Stochastic models of reaction networks are widely used to capture intrinsic noise in complex systems in the life sciences. Typical formulations of these models are based on Markov processes for which there is extensive research on efficient simulation and inference. However, there are complex processes in biology, such as gene transcription and translation, that introduce history dependent dynamics requiring non-Markovian processes to accurately capture the stochastic dynamics of the system. This greater realism comes with additional computational challenges for simulation and parameter infere

Modern biology increasingly relies on complex, high-dimensional datasets such as single-cell RNA sequencing (scRNA-seq), which present a vast space of potential hypotheses. Systematically exploring this space is often impractical, as scRNA-seq analyses are time-consuming and require substantial computational and domain expertise. To address this challenge, we introduce CellVoyager, an AI agent built on large language models that autonomously generates and implements scRNA-seq analyses within a Jupyter notebook environment. We evaluate CellVoyager on CellBench, a benchmark of 76 published scRNA

INTRODUCTION: Neurodegenerative diseases such as Alzheimer's disease (AD), Parkinson's disease (PD), amyotrophic lateral sclerosis (ALS), and related proteinopathies are characterized by the misfolding, aggregation, and accumulation of specific proteins that disrupt neuronal homeostasis, leading to neuronal death. Despite major advances in structural biology and molecular neuroscience, identifying and validating druggable targets in neurodegenerative diseases remains challenging. Many involved proteins are intrinsically disordered, exhibit conformational heterogeneity, and form highly dynamic

Studies of developmental biology are often facilitated by diagram "models" that summarize the current understanding of underlying mechanisms. The increasing complexity of our understanding of development necessitates computational models that can extend these representations to include their dynamic behavior. Here we present a prototype model of Caenorhabditis elegans vulval precursor cell fate specification that represents many processes crucial for this developmental event but that are hard to integrate using other modeling methodologies. We demonstrate the integrative capabilities of our me

De novo proteins represent a challenging frontier at the intersection of evolutionary biology and synthetic biology. Broadly, the term encompasses two distinct categories: naturally evolved de novo proteins, which arise from previously non-coding DNA, and synthetically designed de novo proteins, which are created from scratch through computational and experimental methods. This review provides an overview of the definitions, history, functional significance, and investigation methods for both categories. By examining potential challenges in current de novo protein research, this review highlig

RATIONALE: Biological systems are regulated through strongly interconnected molecular layers that cannot be accurately resolved using single-omics approaches. Although genomics and transcriptomics provide essential regulatory information, they often face obstacles to reflect functional molecular outcomes. Mass spectrometry (MS)-based multi-omics integration is currently recognized as a central analytical strategy to overcome this limitation by enabling direct, high-resolution measurement of proteins, metabolites, and lipids, thereby supporting systems-level biological interpretation and transl

Bioinformatics, a discipline at the crossroads of Biology and Computational Sciences, also referred to as Computational Biology, is widely spread in research programs. However, implementing any Bioinformatics projects requires the ability to comprehend biological concepts and apply computational approaches. Yet, the undergraduate programs offering such multidisciplinary training are rare. In addition, understanding the interplay between Biology research projects and Bioinformatics analyses is challenging without hands-on experience. Course-based undergraduate research experience (CURE) courses

The question of whether biological systems implement computation-like processes is central to synthetic biology and theoretical biophysics. This paper proposes a formal conceptual framework in which two well-characterized molecular mechanisms-transposable elements ("jumping genes") and chaperone-mediated protein folding-are modeled as computational systems. We argue that transposons, exemplified by the ONSEN retrotransposon in Arabidopsis thaliana, implement signal-responsive genome state transitions formally analogous to probabilistic finite-state machine computation, with capacity for comput

Designing minimal biological systems with emergent functions such as spatiotemporal self-organization is a central goal of bottom-up synthetic biology. While computational optimization and design show promise in accelerating functional protein engineering through Design-Build-Test-Learn cycles, screening libraries for complex functions remains a major challenge. Conventional screens typically lack the spatiotemporal resolution and cell-like confinement required in bottom-up synthetic biology. Here, we present PUREdrop, an automated microfluidic platform that encapsulates and expresses protein

MOTIVATION: Many approaches in systems biology have been applied in drug repositioning due to the increased availability of the omics data and computational biology tools. Using a multi-omics integrated network, which contains information of various biological interactions, could offer a more comprehensive inspective and interpretation for the drug mechanism of action (MoA).
RESULTS: We developed a computational pipeline for dissecting the hidden MoAs of drugs (Open MoA). Our pipeline computes confidence scores to edges that represent connections between genes/proteins in the integrated netwo

Astrocytes are important for normal brain functioning. Astrocytes are metabolic regulators of the brain that exert many functions such as the preservation of blood-brain barrier (BBB) function, clearance of toxic substances, and generation of antioxidant molecules and growth factors. These functions are fundamental to sustain the function and survival of neurons and other brain cells. For these reasons, the protection of astrocytes has become relevant for the prevention of neuronal death during brain pathologies such as Parkinson's disease, Alzheimer's disease, stroke, and other neurodegenerat

In recent decades, the development of new drugs has become increasingly expensive and inefficient, and the molecular mechanisms of most pharmaceuticals remain poorly understood. In response, computational systems and network medicine tools have emerged to identify potential drug repurposing candidates. However, these tools often require complex installation and lack intuitive visual network mining capabilities. To tackle these challenges, we introduce Drugst. One, a platform that assists specialized computational medicine tools in becoming user-friendly, web-based utilities for drug repurposing

Introduction: Kinesin family member 5A (KIF5A) is a motor neuron protein expressed in neurons and involved in anterograde transportation of organelles, proteins, and RNA. Variations in the KIF5A gene that interfere with axonal transport have emerged as a distinguishing feature in several neurodegenerative disorders, including hereditary spastic paraplegia (HSP10), Charcot-Marie-Tooth disease type 2 (CMT2), and Amyotrophic Lateral Sclerosis (ALS). Methods: In this study, we implemented a computational structural and systems biology approach to uncover the role of KIF5A in ALS. Using the computa

As chimeric antigen receptor (CAR)-T cell therapy has expanded rapidly to meet the growing global cancer burden; many challenges have emerged as a critical factor influencing its efficacy. However, due to the complicated mechanisms of CAR-T cells, human interference alone was insufficient to optimize the outcomes. In parallel, artificial intelligence (AI) has begun to intersect with CAR-T cells, offering novel computational interferences that can refine therapeutic mechanisms. The literature is still lacking a comprehensive investigation that merges CAR-T cell mechanistic biology and limitatio
