Development and Application of an ACQUIRE Method for Direct Cloning of Superlarge Biosynthetic Gene Cluster.

Here, we developed a direct cloning method that aims to capture superlarge biosynthetic gene clusters (BGCs) (e.g., >150 kb), namely, ACQUIRE (advanced Cas12a nuclease assisted precise and quick digestion of in-gel prepared genomic DNA in combination with the transformation-associated recombination in yeast). Following the ACQUIRE method, we successfully cloned three BGCs with the size from 94 kb to 180 kb, including the rifamycin BGC (rif, ∼94 kb, GC 73%) with an efficiency of 12.8% from the actinomycete Amycolatopsis mediterranei U32 and one superlarge polyketide synthase BGC (∼180 kb, GC 73

Heavy metal tolerance in rare actinobacteria from Moroccan mining sites: first report of copper, zinc, and cobalt tolerance and zinc-associated antibacterial activity in Lentzea sp.

The present work aims to investigate the heavy metal tolerance, antibiotic resistance and Zn2+-associated antibacterial effect of two rare actinobacterial strains belonging to the genera Lentzea and Amycolatopsis isolated from Moroccan mining sites. Interestingly, this study reports for the first time the tolerance profile of Lentzea sp. to three divalent metal cations: copper (Cu2+), cobalt (Co2+), and zinc (Zn2+). To our knowledge, no prior studies have reported the tolerance of Lentzea strains to these metals. In parallel, we investigated Amycolatopsis sp., a genus previously reported to re

Characterization of the Postaglycone Modifications in Ristomycin Biosynthesis.

Amycolatopsis sp. TNS106 produces ristomycin (ristocetin), a type III glycopeptide antibiotic (GPA) featuring extensive glycosyl modifications and potent antimicrobial activity against Gram-positive pathogens. Unlike the well-documented nonribosomal peptide synthetase-assembled peptide scaffold, the timing and specificity of its postassembly tailoring steps remain poorly understood. In this study, we generated a series of A. sp. TNS106 mutants and characterized accumulated derivatives to delineate the postaglycone tailoring steps for ristomycin maturation. In vitro biochemical reactions confir

Discovery of a new source of rifamycin antibiotics in marine sponge actinobacteria by phylogenetic prediction.

Phylogenetic analysis of the ketosynthase (KS) gene sequences of marine sponge-derived Salinispora strains of actinobacteria indicated that the polyketide synthase (PKS) gene sequence most closely related to that of Salinispora was the rifamycin B synthase of Amycolatopsis mediterranei. This result was not expected from taxonomic species tree phylogenetics using 16S rRNA sequences. From the PKS sequence data generated from our sponge-derived Salinispora strains, we predicted that such strains might synthesize rifamycin-like compounds. Liquid chromatography-tandem mass spectrometry (LC/MS/MS) a

Characterization of the equine placental microbial population during nocardioform placentitis.

Nocardioform placentitis is a poorly understood disease of equine late gestation. The presence of nocardioform, filamentous branching gram-positive bacteria, has been linked to the disease, with Crossiella equi, Amycolatopsis spp., and Streptomyces spp. being the most frequently identified bacteria. However, these bacteria are not found in all clinical cases in addition to being isolated from healthy, normal postpartum placentas. To better understand this form of placentitis, we analyzed the microbial composition in the equine placenta (chorioallantois) of both healthy postpartum (control; n =

The Enzymes of the Rifamycin Antibiotic Resistome.

Rifamycin antibiotics include the WHO essential medicines rifampin, rifabutin, and rifapentine. These are semisynthetic derivatives of the natural product rifamycins, originally isolated from the soil bacterium Amycolatopsis rifamycinica. These antibiotics are primarily used to treat mycobacterial infections, including tuberculosis. Rifamycins act by binding to the β-subunit of bacterial RNA polymerase, inhibiting transcription, which results in cell death. These antibiotics consist of a naphthalene core spanned by a polyketide ansa bridge. This structure presents a unique 3D configuration tha

An investigation of a recent outbreak of nocardioform placentitis caused abortions in horses.

Nocardioform placentitis associated with gram positive branching actinomycetes caused a record number of abortions in mares diagnosed by the University of Kentucky Veterinary Diagnostic Laboratory (UKVDL) affecting the 2011 foal crop (2011 foal crop: the cohort of foals conceived during the 2010 breeding season). The goal of the present study is to make a comprehensive analysis of this outbreak in terms of frequencies of the bacteria causing nocardioform placentitis mediated abortions and to investigate the ages of fetuses, abortion months and breeding times. In the present study, characterist

Glycopeptide antibiotic resistance genes in glycopeptide-producing organisms.

The mechanism of high-level resistance to vancomycin in enterococci consists of the synthesis of peptidoglycan terminating in D-alanyl-D-lactate instead of the usual D-alanyl-D-alanine. This alternate cell wall biosynthesis pathway is ensured by the collective actions of three enzymes: VanH, VanA, and VanX. The origin of this resistance mechanism is unknown. We have cloned three genes encoding homologs of VanH, VanA, and VanX from two organisms which produce glycopeptide antibiotics: the A47934 producer Streptomyces toyocaensis NRRL 15009 and the vancomycin producer Amycolatopsis orientalis C3

Isolation of 11,12- seco-Rifamycin W Derivatives Reveals a Cleavage Pattern of the Rifamycin Ansa Chain.

This study reported the isolation and characterization of 11 rifamycin congeners including six new ones (1-6) from the agar fermentation extract of Amycolatopsis mediterranei S699. Compounds 1 and 2 are rifamycin glycosides named as rifamycinosides A and B, respectively. Their polyketide skeleton represents a novel cleavage pattern of the rifamycin ansa chain. Compounds 6 and 8 showed potential T3SS inhibitory activity, and 6 induced G2/M phase arrest and caused DNA damage in HCT116 cells.

Secretory expression of recombinant small laccase genes in Gram-positive bacteria.

BACKGROUND: Laccases are multicopper enzymes that oxidize a wide range of aromatic and non-aromatic compounds in the presence of oxygen. The majority of industrially relevant laccases are derived from fungi and are produced in eukaryotic expression systems such as Pichia pastoris and Saccharomyces cerevisiae. Bacterial laccases for research purposes are mostly produced intracellularly in Escherichia coli, but secretory expression systems are needed for future applications. Bacterial laccases from Streptomyces spp. are of interest for potential industrial applications because of their lignin de

Insights into the Biosynthesis of Kibdelomycin and Amycolamicin from Comparative Biosynthetic Gene Cluster Analysis and Precursor Incorporation Studies.

Kibdelomycin and amycolamicin are identical antibiotics produced by Kibdelosporangium banguiense CA-240109 and Amycolatopsis sp. MK575-fF5, respectively. They are broad-spectrum antibiotics showing potent activity against antibiotic-resistant Gram-positive bacteria. These compounds inhibit DNA gyrase subunit B (GyrB) and topoisomerase IV (ParE) by a unique U-shaped multicontact binding mode and have no cross-resistance to known antibiotics. Kibdelomycin represents a promising scaffold for developing new antibiotics, but its poor production, structural complexity, and chemical stability limit i

Evidence for apparent gene instability in the rifamycin-producing oligoketide synthase. Implications for combinatorial biosynthesis and heterologous gene expression.

The oligoketide ('polyketide') synthase leading to the formation of proansamycin X in Amycolatopsis mediterranei also prematurely releases a range of acyclic intermediates from the enzyme complex. We intended to study the chemical biology of this ectopic chain release using RifA as a model protein system; however, we were unable to clone the rifA gene in its entirety. Restriction analysis of cosmid clones revealed that rifA is subject to random deletions at high frequency, especially in central regions of the locus. Examination of the gene sequence in this region reveals a high concentration o

Rifamycins: strain improvement program.

Rifamycins are primarily produced by Gram-positive bacterium Amycolatopsis mediterranei, which belongs to the order Actinomycetales. These antibiotics, apart from their application against pathogens of tuberculosis and leprosy, have also been found to be effective against several other pathogens including Mycobacterium avium and Pneumococcus. Because of the importance of rifamycin, the producer strain A. mediterranei has been genetically manipulated since 1957 in order to develop a strain that can either produce larger amounts of rifamycin or derivatives of rifamycin. In this article, the impo

Recent trends in rifamycin research.

Rifamycin is a clinically useful macrolide antibiotic produced by the gram positive bacterium Amycolatopsis mediterranei. This antibiotic is primarily used against Mycobacterium tuberculosis and Mycobacterium leprae, causative agents of tuberculosis and leprosy, respectively. In these bacteria, rifamycin treatment specifically inhibits the initiation of RNA synthesis by binding to beta-subunit of RNA polymerase. Apart from its activity against the bacteria, rifamycin has also been reported to inhibit reverse transcriptase (RT) of certain RNA viruses. Recently, rifamycin derivatives have been d

Metabolic engineering of the E. coli L-phenylalanine pathway for the production of D-phenylglycine (D-Phg).

D-phenylglycine (D-Phg) is an important side chain building block for semi-synthetic penicillins and cephalosporins such as ampicillin and cephalexin. To produce d-Phg ultimately from glucose, metabolic engineering was applied. Starting from phenylpyruvate, which is the direct precursor of L-phenylalanine, an artificial D-Phg biosynthesis pathway was created. This three-step route is composed of the enzymes hydroxymandelate synthase (HmaS), hydroxymandelate oxidase (Hmo), and the stereoinverting hydroxyphenylglycine aminotransferase (HpgAT). Together they catalyse the conversion of phenylpyruv

Saarvienin A-A Novel Glycopeptide with Potent Activity against Drug-Resistant Bacteria.

A member of a new family of glycopeptides, named saarvienin A, was isolated from a rare actinomycete Amycolatopsis sp. YIM10. Extensive NMR and MS analyses revealed a halogenated peptide core comprising four amino acids cyclized via a ureido linkage with an exocyclic 2-hydroxy-3-(4-hydroxyphenyl)propyl residue connected to a five-sugar/aminosugar chain. Two of the three aminosugars constitute the N-methylated and N,O-dimethylated derivatives of eremosamine (4-epi-vancosamine) that have not been reported in any natural product. Saarvienin A exhibits potent activity against a range of Gram-posit

Expression of cefF significantly decreased deacetoxycephalosporin C formation during cephalosporin C production in Acremonium chrysogenum.

Deacetoxycephalosporin C (DAOC) is not only the precursor but also one of the by-products during cephalosporin C (CPC) biosynthesis. One enzyme (DAOC/DAC synthase) is responsible for the two-step conversion of penicillin N into deacetylcephalosporin C (DAC) in Acremonium chrysogenum, while two enzymes (DAOC synthase and DAOC hydroxylase) were involved in this reaction in Streptomyces clavuligerus and Amycolatopsis lactamdurans (Nocardia lactamdurans). In this study, the DAOC hydroxylase gene cefF was cloned from Streptomyces clavuligerus and introduced into Acremonium chrysogenum through Agrob
