Template-Assisted De Novo Sequencing of SARS-CoV-2 and Influenza Monoclonal Antibodies by Mass Spectrometry.

In this study, we used multiple enzyme digestions, coupled with higher-energy collisional dissociation (HCD) and electron-transfer/higher-energy collision dissociation (EThcD) fragmentation to develop a mass-spectrometric (MS) method for determining the complete protein sequence of monoclonal antibodies (mAbs). The method was refined on an mAb of a known sequence, a SARS-CoV-1 antireceptor binding domain (RBD) spike monoclonal antibody. The data were searched using Supernovo to generate a complete template-assisted de novo sequence for this and two SARS-CoV-2 mAbs of known sequences resulting

Butyrophilin 3A1 engages the CDR2δ loop of the Vγ9Vδ2+ T cell receptor.

Phosphoantigen (pAg) recognition by Vγ9Vδ2+ T cells plays a critical role in immunity to pathogens and cancer. The butyrophilin (BTN) family of molecules have emerged as key regulators of γδ T cells; however, the underlying mechanisms remain unclear. Here, we demonstrate an interaction between BTN3A1 and Vγ9Vδ2+ T cell receptor (TCR) in a cell-free assay, confirming that BTN3A1 is a direct ligand for the Vγ9Vδ2+ TCR. Furthermore, immobilized recombinant BTN2A1 plus BTN3A1 extracellular domains are sufficient to activate Vδ2+ T cells. Finally, we show that intracellular pAg accumulation can mod

Evaluation of the Inhibitory Potential of Synthetic Peptides Homologous to CDR3 Regions of a Monoclonal Antibody against Bothropic Venom Serine Proteases.

Snakebite accidents, neglected tropical diseases per the WHO, pose a significant public health threat due to their severity and frequency. Envenomation by Bothrops genus snakes leads to severe manifestations due to proteolytic enzymes. While the antibothropic serum produced by the Butantan Institute saves lives, its efficacy is limited as it fails to neutralize certain serine proteases. Hence, developing new-generation antivenoms, like monoclonal antibodies, is crucial. This study aimed to explore the inhibitory potential of synthetic peptides homologous to the CDR3 regions of a monoclonal ant

Biophysicochemical Motifs in T-cell Receptor Sequences Distinguish Repertoires from Tumor-Infiltrating Lymphocyte and Adjacent Healthy Tissue.

Immune repertoire deep sequencing allows comprehensive characterization of antigen receptor-encoding genes in a lymphocyte population. We hypothesized that this method could enable a novel approach to diagnose disease by identifying antigen receptor sequence patterns associated with clinical phenotypes. In this study, we developed statistical classifiers of T-cell receptor (TCR) repertoires that distinguish tumor tissue from patient-matched healthy tissue of the same organ. The basis of both classifiers was a biophysicochemical motif in the complementarity determining region 3 (CDR3) of TCRβ c

Machine Learning of Personal Repertoires From Public T Cell Receptors.

The T-cell receptor (TCR) repertoire records an individual's immunological history, but most unique CDR3 sequences in any one person are private and uninformative about anyone else. A small subset, however, recurs predictably across unrelated donors. These public TCRβ sequences are independently generated by multiple mechanisms: enrichment by thymic positive selection on a largely shared self-peptide-MHC ligandome, further amplified by selection on common foreign antigens and convergent recombination, together, they are what makes a personal repertoire computationally legible: they provide the

Detection of Anti-CMV TCR CDR3s via Blood and Tumor Exome Files Correlates With Increased Survival for Stomach Adenocarcinoma and Soft Tissue Sarcoma.

While the role of anti-cytomegalovirus (CMV) T-cell responses in the cancer setting is becoming increasingly recognized, the association between CMV and survival outcomes has not been subject to study through more recent immunogenomic approaches. Thus for this study, we extracted T-cell receptor (TCR) recombination reads from whole exome sequencing (WXS) and RNA sequencing (RNAseq) files of stomach adenocarcinoma (STAD) and soft tissue sarcoma (SARC) samples from the Cancer Genome Atlas (TCGA) and matched the corresponding TCR complementarity determining region-3 (CDR3) amino acid (AA) sequenc

TRB CDR3-cancer testis antigen chemical complementarity scoring for identifying productive immune responses in renal cell carcinoma.

BACKGROUND: Immunogenomics approaches to the characterization of renal cell carcinoma (RCC) have helped to better our understanding of the features of RCC immune dysfunction. However, much is still unknown with regard to specific immune interactions and their impact in the tumor microenvironment. OBJECTIVE: This study applied chemical complementarity scoring for the TRB complementarity determining region-3 (CDR3) amino acid sequences and cancer testis antigens (CTAs) to determine whether such complementarity correlated with survival and the expression of immune marker genes. METHODS: TRB rec

Computational identification of HCV neutralizing antibodies with a common HCDR3 disulfide bond motif in the antibody repertoires of infected individuals.

Despite recent success in hepatitis C virus (HCV) treatment using antivirals, an HCV vaccine is still needed to prevent reinfections in treated patients, to avert the emergence of drug-resistant strains, and to provide protection for people with no access to the antiviral therapeutics. The early production of broadly neutralizing antibodies (bNAbs) associates with HCV clearance. Several potent bNAbs bind a conserved HCV glycoprotein E2 epitope using an unusual heavy chain complementarity determining region 3 (HCDR3) containing an intra-loop disulfide bond. Isolation of additional structurally-

Landscape of B cell immunity and related immune evasion in human cancers.

Tumor-infiltrating B cells are an important component in the microenvironment but have unclear anti-tumor effects. We enhanced our previous computational algorithm TRUST to extract the B cell immunoglobulin hypervariable regions from bulk tumor RNA-sequencing data. TRUST assembled more than 30 million complementarity-determining region 3 sequences of the B cell heavy chain (IgH) from The Cancer Genome Atlas. Widespread B cell clonal expansions and immunoglobulin subclass switch events were observed in diverse human cancers. Prevalent somatic copy number alterations in the MICA and MICB genes r

Analysis of CDR3 region diversity with different lengths in bovine immunoglobulin heavy chain genes.

INTRODUCTION: Cattle produce a unique antibody repertoire characterized by an exceptionally wide range of complementarity determining region 3 heavy chain (CDR3H) lengths, spanning from 1 bp to 204 bp-a feature that is extremely rare among mammals. The diversity characteristics of CDR3 segments of varying lengths and the underlying genetic and structural mechanisms remain an active area of research. METHODS: We constructed CDR3 expression libraries from splenic tissues of eight adult cattle using RACE-PCR, followed by high-throughput sequencing. CDR3 regions were analyzed statistically in acc

Differentiation of Erysipelothrix rhusiopathiae strains by nucleotide sequence analysis of a hypervariable region in the spaA gene: discrimination of a live vaccine strain from field isolates.

Erysipelothrix rhusiopathiae causes erysipelas in swine and is considered a reemerging disease contributing substantially to economic losses in the swine industry. Since an attenuated live vaccine was commercialized in 1974 in Japan, outbreaks of acute septicemia or subacute urticaria of erysipelas have decreased dramatically. In contrast, a chronic form of erysipelas found during meat inspections in slaughterhouses has been increasing. In this study, a new strain-typing method was developed based on nucleotide sequencing of a hypervariable region in the surface protective antigen (spaA) gene

Molecular Insights of Nickel Binding to Therapeutic Antibodies as a Possible New Antibody Superantigen.

The binding of nickel by immune proteins can manifest as Type IV contact dermatitis (Ni-specific T cells mediated) and less frequently as Type I hypersensitivity with both mechanisms remaining unknown to date. Since there are reports of patients co-manifesting the two hypersensitivities, a common mechanism may underlie both the TCR and IgE nickel binding. Focusing on Trastuzumab and Pertuzumab IgE variants as serendipitous investigation models, we found Ni-NTA interactions independent of Her2 binding to be due to glutamine stretches. These stretches are both Ni-inducible and in fixed pockets a

Diversity of the Ig repertoire is maintained with age in spite of reduced germinal centre cells in human tonsil lymphoid tissue.

Humans and almost all species studied to date exhibit a decreased responsiveness to immunization and increased autoimmunity with age. While this has been observed clinically for decades, only recently has an understanding of the molecular basis for these changes begun to be appreciated. Studies of the B-cell aspects of these changes in ageing mice and the very few reports in ageing humans have not been conclusive. Here we examine the nucleotide sequence of over 1250 VH transcripts from the tonsils of individuals of various ages for changes to the VH4 immunoglobulin repertoire. An exhaustive ex

Hypervariable loop profiling decodes sequence determinants of antibody stability.

Antibody folding and aggregation are major challenges in the development of relevant reagents and therapeutics. Antibodies face a biophysical trade-off; the immense diversity in complementarity-determining regions (CDRs), which is crucial for broad antigen recognition, comes at the cost of folding stability. How CDR sequences influence antibody folding remains poorly understood because of their sequence diversity and lack of large-scale data. Here we develop a high-throughput 'deep loop profiling' approach to quantify folding fitness across millions of diverse CDRs. Machine learning models tra

Local electrostatics governs tryptophan oxidation and enables rational stability engineering in antibodies.

Oxidation of tryptophan (Trp) residues in therapeutic antibody complementarity-determining regions (CDRs) can impair binding affinity, stability, and developability, yet the molecular determinants of site-specific susceptibility remain incompletely understood. Here, we present a structure-informed machine learning framework trained on Trp oxidation profiles from 187 monoclonal antibodies to identify the physicochemical drivers of oxidation risk. Beyond solvent accessibility, the dominant known predictor, we identify local residue-level electrostatic potential (Epot) as a strong independent mod

TCR β CDR3 repertoire remodeling in pediatric myocarditis reveals clonal expansion and disease-associated public clonotypes.

BACKGROUND: Pediatric myocarditis is an inflammatory disease of the heart with heterogeneous clinical presentations and poorly understood immune mechanisms. T cell receptor (TCR) repertoire profiling provides insights into disease-associated adaptive immune responses. METHODS: We performed high-throughput sequencing of TCR β chain CDR3 repertoires from 28 peripheral blood samples of pediatric myocarditis patients (Myo) and nine age-matched healthy controls (NC). Clonal diversity, V and J gene usage, CDR3 length distribution, clonotype sharing, and antigen-specific annotations were systematica

A synthetic heavy chain variable domain antibody library (VHL) provides highly functional antibodies with favorable developability.

Synthetic antibody libraries have been developed as an efficient source for the discovery of the heavy chain variable (VH) domain, which exhibits low immunogenicity, high tissue penetration, and diverse binding epitopes in therapeutic biopharmaceuticals. In this study, the human IGHV3-23*04 germline gene was chosen as the scaffold with a high expression level and favorable thermal stability. Amino acid diversity was introduced into the complementarity determining region 3 (CDR3) to exclude potential sequence liabilities. A library containing 2.6 × 1011 independent clones was successfully const

VJ Segment Usage of TCR-Beta Repertoire in Monozygotic Cystic Fibrosis Twins.

Sixteen monozygotic cystic fibrosis (CF) twin pairs of whom 14 pairs were homozygous for the most common p.Phe508del CFTR mutation were selected from the European Cystic Fibrosis Twin and Sibling Study Cohort. The monozygotic twins were examined in their T cell receptor (TCR) repertoire in peripheral blood by amplicon sequencing of the CDR3 variable region of the ß-chain. The recruitment of TCR J and V genes for recombination and selection in the thymus showed a strong genetic influence in the CF twin cohort as indicated by the shortest Jensen-Shannon distance to the twin individual.
