Genome-wide interactions with cadmium exposure in dysglycemia: Populational effects and molecular insights.

Dysglycemia is a complex metabolic disorder governed by the interplay between environmental exposures and genetic factors, yet the precise molecular mechanisms driving these gene-environment (G×E) interactions remains poorly understood. Here, we characterized the population-level landscape and molecular causality underlying the interactions between cadmium (Cd), a widespread environmental toxicant, and genetic susceptibility loci in dysglycemia. By conducting a Genome-wide Environmental Interaction (GWEI) study within a sub-cohort of the China National Human Biomonitoring (CNHBM) cohort (N = 1

A unified benchmark of supervised and retrieval-based methods for viral genomic sequence classification.

The rapid growth of genomic sequencing demands fast, accurate, and scalable analysis methods. In viral genomic classification, expanding labeled reference collections can make supervised models costly to update and dependent on fixed label sets, motivating retrieval-based genomic classification as a simpler, more flexible alternative. We present a unified benchmark of supervised and retrieval-based methods for viral genomic sequence classification across three viral classification tasks: hepatitis C virus (HCV) genotyping, COVID-19 discrimination, and human papillomavirus (HPV) genotyping. We

TorchGWAS2: Cost-Effective Phenome- and Genome-Wide Association Testing in Related Samples.

Modern large-scale genetic association analyses of imaging and omics data reveal unprecedented details of the genetic architecture of complex traits. Such analyses involve scanning thousands of phenotypes using linear mixed model-based genome-wide association study tools to control for sample relatedness. However, current LMM tools are not designed for such scale, creating a computational burden that hinders discovery. We propose TorchGWAS2, a cost-effective solution that overcomes the bottleneck using a deterministic variance-correction algorithm for LMMs, making it well-suited for GPU accele

Stones in genomic storms: transposable element-driven variation in Prunus fruit trees.

Transposable elements (TEs) are major components of plant genomes and drivers of structural and functional diversification. In Prunus species, including peach, almond, apricot, cherry, and plum, TEs constitute more than half of the genome and shape evolutionary trajectories and phenotypic traits. This review synthesizes knowledge on TE composition, evolutionary dynamics and functional impacts in Prunus, highlighting advances enabled by long-read sequencing and structure-aware annotation pipelines. Both class I retrotransposons and class II DNA transposons contribute to genome expansion, gene d

Pan-genome insights into type VI secretion systems and their functional repertoires in Enterobacter.

The Enterobacter genus contains 23 species that include common nosocomial pathogens capable of causing a wide variety of infections. We obtained all available Enterobacter genomes and retained 4,805 high-quality genomes after quality control. Genome sequencing analysis of Enterobacter species revealed the presence of type VI secretion systems (T6SS) in these bacteria, but systematic analysis and comparison of these systems among different species are limited. We found that these bacteria code for three distinct types of T6SS, each with a unique set of diverse predicted effectors. Whereas at le

Loci Associated With Susceptibility to Biliary Atresia-A Genome-Wide Association Study in Taiwan.

BACKGROUND: Biliary atresia (BA) is the leading cause of pediatric liver transplantation worldwide. However, the genetic background remains unclear in most patients. In this genome-wide association study (GWAS), we aimed to identify genetic loci that contribute to susceptibility to BA. METHODS: We recruited 189 BA patients (85 males and 104 females) and 558 non-BA controls (275 males and 283 females) for this GWAS analysis using the Axiom Genome-Wide TWB 2.0 Array with 686,463 single-nucleotide polymorphisms (SNPs). The MassARRAY Sequenom analysis was then applied to validate the identified t

Multilevel genomic, transcriptomic, and epidemiologic evidence linking diabetic retinopathy to Alzheimer disease.

BACKGROUND: Diabetic retinopathy (DR) and Alzheimer disease (AD) share metabolic and vascular dysfunctions, but the extent to which they reflect overlapping genetic susceptibility and neurovascular-metabolic regulatory pathways remains unclear. We combined multi-omics analyses with population-based data to examine the genetic convergence, cellular pathways, and longitudinal association between DR and AD. METHODS: We performed a two-sample Mendelian randomisation (MR) to estimate the association between genetically predicted DR liability and AD risk. We used Bayesian colocalisation analysis to

Genome-Wide Identification and Bioinformatics Analysis of Thaumatin-like Proteins in Aegiceras corniculatum.

BACKGROUND: The mangrove ecosystem serves as a vital coastal ecotone, providing essential ecological services, such as water purification, shoreline protection, and biodiversity maintenance. Fungal pathogens threaten mangrove health and contribute to ecosystem degradation, but the molecular mechanisms underlying disease resistance in mangroves remain poorly explored. Introdustion: Thaumatin-like proteins (TLPs), belonging to the pathogenesis-related-5 (PR-5) family, play a crucial role in antifungal defense in plants. METHOD AND RESULTS: In this study, we identified 23 TLP family members in t

Genome-Wide Association Reveals Signalling-Linked Infection Tolerance in Hibernating Bats.

Hibernation profoundly alters host-pathogen dynamics by suppressing metabolism and immune function, posing unique challenges for infection control. In this study, we examined how genomic variation modulates infection and physiological traits in temperate bats during hibernation. We combined infection screening, haematology, blood biochemistry, and whole-genome sequencing across five vespertilionid species, identifying over 170,000 single nucleotide variants (SNVs) and assessing their associations with 23 health-related variables. Using the phylogenetically informed treeWAS framework, we detect

Genomic analysis of prophages from Burkholderia gladioli exposes extensive genetic diversity.

The Burkholderia genus of Gram-negative bacteria are known for their extensive metabolic capabilities, their relatively plastic genomes, their high intrinsic resistance to antibiotics, and their ability to cause various diseases in humans, animals, and plants. Burkholderia gladioli is one such species, that is an opportunistic pathogen in people, causing sometimes fatal pneumonia, or in plants, causing onion bulb rot, mushroom soft rot, or rice panicle blight. Therapies that utilize bacterial viruses (bacteriophages, or phages) to counter or control pathogenic bacteria are a promising alternat

Multi-population genome-wide association meta-analysis of acute and chronic pancreatitis.

Acute (AP) and chronic (CP) pancreatitis are major causes of gastrointestinal morbidity. However, the genetic architectures of AP and CP remain incompletely defined, as does the degree to which the two conditions share a common genetic basis. Here we report a multi-population GWAS meta-analysis of both AP and CP across five biobanks, comprising 23,292 individuals with and 1,748,420 individuals without AP across five populations and 9,866 individuals with and 1,627,720 individuals without CP across three populations. We identified 16 and 14 genome-wide significant loci for AP and CP, respective

Genomic partitioning and functional dissection of inbreeding depression for stature in Brown Swiss cattle.

BACKGROUND: Small effective population size and the disproportionately large use of few genetically superior bulls in artificial insemination lead to extensive runs of homozygosity and an increased risk of homozygosity for deleterious alleles in domestic cattle, which may cause inbreeding depression. The adverse effects of inbreeding on phenotypic performance are well established, but the genetic variants contributing to inbreeding depression remain largely unknown. This study aimed to analyse the impacts of inbreeding on stature (measured as height at the sacral bone) in a cohort of 15,306 Br

Two years of SARS-CoV-2 genomic surveillance capacity development in Guinea.

The COVID-19 pandemic significantly accelerated the development of genomic surveillance capabilities worldwide, though equitable access remains a challenge. On 12 March 2020, Guinea, a low-income country in West Africa, reported its first COVID-19 case; however, no local genomic infrastructure was available at the time. A year later, a long-term training program program was initiated to establish a SARS-CoV-2 nanopore sequencing unit at the Centre de Recherche en Virologie, Laboratoire des Fièvres Hémorragiques Virales de Guinée (CRV-LFHVG) in Conakry, Guinea. Here, we describe the establishme

Genomic Sequencing in Neonatal Encephalopathy and Suspected Hypoxic-Ischaemic Encephalopathy: A Systematic Review.

BACKGROUND: Neonatal encephalopathy (NE) is a major cause of neonatal mortality and long-term neurological disability. Although hypoxic-ischaemic encephalopathy (HIE) is the most common cause, several genetic disorders may mimic or coexist with hypoxic-ischaemic injury. Next-generation sequencing has emerged as a promising diagnostic tool in this setting. This systematic review evaluated the current evidence on genomic sequencing in NE. MATERIAL AND METHODS: A systematic review was conducted according to PRISMA 2020 guidelines and prospectively registered in PROSPERO. PubMed/MEDLINE, Embase,

Genome-wide mapping of common and rare variant effects on adiposity across childhood.

Our understanding of the genetic architecture of obesity is primarily based on studies of adults, with sparser data from childhood. Here, we conducted age-stratified genetic association studies against objectively measured (n = 62,276) or recalled childhood adiposity-related traits (neff = 599,924), identifying 624 common variants associated with childhood adiposity, with one-third having no concordant association with adult body mass index. Signals linked to the leptin-melanocortin pathway (BSX, GNAS, LEPR and PCSK1) and incretin signaling (GIPR and GLP1R) showed childhood-specific effects on

Genomic signatures of adaptation across a landscape of crickets following the introduction of a parasitoid fly.

Novel species interactions provide an opportunity to assess the earliest stages of genetic adaptation. We combined population genomics and field selection surveys to explore the genomic and geographic landscape of adaptation in small, fragmented Hawaiian cricket populations, which are parasitized by larvae of an introduced fly that targets singing males. Multiple protective male-silencing cricket morphs have recently spread under this novel selection pressure, despite song's important roles in mate attraction. We find evidence of sharp declines in cricket effective population sizes following t

A genome-wide association study of young onset Parkinson's disease in European ancestry.

Young onset Parkinson's disease may be caused by biallelic mutations in PRKN or other autosomal recessive Parkinson's disease genes, but the majority of patients do not carry known monogenic variants. Previous studies have found an increased cumulative burden of common genetic risk variants for Parkinson's disease in young onset patients, but the specific genetic architecture of non-monogenic young onset Parkinson's disease is not well characterized. We conducted a genome-wide association study of 1,528 Parkinson's disease patients with symptom onset between 18 and 40 years and 20,408 controls

International experiences of genomic newborn screening: Lessons from over 10,800 newborns.

Genomic sequencing has the potential to transform newborn screening (NBS) for rare diseases but raises significant pragmatic, clinical, psychosocial, ethical, and policy issues. Evidence is urgently needed to guide policy as healthcare systems around the world contemplate implementation. In 2025, four major genomic NBS (gNBS) studies, totaling over 10,800 newborns from the US, Belgium, and Australia, published initial results. The adoption of different approaches to key implementation issues in diverse healthcare systems by these studies allows us to draw comparisons and enable collective lear
