2019 (COVID-19) is a multi-systemic illness that became a pandemic in March 2020. Although environmental factors and comorbidities can influence disease progression, there is a lack of prognostic markers to predict the severity of COVID-19 illness. Identifying these markers is crucial for improving patient outcomes and appropriately allocating scarce resources. Here, an RNA-sequencing study was conducted on blood samples from unvaccinated, hospitalized patients divided by disease severity; 367 moderate, 173 severe, and 199 critical. Using a bioinformatics approach, we ident
