Genetic association of MMP14 promoter variants and their functional significance in gallbladder cancer pathogenesis.

Gallbladder cancer (GBC) is relatively rare but shows high frequency in certain geographical regions and ethnic groups, which include Northern and Eastern states of India. Previous studies in India have indicated the possible role of genetic predisposition in GBC pathogenesis. Although matrix metalloproteinase-14 (MMP14) is known modulator of tumour microenvironment and tumorigenesis and TCGA data also suggests its upregulation yet, its role in genetic predisposition for GBC is completely unknown. We explored MMP14 promoter genetic variants as risk factors and their implication in expression m

The β-Hemoglobinopathies as a Model for the Development of Nonviral, Episomal Vectors for Gene Therapy.

The study of β-hemoglobinopathies and associated β-globin genes has revealed that genetic elements, such as the Locus Control Region (LCR) or the replication Initiation Region (IR) of the β-globin gene locus, are essential for the regulation of β-globin genes replication and expression. The LCR at 5' of the β-globin genes plays major role in the intricate regulation of transcription of the "β-like globin genes" expression in situ and in gene therapy protocols by viral gene transfer, ensuring globin gene expression independent from integration site and exerting a critical role in chromatin orga

Genetics of lactase persistence and lactose intolerance.

The enzyme lactase that is located in the villus enterocytes of the small intestine is responsible for digestion of lactose in milk. Lactase activity is high and vital during infancy, but in most mammals, including most humans, lactase activity declines after the weaning phase. In other healthy humans, lactase activity persists at a high level throughout adult life, enabling them to digest lactose as adults. This dominantly inherited genetic trait is known as lactase persistence. The distribution of these different lactase phenotypes in human populations is highly variable and is controlled by

Chamber-specific chromatin architecture guides functional interpretation of disease-associated Cis-regulatory elements in human cardiomyocytes.

Cis-regulatory elements (CREs) are noncoding DNA regions regulating cell-type-specific gene expression programs by interacting with distal gene promoters. Here, we aim to decode the function and spatial organization of CRE-promoter interactions in human cardiomyocytes. We analyzed the epigenome and chromatin interactions of human male atrial, ventricular, and failing cardiomyocytes. Atrial and ventricular cardiomyocytes harbored chamber-specific CRE-promoter interactions modulating gene expression as confirmed by functional epigenetic silencing. These CRE-promoter interactions explain the dist

Thinking big in small scale: characterization of peroxidase production in Komagataella phaffii using two-compartment scale-down system.

The replacement of cobalt-based siccatives in unsaturated polyester resin curing requires sustainable and scalable biocatalytic alternatives, with fungal peroxidases representing a promising option. For industrial implementation, however, robust large-scale production processes are essential. In this study, we investigated the robustness of a glycerol-based peroxidase production process in K. phaffii driven by the glycerol-derepressible PDF promoter, focusing on industrially relevant bioreactor inhomogeneities. A two-compartment scale-down system was used to mimic substrate and oxygen gradient

Development of a salt-enhanced promoter strategy for activating silent biosynthetic gene clusters from streptomycetes.

Activating silent biosynthetic gene clusters (BGCs) within various microorganisms is an important approach to uncover valuable natural products. In this study, we reported the capture and activation of two large silent BGCs from a marine-derived Streptomyces sp. SCSGAA 0027 in the heterologous host Streptomyces albus J1074 by inserting a widely used constitutive promoter kasOp∗ upstream of the core biosynthetic genes, which led to the production of coprisamides (COPs) and padanamides (PADs), respectively. Interestingly, the yields of COPs and PADs were significantly enhanced when potassium or

PIF8-WRKY42-mediated salicylic acid synthesis modulates red light induced powdery mildew resistance in oriental melon.

Light signals and plant hormones are involved in regulating the growth, development and stress resistance of plants; however, it remains unclear whether light affects hormones and thus pathogen resistance in oriental melon. Here, we found that red light promoted salicylic acid (SA) accumulation and powdery mildew resistance by activating the transcription of CmICS, the key gene for SA biosynthesis, and silencing CmICS seriously weakened the induction effect of red light on powdery mildew resistance in oriental melon leaves. Further studies showed that red light induced the expression of CmWRKY

Method for Production of Cysteine-Rich Proteins in Lactococcus lactis Expression System.

The Gram-positive bacterium Lactococcus lactis is an ideal expression host for the overproduction of heterologous proteins in a functional form. L. lactis has recently been identified as an efficient Gram-positive cell factory for the production of recombinant proteins and the safety of this production system has been confirmed in multiple clinical trials. Key desirable features of L. lactis include its generally recognized as safe (GRAS) status, long history of safe use in food production, probiotic properties, absence of endotoxins, capacity to secrete stable recombinant protein to the growt

Elucidating the correlation between the number of TTTTGAT heptamer repeats and cholera toxin promoter activity in Vibrio cholerae O1 pandemic strains.

A complex virulence-regulatory cascade controls expression of the cholera toxin genes (ctxAB) in Vibrio cholerae, which eventually leads to the production and secretion of choleragen (CT), responsible for rice watery diarrhoea in infected individuals. The cholera toxin promoter (PctxAB) contains a series of heptad repeats (5'-TTTTGAT-3'), which has previously been shown to play a crucial role in transcriptional regulation of ctxAB by recruiting the transcriptional activators ToxT, ToxR and the nucleoid-associated protein H-NS along the ctx promoter. The number of these repeats differs not only

Annexin A5 haplotype M2 is not a risk factor for recurrent spontaneous abortion in Northern Europe: is there sufficient evidence?

The M2 haplotype of the annexin A5 gene is a well-recognized predisposition factor for recurrent spontaneous abortion (RSA). A recent publication by Nagirnaja et al. (2015) in PLoS One discusses the risk role of the M2 haplotype for RSA in cases compared with controls of North European extraction and arrives at a negative result. As a number of previous and fairly recent studies have supported the proposed involvement of the M2 haplotype in the cause of idiopathic RSA, this commentary aims to highlight problematic issues in the above publication. It is the opinion of the authors that the study

Exploring the promoter regions of cancer predisposition genes in patients with triple-negative breast cancer reveals the presence of rare germline variants.

BACKGROUND: Current genetic screening for predisposition to breast cancer (BC) is limited to BRCA1/2 exons and intron/exon boundaries, and limited information exists about the impact of variants in BRCA1/2 non-coding regions. The majority of alterations identified in these regions remain unclassified, but evidence of the impact of variants in the regulatory regions on cancer risk and response to treatment is emerging. PATIENTS AND METHODS: This project aimed to investigate the prevalence of germline variants in the non-coding regulatory regions of BRCA1/2 and other BC predisposition genes in

Epigenetic regulation of INPP5D and its downstream molecular network in autoimmune pancreatitis.

AIMS: Autoimmune pancreatitis (AIP) is a representative manifestation of IgG4-related disease characterized by lymphoplasmacytic inflammation and storiform fibrosis. Although epigenetic dysregulation has been implicated in autoimmune diseases, its contribution to the pathogenesis of AIP remains unclear. METHODS AND RESULTS: Genome-wide DNA methylation profiling was performed using the Infinium MethylationEPIC array in tissues affected by AIP and obstructive pancreatitis (OP). Differentially methylated regions (DMRs) were identified and subjected to pathway enrichment analysis. Among the signi

Motif-Selective DNA Recognition and Promoter-Dependent Transcriptional Repression by a Cyclic Pyrrole/Lysine Polyamide.

Sequence-selective control of gene expression by synthetic DNA-binding molecules is attractive for developing chemical biology tools and potential therapeutic applications. Here we report a cyclic pyrrole/lysine polyamide (cPKP) that preferentially binds AT-rich DNA, with selective recognition of ATAT and ATGT motifs. In a HeLa nuclear extract-based transcription system, cPKP repressed transcription in a promoter-dependent manner, showing stronger inhibition of a cytomegalovirus (CMV) core promoter than of the human c-MYC promoter. RNA sequencing showed that cPKP was associated with downregula

Promoter-Targeting RNA Technologies: An Epigenetic Strategy for Gene Activation and Gene Silencing.

Promoter-targeted RNAs (PTRs) are emerging as a transformative approach for future therapeutics, offering the ability to directly modulate gene expression at the transcriptional level. Unlike traditional RNA-based methods that work post transcriptionally, PTRs interact with gene promoter regions to either activate or suppress gene transcription. This strategy offers a key advantage by enabling more stable and long-lasting control of gene expression, since it acts directly at the level of chromatin and epigenetic regulation rather than only degrading RNA or blocking translation. Unlike CRISPR-b

Significant expression of a Chinese scorpion peptide, BmK1, in Escherichia coli through promoter engineering and gene dosage strategy.

Heterologous expression is an efficient alternative to conventional extraction to produce a specific Buthus martensii Karsch (BmK) peptide. In this work, BmK1 was successfully expressed in Escherichia coli after genetic codon optimization, but BmK1 content was <6% of total cellular protein. To improve BmK1 expression, a trc promoter library with a wide relative strength was constructed, and three promoters, PpJF136 (0.55), PpJF325 (1.29), and PpJF288 (2.31), were selected to control BmK1 expression. A higher BmK1 expression (>13.9% of total protein) was obtained using a stronger promoter, PpJF

Hyperhomocysteinemia, DNA methylation and vascular disease.

Hyperhomocysteinemia (HHcy) has been established as a potent independent risk factor for cardiovascular disease (CVD) and the underlying mechanism is largely unknown. We were the first to propose that hypomethylation is the key biochemical mechanism by which homocysteine (Hcy) inhibits endothelial cell (EC) growth. We reported that clinically relevant concentrations of Hcy (10-50 micromol/L) exerts highly selective inhibitory effects on cyclin A transcription and EC growth through a hypomethylation related mechanism, which blocks cell cycle progression and endothelium regeneration. Recently, w

Polymorphism within the tumor necrosis factor alpha (TNF) promoter region in patients with ankylosing spondylitis.

In addition to HLA-B27, other genetic factors are thought to be involved in the pathogenesis of ankylosing spondylitis (AS). Because of the location of the TNF gene in the vicinity of the HLA-B locus, and the prominent role in inflammation of its product, we investigated the association between AS and two G to A transition polymorphisms located at position -238 and -376 in the promoter region of the TNF gene. The distribution of the TNF alleles was determined in 86 HLA-B27+ AS patients and 163 healthy controls. From the 86 AS patients, 33 suffered from acute anterior uveitis (AAU). No signific

Engineering Escherichia coli for high-level production of ergothioneine.

Ergothioneine (ERG) is a natural sulfur-containing compound derived from histidine that is known for its significant antioxidant properties. Microbial biosynthesis of ERG has attracted considerable interest due to its sustainability and scalability. Despite efforts to construct engineered strains, the ERG yield remains low. In this study, Escherichia coli was engineered for high-level ERG production through a series of metabolic engineering strategies. A promising methyltransferase was identified and an evolved variant with 1.4-fold increase in catalytic activity was obtained through random mu
