Annotation error in public databases: misannotation of molecular function in enzyme superfamilies.

Due to the rapid release of new data from genome sequencing projects, the majority of protein sequences in public databases have not been experimentally characterized; rather, sequences are annotated using computational analysis. The level of misannotation and the types of misannotation in large public databases are currently unknown and have not been analyzed in depth. We have investigated the misannotation levels for molecular function in four public protein sequence databases (UniProtKB/Swiss-Prot, GenBank NR, UniProtKB/TrEMBL, and KEGG) for a model set of 37 enzyme families for which exten

The genetic basis of seborrhoeic dermatitis: a review.

Seborrhoeic Dermatitis (SD) is a common inflammatory skin disease that presents as itchy, flaking skin in the seborrhoeic areas. Various environmental and intrinsic factors have been identified as predisposing factors for SD, but its aetiology remains poorly understood. Although it was recognized that genetic factors play a role in SD aetiology, there have not been studies that systematically review the literature specifically for causal mutations or protein deficiencies in SD. In this review, we searched various databases for gene mutations and protein deficiencies that cause SD or SD-like ph

A curated structural dataset of peptide-protein complexes reveals biases in existing datasets and principles of peptide binding.

Peptide-protein interactions are fundamental to many biological processes, and peptide design is gaining interest due to its therapeutic potential. This has led to the emergence of various structural databases, such as PepBDB and Peptipedia, that classify peptides as polypeptides with fewer than 50 amino acids. These databases provide valuable starting points for studying peptide recognition by protein partners and are widely used for machine learning applications, docking, and scoring functions. However, under such a length definition for peptides, we have very different cases that are likely

Protein-protein networks construction and their relevance measurement based on multi-epitope-ligand-kartographie and gene ontology data of T-cell surface proteins for polymyositis.

Polymyositis is an inflammatory myopathy characterized by muscle invasion of T-cells penetrating the basal lamina and displacing the plasma membrane of normal muscle fibers. In order to understand the different adhesive mechanisms at the T-cell surface, Schubert randomly selected 19 proteins expressed at the T-cell surface and studied them using MELK technique [4], among which 15 proteins are picked up for further study by us. Two types of functional similarity networks are constructed for these proteins. The first type is MELK similarity network, which is constructed based on their MELK data

Prediction of protein function from protein sequence and structure.

The sequence of a genome contains the plans of the possible life of an organism, but implementation of genetic information depends on the functions of the proteins and nucleic acids that it encodes. Many individual proteins of known sequence and structure present challenges to the understanding of their function. In particular, a number of genes responsible for diseases have been identified but their specific functions are unknown. Whole-genome sequencing projects are a major source of proteins of unknown function. Annotation of a genome involves assignment of functions to gene products, in mo

Quantitative analysis of growth and diversification in venom data using database metrics.

Animal venomics is a growing field of research with evolutionary and biotechnological significance. Yet, fundamental questions regarding the origin, diversification, and bioactivity of venoms remain unresolved. Here, we analysed venom tissue-related data curated in Tox-Prot, currently the most comprehensive database for animal venoms, across three snapshots spanning two decades (2005, 2015, 2025). We assessed the taxonomic landscape related to Tox-Prot entries, sequence length distribution, protein family abundances, and habitat-specific venom patterns. Our results consistently show that snake

A perspective on the PDB's impact on the field of glycobiology.

Structures deposited in the Protein Data Bank (PDB) facilitate our understanding of many biological processes including those that fall under the general category of glycobiology. However, structure-based studies of how glycans affect protein structure, how they are synthesized, and how they regulate other biological processes remain challenging. Despite the abundant presence of glycans on proteins and the dense layers of glycans that surround most of our cells, structures containing glycans are underrepresented in the PDB. There are sound reasons for this, including difficulties in producing

ScorpDb: A Novel Open-Access Database for Integrative Scorpion Toxinology.

Scorpion stings are a significant public health concern globally, particularly in tropical and subtropical regions. Scorpion venoms contain a diverse array of bioactive peptides, and different scorpion species around the world typically exhibit varying venom profiles, resulting in a wide range of envenomation symptoms. Despite their harmful effects, scorpion venom peptides hold immense potential for drug development due to their unique characteristics. Therefore, the establishment of a comprehensive database that catalogs scorpions along with their known venom peptides and proteins is imperati

The proteome of human retina.

The retina is a delicate tissue that detects light, converts photochemical energy into neural signals, and transmits the signals to the visual cortex of the brain. A detailed protein inventory of the proteome of the normal human eye may provide a foundation for new investigations into both the physiology of the retina and the pathophysiology of retinal diseases. To provide an inventory, proteins were extracted from five retinas of normal eyes and fractionated using SDS-PAGE. After in-gel digestion, peptides were analyzed in duplicate using LC-MS/MS on an Orbitrap Elite mass spectrometer. A tot

The pH dependency of the binding of drugs to plasma proteins in man.

An analysis of pH-induced changes of drug binding may contribute to the understanding of the mechanisms involved and the clinical relevance. A literature search was performed, and acceptance criteria set up, to select reported data for quantitative evaluation. The relationship between percentage of unbound drug, fu, and pH was analyzed, and the relevance of physicochemical characteristics of the ligand drugs and the importance of hydrogen ion-induced changes in plasma proteins for the pH sensitivity of the binding were evaluated. With all basic and the majority of acidic drugs, fu depended lin

ProteinLIPs: a web server for identifying highly polar and poorly packed interfaces in proteins.

MOTIVATION: The stability of protein interfaces influences protein dynamics and unfolding cooperativity. Although in some cases the dynamics of proteins can be deduced from their topology, much of the stability of an interface is related to the complementarity of the interacting parts. It is also important to note that proteins that display non-cooperative unfolding cannot be rationally stabilized unless the regions that unfold first are known. Being able to identify protein interfaces that are significantly less stable would contribute to our understanding of protein dynamics and be very valu

Wild-AC: A fast, index-free multi-pattern string matching algorithm with wildcard support for proteomics.

BACKGROUND: Efficient multi-pattern string matching with wildcard support is essential in proteomics, where peptides must be mapped to protein databases containing ambiguous amino acids (e.g., B, Z, X). Existing approaches either require preprocessing (e.g., FM-index) or fail to handle wildcards in the text. RESULTS: We present Wild-AC, a modified Aho-Corasick algorithm that supports wildcards in the text by branching the search into parallel 'scout' paths, one per possible wildcard representation, while the unmodified primary search continues unaffected in the common, wildcard-free case. Insights into protein folding mechanisms from large scale analysis of mutational effects.

Protein folding mechanisms are probed experimentally using single-point mutant perturbations. The relative effects on the folding (phi-values) and unfolding (1 - phi) rates are used to infer the detailed structure of the transition-state ensemble (TSE). Here we analyze kinetic data on > 800 mutations carried out for 24 proteins with simple kinetic behavior. We find two surprising results: (i) all mutant effects are described by the equation: DeltaDeltaG(double dagger)(unfold)=0.76DeltaDeltaG(eq) +/- 1.8kJ/mol. Therefore all data are consistent with a single phi-value (0.24) with accuracy compa

Drug and Anti-Viral Peptide Design to Inhibit the Monkeypox Virus by Restricting A36R Protein.

Most recently, monkeypox virus (MPXV) has emanated as a global public health threat. Unavailability of effective medicament against MPXV escalates demand for new therapeutic agent. In this study, in silico strategies were conducted to identify novel drug against the A36R protein of MPXV. The A36R protein of MPXV is responsible for the viral migration, adhesion, and vesicle trafficking to the host cell. To block the A36R protein, 4893 potential antiviral peptides (AVPs) were retrieved from DRAMP and SATPdb databases. Finally, 57 sequences were screened based on peptide filtering criteria, which
