Au@Ag core-shell nanoparticles for microRNA-21 determination based on duplex-specific nuclease signal amplification and surface-enhanced Raman scattering.

A novel surface-enhanced Raman scattering (SERS) analysis strategy has been designed combining Au@DTNB@Ag core-shell nanoparticles (DTNB attachment on gold nanoparticles, then encapsulated in Ag shell nanoparticles named as ADANPs) and duplex-specific nuclease signal amplification (DSNSA) platform. Firstly, ADANPs and magnetic substrate of Fe3O4 nanoparticles were covalently attached to the 3'- and 5'- end of capture probe (CP) targeting miRNA-21. Upon the addition of target miRNA-21, these heteroduplexes were specifically cleaved by DSN and resulted in ADANPs that were released from the surfa

Dramatic increase in signal by integration of polymerase chain reaction and hybridization on surface of DNA microarray.

The cumbersome process required for diagnosis by DNA microarray can be simplified by simple extraction of nucleic acid from cells and by integration of liquid-phase polymerase chain reaction (PCR) and hybridization on the surface of a microarray slide. An unexpected benefit was the large (five- to sixfold) increase in detection signal that also is translated into an increase in sensitivity and the confidence level of diagnosis. The large increase in the detection signal appears to be due to participation of PCR primers as well as to extension of the immobilized capture probes during the hybrid

In-electrode faraday cage-type biosensors: Enclosing biorecognition for ultra-sensitive electrochemical and electrochemiluminescence detection.

Electrochemiluminescence (ECL) and electrochemical biosensors traditionally rely on on-electrode, sandwich-type architectures in which only a small fraction of immobilized labels resides within the electrochemically active region, fundamentally limiting sensitivity. In recent years, a new class of Faraday-cage-type (FCT) or in-electrode biosensors has emerged as a powerful strategy to overcome these distance-dependent constraints. These systems employ conductive two-dimensional (2D) nanomaterials co-functionalized with biorecognition elements and signal labels that directly overlap the electro

DNA Nanoassembly Modified Polydopamine@MnO2 Nanoparticles: Enhancement of miRNA-21 Downregulation for Reversal of Breast Cancer Drug-Resistance.

Downregulating oncogenic microRNAs (miRNAs) is an attractive strategy for reversing drug resistance in cancer therapy. Compared to antisense, DNAzyme (Dz) possesses advantages such as recyclability and stability. However, it still suffers from insufficient stability and inadequate endogenous cofactors. Herein, by using miRNA-21 (miR-21) as target, MCF-7/ADR as tumor model, a multi-modality, polyvalent, Spherical Nucleic Acids (SNAs)-type drug delivery system (DDS) was developed. A Y-DNA nanoassembly was synthesized, and directional immobilized on polydopamine@MnO2 (PDM) nanoparticles. The Y-DN

The Graphene Oxide-Anchored Releasable Aptamer Scaffold (GRAS) Technique Enables Efficient Exosome Capture and Controllable Release.

Exosomes, as key mediators of intercellular communication, exhibit promising prospects in the biomedical field, particularly in stem cell-based replacement therapy. Current exosome isolation techniques face challenges in achieving batch enrichment and nondestructive release, which severely restrict their applications. Traditional specific enrichment strategies rely primarily on antibodies; however, aptamers can specifically recognize targets and serve as effective alternatives to antibodies, offering advantages such as small molecular size, high structural stability, and low cost, making them

Multi-Body Biomarker Entrapment System: An All-Encompassing Tool for Ultrasensitive Disease Diagnosis and Epidemic Screening.

Ultrasensitive identification of biomarkers in biofluids is essential for the precise diagnosis of diseases. For the gold standard approaches, polymerase chain reaction and enzyme-linked immunosorbent assay, cumbersome operational steps hinder their point-of-care applications. Here, a bionic biomarker entrapment system (BioES) is implemented, which employs a multi-body Y-shaped tetrahedral DNA probe immobilized on carbon nanotube transistors. Clinical identification of endometriosis is successfully realized by detecting an estrogen receptor, ERβ, from the lesion tissue of endometriosis patient

High-Throughput Sequencing and SELEX-Based Protocol for Selecting Aptamers Against Potato Spindle Tuber Viroid.

Aptamers are powerful tools for detecting and analyzing biomolecules that consist of proteins or nucleic acids. However, their application to aptamers against viroids-highly structured self-replicating RNAs-has not yet been explored. In this study, a magnetic bead- and high-throughput sequencing-based SELEX (MB-HTS-SELEX) protocol for selecting potential aptamers against potato spindle tuber viroid (PSTVd) is presented. Full-length biotinylated-PSTVd RNA was transcribed in vitro, immobilized on streptavidin-coated magnetic beads, and incubated with a library of ~3.32 × 1014 molecules of random

A cascade-amplified Fe3O4-based nanoplatform for miRNA-21 sensing and combined apoptosis/ferroptosis induction.

A miRNA-21-responsive analytical nanoplatform based on Fe₃O₄@polydopamine (PDA) was constructed for co-delivery of doxorubicin (DOX) and functional nucleic acids, with glucose oxidase (GOx) immobilized to achieve cascade-amplified combined therapeutic effects; notably, the proposed self-supplying oxidative cascade is a proof-of-concept deduction based on indirect evidence. The platform enables targeted recognition and specific binding to tumor cells via the sgc8 aptamer. Following cellular internalization, endogenous miRNA-21 triggers the catalytic hairpin assembly (CHA) reaction, enabling DOX

Fluorescent End-Labeling and Encapsulation of Long RNAs for Single-Molecule FRET-TIRF Microscopy.

Single-molecule Förster Resonance Energy Transfer (smFRET) excels in studying dynamic biomolecules by allowing precise observation of their conformational changes over time. To monitor RNA dynamics with smFRET, we developed a method to covalently label RNAs at their termini with a FRET pair of fluorophores. This direct end-labeling strategy targets the 5'-phosphate by carbodiimide (EDC)/N-hydroxysuccinimide (NHS) activation and the 3'-ribose by periodate oxidation, which can be adapted to other RNAs regardless of their size and sequence to study them independently of artificial modifications.

Ultrasensitive antibody-aptamer plasmonic biosensor for malaria biomarker detection in whole blood.

Development of plasmonic biosensors combining reliability and ease of use is still a challenge. Gold nanoparticle arrays made by block copolymer micelle nanolithography (BCMN) stand out for their scalability, cost-effectiveness and tunable plasmonic properties, making them ideal substrates for fluorescence enhancement. Here, we describe a plasmon-enhanced fluorescence immunosensor for the specific and ultrasensitive detection of Plasmodium falciparum lactate dehydrogenase (PfLDH)-a malaria marker-in whole blood. Analyte recognition is realized by oriented antibodies immobilized in a close-pack

A reusable optical nucleic acid biosensor applied to the rapid detection of single nucleotide polymorphisms associated with Spinal Muscular Atrophy.

Extract: Current methodologies for single nucleotide polymorphism (SNP) screening often require amplification, followed by time-consuming enzymatic manipulation (e.g., digestion or extension) and separation of the resultant products. Advancements in real-time PCR methods permit simultaneous amplification and quantification. Unfortunately, the ability to provide quantitative determinations can be made difficult by factors such as non-specific amplification and alterations in amplification efficiency owing to secondary-structure and sample matrix effects. Newer sensor and microarray technologies

Fluorescence-based methods for evaluating the RNA affinity and specificity of HIV-1 Rev-RRE inhibitors.

RNA plays a pivotal role in the replication of all organisms, including viral and bacterial pathogens. The development of small molecules that selectively interfere with undesired RNA activity is a promising new direction for drug design. Currently, there are no anti-HIV treatments that target nucleic acids. This article presents the HIV-1 Rev response element (RRE) as an important focus for the development of antiviral agents that target RNA. The Rev binding site on the RRE is highly conserved, even between different groups of HIV-1 isolates. Compounds that inhibit HIV replication by binding

Yoctomole detection of proteins using solid phase binding-induced DNA assembly.

A binding-induced DNA assembly (BINDA) strategy is able to covert target-binding to amplifiable DNA assembly, thereby extending advances in DNA amplification to the detection of other non-amplifiable molecules. We describe here the concept of solid phase BINDA and demonstrate an approach of detecting proteins using affinity capture of the specific proteins on magnetic beads followed by BINDA. The antibody-coated magnetic beads are first introduced to capture target proteins from sample solutions. The unbound components are removed by washing. Two affinity probes, each conjugated to a DNA motif

Biosensor for the specific detection of a single viable B. anthracis spore.

A simple membrane strip-based biosensor for the detection of viable B. anthracis spores was developed and combined with a spore germination procedure as well as a nucleic acid amplification reaction to identify as little as one viable B. anthracis spore in less than 12 h. The biosensor is based on identification of a unique mRNA sequence from the anthrax toxin activator (atxA) gene encoded on the toxin plasmid, pXO1. Preliminary work relied on plasmid vectors in both E. coli and B. thuringiensis expressing the atxA gene. Once the principle was firmly established, the vaccine strain of B. anthr

A Magnetic-Assisted CRISPR-Cas12a Biosensor Incorporating a Y-DNA Probe for Sensitive Detection of Schistosoma japonicum Eggs.

Schistosomiasis, caused by Schistosoma species, is notoriously difficult to accurately diagnose with conventional methods. In this study, we present an innovative biosensor that integrates CRISPR-Cas12a technology with nucleic acid aptamers for the highly sensitive detection of Schistosoma japonicum eggs. The biosensor leverages a Y-shaped DNA structure (Y-DNA) that incorporates an aptamer specific to S. japonicum eggs, along with an activator DNA and a segment for immobilization on magnetic nanomaterials. Upon target recognition, the Y-DNA releases the activator, which triggers the collateral

Towards detection of biomarkers in the eye using an aptamer-based graphene affinity nanobiosensor.

We present an approach to enable the sensitive and specific detection of biomarkers in undiluted tears in the eye using an aptamer-based graphene affinity nanosensor. The nanosensor is a graphene field-effect transistor, in which a nucleic acid aptamer and a biomolecule-permeable polyethylene glycol (PEG) nanolayer are immobilized on the graphene surface. The aptamer is capable of specifically recognize the target biomarker and induce a change in the carrier concentration of the graphene, which is measured to determine the biomarker concentration. The PEG nanolayer minimizes nonspecific adsorp
