Deep Learning-Based and Python-Driven Construction and Application of a Mass Spectrometry Data Analysis Workflow: Taking Glucosinolates as an Example.

BACKGROUND: Radish seeds are our model on glucosinolates (GSLs), which is a class of secondary metabolites in medicinal plants of the Brassicaceae family. Multilayer perceptron (MLP) network is highly effective in the study of complex plants. This study came up with a smart plan through the Python language. METHODS: First, we used the MLP network to pick out GSL precursor ions, running them through a deep learning filter. Next, we set up an automated screening system and looked at how standard chemicals break down. To speed things up, we created a scoring system that flagged promising compoun

Machine and deep learning based on magnetic resonance imaging to segment glioblastoma and predict the spread of recurrence: a multicenter retrospective protocol.

BACKGROUND: Glioblastoma (GB) remains one of the most aggressive brain tumors, with limited survival and high recurrence rates. In most cases, GB recurrence occurs locally, either on the residual tumor after surgery or within 2 cm of the resection cavity-but in rarer cases, tumor cells can spread beyond this margin, leading to distant recurrence. By spread, we refer to the spatial dissemination of tumor cells beyond the typical local site, which can involve distant brain regions or even the leptomeninges, significantly impacting treatment planning and surgical decision-making. This study propo

UCtracker: A Deep Learning-Based DNA Methylation Model for Noninvasive Diagnosis and Recurrence Surveillance of Urothelial Carcinoma in a Prospective Study.

Noninvasive diagnosis and longitudinal surveillance of urothelial carcinoma (UC) remain clinically challenging. Here, we developed and prospectively validate UCtracker, a urine DNA methylation-based deep learning model for UC detection and postoperative recurrence monitoring. UC-specific differentially methylated regions (DMRs) were identified by high-depth whole-genome bisulfite sequencing of UC tissues, paired adjacent normal tissues, and non-tumor urine samples. UCtracker was constructed using the top 2000 hypomethylated DMRs and a convolutional neural network-bidirectional long short-term

Evaluation of deep learning-based methods for automatic detection and segmentation of brain metastases in T1-contrast MRI for stereotactic radiosurgery.

BACKGROUND: Brain metastases (BMs) are manually contoured during stereotactic radiosurgery (SRS) treatment planning, which is both time-consuming and potentially inconsistent. To address these challenges, researchers have been actively developing deep learning-based approaches for the detection and segmentation of BMs. However, a comprehensive comparative analysis of deep learning models across different frameworks remains largely absent in the current literature. This study aimed to evaluate and compare deep learning models based on different frameworks for the detection and segmentation of B

Development and validation of radiomics and deep transfer learning models to assess cognitive impairment in patients with cerebral small vessel disease.

Cognitive impairment in cerebral small vessel disease (CSVD) progresses subtly but carries significant clinical consequences, necessitating effective diagnostic tools. This study developed and validated predictive models for CSVD-related cognitive impairment using deep transfer learning (DTL) and radiomics features extracted from hippocampal 3D T1-weighted MRI. A total of 145 CSVD patients and 99 control subjects were enrolled in the study. We employed an automated algorithm to segment the hippocampus from 3D T1 images. Pre-trained deep learning networks were utilized to extract DTL features.

Identification of Intracranial Germ Cell Tumors Based on Facial Photos: Exploratory Study on the Use of Deep Learning for Software Development.

BACKGROUND: Primary intracranial germ cell tumors (iGCTs) are highly malignant brain tumors that predominantly occur in children and adolescents, with an incidence rate ranking third among primary brain tumors in East Asia (8%-15%). Due to their insidious onset and impact on critical functional areas of the brain, these tumors often result in irreversible abnormalities in growth and development, as well as cognitive and motor impairments in affected children. Therefore, early diagnosis through advanced screening techniques is vital for improving patient outcomes and quality of life. OBJECTIVE

Utilization of a Deep Learning Algorithm for Automated Segmentation of Median Nerve from Ultrasound Obtained from the Distal Forearm and Wrist.

Carpal tunnel syndrome (CTS) is the most common peripheral nerve entrapment, and ultrasound provides a fast, cost-efficient method for visualizing the median nerve. Reliable cross-sectional area (CSA) measurement remains challenging across imaging sites and varying scan qualities, and prior studies report segmentation Dice scores ranging from 0.76 to 0.93. Improving the robustness of automated segmentation is critical for achieving consistent, site-independent CSA assessment. This study evaluates a four-layer U-Net for automated segmentation and CSA estimation at two clinically relevant sites:

Deep Learning Techniques to Characterize the RPS28P7 Pseudogene and the Metazoa-SRP Gene as Drug Potential Targets in Pancreatic Cancer Patients.

The molecular explanation about why some pancreatic cancer (PaCa) patients die early and others die later is poorly understood. This study aimed to discover potential novel markers and drug targets that could be useful to stratify and extend expected survival in prospective early-death patients. We deployed a deep learning algorithm and analyzed the gene copy number, gene expression, and protein expression data of death versus alive PaCa patients from the GDC cohort. The genes with higher relative amplification (copy number >4 times in the dead compared with the alive group) were EWSR1, FLT3,
