A Droplet Digital PCR Approach for the Quantitative Detection of Fusobacterium nucleatum in Formaldehyde-Fixed, Paraffin-Embedded Tumor Tissues.

Fusobacterium nucleatum, a prevalent component of the intratumoral microbiome, has been associated with reduced survival in colorectal cancer. To enable sensitive and specific detection of F. nucleatum in tumor specimens, we developed a droplet digital PCR (ddPCR) assay targeting the transcription termination/anti-termination gene nusG, normalized to host tissue content using the solute carrier organic anion transporter family member 2A1 gene, SLCO2A1. Here, we present a ddPCR protocol optimized for quantifying F. nucleatum DNA in human genomic DNA extracted from formalin-fixed, paraffin-embed

Modeling Fusobacterium nucleatum-Driven Colorectal Cancer in Apc-Mutant Mice.

Colorectal cancer (CRC) typically initiates with mutations in the adenomatous polyposis coli (Apc) gene, followed by the influence of environmental factors. Among these, Fusobacterium nucleatum has emerged as an important CRC-enriched microbial species with demonstrated tumor-promoting potential. To investigate the contribution of F. nucleatum in the context of oncogenic mutations, physiologically relevant mouse models are essential. While Apcmin/+ mice have been employed to study F. nucleatum-associated CRC, prior studies have not systematically evaluated the effects of different bacterial in

A network toxicology and machine learning approach to uncover the molecular machinery of bisphenol A-induced colorectal cancer.

The carcinogenic relevance of environmental contaminant bisphenol A (BPA) to colorectal cancer (CRC) has gained growing attention, yet the molecular networks potentially linking BPA exposure to CRC remain incompletely characterized. This study integrated network toxicology and machine learning to predict candidate molecular targets and putative signaling networks associated with BPA-correlated colorectal carcinogenesis. The study's methodology involved an initial differential expression screening across several CRC transcriptomic datasets to establish a disease-specific gene signature. Subsequ

Bayesian Integration of Tumor Mutational Signatures and Somatic Features Refines Pathogenicity Assessment of Germline Mismatch Repair Variants.

Variants of uncertain significance (VUS) in mismatch repair (MMR) genes represent a persistent bottleneck in germline interpretation for Lynch syndrome, creating a critical opportunity to leverage tumor biology to refine pathogenicity assessment. Although tumor features such as microsatellite instability (MSI) and immunohistochemistry (IHC) are routinely evaluated, they are typically interpreted separately from germline classification, and their quantitative contribution within ACMG/AMP frameworks remains poorly defined. We therefore analyzed paired germline and tumor sequencing data from 1110

UBE2D4 Upregulation Promotes Cuproptosis Sensitivity in Colorectal Cancer.

BACKGROUND: Cuproptosis, a copper-dependent form of regulated cell death, represents a potential therapeutic vulnerability in colorectal cancer (CRC). However, the regulatory mechanisms governing cuproptosis in CRC remain largely unknown. METHODS: UBE2D4 expression was analyzed in the TCGA-COAD cohort and validated in CRC cell lines (HCT116, HT29) and normal colon epithelial cells (FHC) by qRT-PCR and western blot. Paired CRC and adjacent normal tissues (n = 5) were also examined by western blot. UBE2D4-knockdown HT29 cells were generated by transient siRNA transfection to assess cell viabili

Three-year risk of colorectal cancer by faecal haemoglobin concentration in subjects with a negative FIT.

INTRODUCTION AND AIM: To evaluate whether a risk-stratified colorectal cancer (CRC) screening approach based on a single faecal immunochemical test (FIT) performed better than one using two consecutive tests. METHODS: Approximately 420,000 negative FIT results (positivity cut-off: 20 µg faecal haemoglobin, f-Hb/g) were collected between 2000 and 2015 within the Florence screening program. RESULTS: The 3-year CRC risk was 15.9‰ in individuals with 15-20 µg/g on a single test, and 9.36‰ for those with a cumulative f-Hb concentration of 20-40 µg/g across two tests. DISCUSSION: The two-tests ap

Heterogeneity of treatment preferences in the absence of guideline recommendations - a case vignette study in colorectal cancer tumor boards in Germany, Austria and Switzerland.

BACKGROUND: For the treatment of colorectal cancer, the S3-Guideline of the German Guideline Program in Oncology supports clinical decision-making. Centers certified by the German Cancer Society are required to implement the guideline recommendations as comprehensively as possible. When guidelines provide insufficient or ambiguous evidence, heterogeneity of treatment preferences is likely to emerge across individual centers. The aim of this study is to describe the preferences of the centers' tumor boards for treatment decisions when clear, evidence-based guideline recommendations are lacking.

Inactivation of necroptosis-promoting protein MLKL creates a therapeutic vulnerability in colorectal cancer cells.

Mortality from colorectal cancer (CRC) is significant, and novel CRC therapies are needed. A pseudokinase MLKL typically executes necroptotic cell death, and MLKL inactivation protects cells from such death. However, we found unexpectedly that MLKL gene knockout enhanced CRC cell death caused by a protein synthesis inhibitor homoharringtonine used for chronic myeloid leukemia treatment. In an effort to explain this finding, we observed that MLKL gene knockout reduces the basal CRC cell autophagy and renders such autophagy critically dependent on the presence of VPS37A, a component of the ESCRT

A systematic review and meta-analysis of users versus non-users: unveiling the influence of proton pump inhibitors on capecitabine efficacy in colorectal cancer.

INTRODUCTION: Colorectal cancer is the second leading cause of cancer-related deaths worldwide. The impact of proton pump inhibitors (PPIs) on patients taking capecitabine, an oral fluoropyrimidine, remains uncertain, despite their use by 20 to 55% of cancer patients. We investigated how PPIs affect the effectiveness of capecitabine in treating colorectal cancer. METHODS: We searched PubMed, Embase, and Web of Science databases for studies that investigated the use of PPI with capecitabine versus capecitabine alone. We used random-effects models for all endpoints. Heterogeneity was assessed u

Molecular Dynamics of Adenomatous Polyposis Coli (APC) Protein and Its Inhibitors: A Special Insight to Colorectal Cancer.

Colorectal cancer (CRC) initiates in colon or rectum is named as colon or rectal cancer, based on the site of inception. Various genetic alterations responsible for CRC include several signaling pathways. The Wingless/Wnt signaling pathway is the vital pathway which involved in the cancer pathogenesis. The hallmark of human CRC is adenomatous polyposis coli (APC), a negative regulator of the Wnt pathway. Mutations in the APC gene is a critical event in the development of human CRC which may lead to overexpression and stabilization of β-catenin that enters into the nucleus and helps in cancer c

Early detection of colorectal cancer using a hybrid model with enhanced image quality and optimized classification.

Colorectal cancer starts in the large intestine and rectum. It develops when small, usually harmless growths called polyps become cancerous over time. Early diagnosis increases the chances of successfully treating colorectal cancer. A new hybrid model was developed to detect colorectal tissue types. In the first step of the model, the quality of the images was increased using Denoising Convolutional Neural Network (DNCNN) networks. The feature maps of the images were then obtained using DarkNet53 and shrunk using the Gorilla Troops Optimization Algorithm (GTO) to speed up the proposed model's

Integrative transcriptomic and single-cell protein characterization of colorectal carcinoma delineates distinct tumor immune microenvironments associated with overall survival.

PURPOSE: Colorectal carcinoma (CRC) is a heterogeneous group of tumors with varying therapeutic response and prognosis, and evidence suggests the tumor immune microenvironment (TIME) plays a pivotal role. Using advanced molecular and spatial biology technologies, we aimed to evaluate the TIME in patients with CRC to determine whether specific characteristics of immune composition correlated with prognosis. METHODS: We identified primary and metastatic tumor samples from 31 consented patients, which were profiled with whole-exome sequencing and bulk RNA-seq. Immune cell deconvolution followed
