Computational systems immunology and multi-scale modeling for the design of a Multi-Epitope Vaccine (MEV) against emerging multidrug-resistant Klebsiella michiganensis.

Klebsiella michiganensis, an emerging multidrug-resistant member of the Klebsiella oxytoca complex, has become an important opportunistic pathogen responsible for nosocomial infections, including bacteremia and ventilator-associated pneumonia. Owing to its rapidly evolving resistance to carbapenems, new preventive strategies are urgently needed. This study presents a computational systems immunology framework integrating subtractive proteomics, reverse vaccinology, and immunoinformatics to design a multi-epitope vaccine (MEV) against K. michiganensis strain ATCC 8724. From the complete proteom

Identification of Conserved B-Cell Epitope Candidates Associated with Neutralizing Activity of Bovine Coronavirus Spike Protein.

Bovine coronavirus (BCoV) is a major cause of respiratory and enteric diseases in cattle, resulting in substantial economic losses to the global cattle industry. Next-generation epitope-focused vaccines require conserved neutralizing determinants to achieve broad protective efficacy across circulating variants. Here, we applied a reverse-vaccinology and immunoinformatics-guided strategy to identify conserved linear B-cell epitope candidates on the BCoV spike protein. Using ABCPred (16 aa; threshold score 0.51), 139 putative linear B-cell epitopes were predicted, and 10 candidates (B1-B10) were

In silico design of a multiantigenic and multiepitope chimeric protein as a vaccine candidate against Renibacterium salmoninarum.

Bacterial kidney disease (BKD), caused by the Gram-positive intracellular bacterium Renibacterium salmoninarum, remains a major challenge for salmon aquaculture, particularly in Chile, where the lack of an effective vaccine has led to sustained antibiotic use. In this study, we applied an integrative in silico approach combining comparative genomics, reverse vaccinology, immunoinformatics, structural modeling, molecular docking, and molecular dynamics to design a multiantigenic and multiepitope chimeric protein as a vaccine candidate. Comparative analysis of three genomes revealed a highly con

Comprehensive Analysis of the Immune Response to SARS-CoV-2 Epitopes: Unveiling Potential Targets for Vaccine Development.

SARS-CoV-2 continues to be a major global health threat. In this study, we performed a comprehensive meta-analysis on the epitopes of SARS-CoV-2, revealing its immunological landscape. Furthermore, using Shannon entropy for sequence conservation analysis and structural network-based methods identified candidate epitopes that are highly conserved and evolutionarily constrained in SARS-CoV-2 and other zoonotic coronaviruses. Finally, the population coverage of T cell epitopes was analyzed. The results highlighted regions within each SARS-CoV-2 protein where the immunological activity of antibodi

Beyond structural divergence: Multiscale computational immunogenicity modelling of botulinum neurotoxin E and cross-reactivity in botulinum neurotoxin A primed hosts.

Botulinum neurotoxin type E (BoNT/E) is clinically attractive for its rapid onset and short duration of effect but carries uncertain immunogenic risks. Using sequence analysis, structural modelling, and immunoinformatics and multiscale computational workflow platform (AesthetiSIM™), we compared BoNT/E with type A (BoNT/A) across multiple molecular scales. Pairwise alignments revealed modest global identity (34 %) but ≥70 % conservation in immunodominant epitopes within the SNAP-25 cleavage groove and SV2-binding loops, with structural superposition yielding backbone RMSD values of 1.9-2.5 Å. Electrochemical immunosensor for antibody recognition against SARS-CoV-2 B-cell epitope: impact of RBD mutations on antigen-antibody binding.

During the SARS-CoV-2 pandemic, the receptor-binding domain (RBD) of the spike protein emerged as a critical target for neutralizing antibodies. While immunoinformatics predicts binding sites, in vitro confirmation of epitope-antibody interactions remains a challenge. Here, we present a modular and highly sensitive square wave voltammetry immunosensor platform based on zinc oxide nanorods (ZnONRs) for detecting antibody responses to SARS-CoV-2 variant epitopes. The device leverages three distinct B-cell peptides (P44; spike415-429) corresponding to the wild-type (WT), gamma, and omicron varian

In Silico Driven Multi-Epitope Subunit Candidate Vaccine against Bovine Tuberculosis.

Bovine tuberculosis (bTB), caused by Mycobacterium bovis, poses significant zoonotic and economic challenges globally. The current prevention and treatment options are limited and increasingly complicated by the emergence of multidrug-resistant strains. This study employs reverse vaccinology and immunoinformatics to design a multi-epitope subunit vaccine targeting the MPB83, ArfA, DnaK, GrpE, and LpqH proteins of M. bovis. The T-cell and B-cell epitopes of the candidate vaccine were predicted and evaluated for antigenicity, allergenicity, and toxicity. The promising epitopes were then assemble

MERS virus spike protein HTL-epitopes selection and multi-epitope vaccine design using computational biology.

MERS-CoV, a zoonotic virus, poses a serious threat to public health globally. Thus, it is imperative to develop an effective vaccination strategy for protection against MERS-CoV. Immunoinformatics and computational biology tools provide a faster and more cost-effective strategy to design potential vaccine candidates. In this work, the spike proteins from different strains of MERS-CoV were selected to predict HTL-epitopes that show affinity for T-helper MHC-class II HTL allelic determinant (HLA-DRB1:0101). The antigenicity and conservation of these epitopes among the selected spike protein vari

Evaluating complete surface-associated and secretory proteome of Leishmania donovani for discovering novel vaccines and diagnostic targets.

The protozoa Leishmania donovani causes visceral leishmaniasis (kala-azar), the third most common vector-borne disease. The visceral organs, particularly the spleen, liver, and bone marrow, are affected by the disease. The lack of effective treatment regimens makes curing and eradicating the disease difficult. The availability of complete L. donovani genome/proteome data allows for the development of specific and efficient vaccine candidates using the reverse vaccinology method, while utilizing the unique sequential and structural features of potential antigenic proteins to induce protective T

First identification of Nocardia seriolae GapA adhesion function and its three B-cell epitopes with cell-binding activity.

Fish nocardiosis mainly caused by Nocardia seriolae (N. seriolae) is a serious threat to aquaculture. Bacterial adhesion to host cells mediated by adhesin is an initial step of pathogenesis. But it is not clear whether glyceraldehyde-3-phosphate dehydrogenase (GapA) is an adhesin of N. seriolae. Here, recombinant GapA protein (rGapA) was prokaryotic expressed, and its role in the bacterial adhesion to Ctenopharyngodon idella kidney cells was investigated by indirect immunofluorescence, protein-binding assay and adhesion inhibition assay. The results showed that an obvious green fluorescence wa

Genome-Wide B Cell, CD4+, and CD8+ T Cell Epitopes That Are Highly Conserved between Human and Animal Coronaviruses, Identified from SARS-CoV-2 as Targets for Preemptive Pan-Coronavirus Vaccines.

Over the last two decades, there have been three deadly human outbreaks of coronaviruses (CoVs) caused by SARS-CoV, MERS-CoV, and SARS-CoV-2, which has caused the current COVID-19 global pandemic. All three deadly CoVs originated from bats and transmitted to humans via various intermediate animal reservoirs. It remains highly possible that other global COVID pandemics will emerge in the coming years caused by yet another spillover of a bat-derived SARS-like coronavirus (SL-CoV) into humans. Determining the Ag and the human B cells, CD4+ and CD8+ T cell epitope landscapes that are conserved amo

Towards a novel peptide vaccine for Middle East respiratory syndrome coronavirus and its possible use against pandemic COVID-19.

Middle East respiratory syndrome coronavirus (MERS-CoV) is an emerging health concern due to its high mortality rate of 35%. At present, no vaccine is available to protect against MERS-CoV infections. Therefore, an in silico search for potential antigenic epitopes in the non-redundant proteome of MERS-CoV was performed herein. First, a subtractive proteome-based approach was employed to look for the surface exposed and host non-homologous proteins. Following, immunoinformatics analysis was performed to predict antigenic B and T cell epitopes that were used in the design of a multi-epitopes pep

Vaccinomics to design a novel single chimeric subunit vaccine for broad-spectrum immunological applications targeting nosocomial Enterobacteriaceae pathogens.

Healthcare associated infections (HAIs) are major cause of elevated mortality, morbidity, and high healthcare costs. Development of a vaccine targeting these pathogens could benefit in reducing HAIs count and excessive use of antibiotics. This work aimed to design a multi-epitope based prophylactic/ therapeutic vaccine directing against carbapenem resistant Enterobacter cloacae and other leading nosocomial members of Enterobacteriaceae group. Based on subtractive proteomics and immunoinformatics in-depth investigation of E. cloacae reference proteome, we prioritize four targets: outer membrane

Prediction of T cell epitopes of Brucella abortus and evaluation of their protective role in mice.

Brucellae are Gram-negative intracellular bacteria that cause an important zoonotic disease called brucellosis. The animal vaccines are available but have disadvantage of causing abortions in a proportion of pregnant animals. The animal vaccines are also pathogenic to humans. Recent trend in vaccine design has shifted to epitope-based vaccines that are safe and specific. In this study, efforts were made to identify MHC-I- and MHC-II-restricted T cell epitopes of Brucella abortus and evaluate their vaccine potential in mice. The peptides were designed using online available immunoinformatics to

In silico pharmacological evaluation of a multi-epitope vaccine candidate targeting the G1 and G2 glycoproteins of Oropouche virus via TLR3 interaction.

Oropouche virus (OROV) is an emerging arbovirus associated with increasing outbreaks with no approved vaccine and antiviral therapies currently availaible. In this study, an in silico pharmacological approach was employed to design and evaluate a multi-epitope vaccine candidate targeting the G1 glycoprotein of OROV. Antigenicity screening identified G1 as a suitable target, while the nucleocapsid (N) and G2 proteins were excluded due to lower antigenicity and predicted toxicity. Immunoinformatic-based epitope mapping was performed to identify cytotoxic T-lymphocyte (CTL) and helper T-lymphocyt

Characterization of humoral immune response against the immunoglobulin-binding protein (BIP) of Giardia lamblia: A potential vaccine candidate.

Giardiasis is caused by the widespread intestinal parasite Giardia lamblia. The characterization of immunogenic proteins in G. lamblia has been investigated to identify potential vaccine targets, including members of the giardin family, variant-specific surface proteins (VSPs), cyst wall proteins (CWPs) and heat shock protein (HSP). The immunoglobulin-binding protein (BIP) is a HSP that has been described as immunogenic antigen; however, its role in this protozoan remains poorly characterized, particularly regarding its involvement in the humoral immune response activation, critical for parasi

In silico design and immunogenicity evaluation of a multi-epitope vaccine against EV-A71.

Enterovirus A71 (EV-A71), the primary causative agent of hand, foot, and mouth disease (HFMD), can cause severe neurological complications and even death, particularly in young children. Despite the availability of inactivated vaccines, their protective efficacy has been compromised due to frequent intra- and intertypic recombination events and ongoing mutations among circulating EV-A71 strains. To address this, we employed immunoinformatic approaches and identified conserved epitopes and constructed a multi-epitope vaccine (MEV) candidate against EV-A71. A total of 1,627 structural protein se

New Advances in the Development and Design of Mycobacterium tuberculosis Vaccines: Construction and Validation of Multi-Epitope Vaccines for Tuberculosis Prevention.

Mycobacterium tuberculosis (Mtb) vaccines are designed to prevent infection, prevent reactivation of latent infection, and/or provide adjuvant therapy to standard TB treatment for active Mtb. Emerging vaccine technologies include reverse vaccinology, DNA and RNA vaccines, subunit vaccines, and multi-epitope vaccines. Currently, many different types of vaccine candidates are in clinical trials, though, to date, BCG remains the only approved Mtb vaccine. Mtb has a complex genome with numerous antigens, but not all are equally effective in eliciting immunity, so a critical challenge is the select
