Bronchoscopy and intubation play crucial roles in respiratory disease diagnosis and treatment, yet the automation of their initial insertion phase remains limited. Advanced image analysis presents a viable solution to this challenge. However, insufficient comprehensive, publicly available datasets for training such models have hindered progress. We present a novel Upper Airway Anatomical Landmark (UAAL) Dataset, which annotates multiple anatomical landmark classes visualized through a bronchoscope, including the nose, nostril, channel, glottis, glottic aperture, vocal fold, and trachea, encomp

Transfer learning (TL) is an alternative approach to the full training of deep learning (DL) models from scratch and can transfer knowledge gained from large-scale data to solve different problems. ImageNet, which is a publicly available large-scale dataset, is a commonly used dataset for TL-based image analysis; many studies have applied pre-trained models from ImageNet to clinical prediction tasks and have reported promising results. However, some have questioned the effectiveness of using ImageNet, which consists solely of natural images, for medical image analysis. The aim of this study wa

Many software solutions are available for proteomics and glycomics studies, but none are ideal for the structural analysis of peptidoglycan (PG), the essential and major component of bacterial cell envelopes. It icomprises glycan chains and peptide stems, both containing unusual amino acids and sugars. This has forced the field to rely on manual analysis approaches, which are time-consuming, labour-intensive, and prone to error. The lack of automated tools has hampered the ability to perform high-throughput analyses and prevented the adoption of a standard methodology. Here, we describe a nove

Our results represent the first comparison of venous and arterial thrombosis at the transcriptomic level. Our main result was the demonstration that immunothrombosis pathways are important to the pathophysiology of these conditions, also at the transcriptomic level.A specific signature for venous and arterial thrombosis was described, and validated in independent cohorts. The limited number of public repositories with gene expression data from patients with venous thromboembolism limits the representation of these patients in our analyses. In order to gather a meaningful number of studies with ge

Cancer origin determination combined with site-specific treatment of metastatic cancer patients is critical to improve patient outcomes. Existing pathology and gene expression-based techniques often have limited performance. In this study, we developed a deep neural network (DNN)-based classifier for cancer origin prediction using DNA methylation data of 7,339 patients of 18 different cancer origins from The Cancer Genome Atlas (TCGA). This DNN model was evaluated using four strategies: (1) when evaluated by 10-fold cross-validation, it achieved an overall specificity of 99.72% (95% CI 99.69%-

The genus Yersinia comprises species that differ widely in their pathogenic potential and public-health significance. Yersinia pestis is responsible for plague, while Yersinia enterocolitica is a prominent enteropathogen. Strains within some species, including Y. enterocolitica, also vary in their pathogenic properties. Phenotypic identification of Yersinia species is time-consuming, labour-intensive and may lead to incorrect identifications. Here, we developed a method to automatically identify and subtype all Yersinia isolates from their genomic sequence. A phylogenetic analysis of Yersinia

BACKGROUND: There remain significant knowledge gaps in our understanding of aging with long-term disability. It is possible that important advances in knowledge could be gained using existing secondary data sets. However, little is known regarding which of the data sets available to researchers contain the age-related measures needed for this purpose, specifically age of onset and/or duration of disability measures.
OBJECTIVE: To better understand the capacity to investigate aging with long-term disability (e.g. mobility limitation) and aging with long-term chronic conditions (e.g. spinal cor

Recent genome-wide association studies have demonstrated that the genetic burden associated with depression correlates with depression severity. Therefore, conducting genetic studies of patients at the most severe end of the depressive disorder spectrum, those with treatment-resistant depression and who are prescribed electroconvulsive therapy (ECT), could lead to a better understanding of the genetic underpinnings of depression. Despite ECT being one of the most effective forms of treatment for severe depressive disorders, it is usually placed at the end of treatment algorithms of current gui

As the COVID-19 pandemic unfolds, researchers from all disciplines are coming together and contributing their expertise. CORD-19, a dataset of COVID-19 and coronavirus publications, has been made available alongside calls to help mine the information it contains and to create tools to search it more effectively. We analyse the delineation of the publications included in CORD-19 from a scientometric perspective. Based on a comparison to the Web of Science database, we find that CORD-19 provides an almost complete coverage of research on COVID-19 and coronaviruses. CORD-19 contains not only rese

Novice drivers present considerable challenges to urban traffic safety. Due to their limited driving experience, they may not be fully acquainted with the diverse urban environments, which can lead to variations in the influence of factors on the crash severities across these urban settings. However, previous studies have primarily considered the urban environment as a potential influencing factor while overlooking these variations. To fill these gaps, this research employed a six-year dataset of novice driver involved crashes in Shenyang (China) and characterized the urban environment by exam

High-throughput experiments often produce ranked gene outputs, with forward genetic screening being a notable example. While there are various tools for analyzing individual datasets, those that perform comparative and meta-analytical examination of such ranked gene lists remain scarce. Here, we introduce Gene Rank Meta Analyzer (GeneRaMeN), an R Shiny tool utilizing rank statistics to facilitate the identification of consensus, unique, and correlated genes across multiple hit lists. We focused on two key topics to showcase GeneRaMeN: virus host factors and cancer dependencies. Using GeneRaMeN

Cryo-electron tomography (cryoET) enables visualization of macromolecular complexes within intact cellular environments. Continued improvements in instrumentation, sample preparation, and data-processing pipelines have increased both the scale and the complexity of cryoET datasets, making manual analysis challenging. To support scalable, collaborative annotation, we developed copick, an open-source dataset application programming interface (API) and accompanying tool suite for cryoET analysis. Copick provides standardized access to tomograms, segmentations, point annotations, meshes, and featu

OBJECTIVE: The study aims to develop a method for differentiating between healthy, post-infectious hydrocephalus (PIH), and non-post-infectious hydrocephalus (NPIH) in infants using low-field MRI, which is a safer, low-cost alternative to CT scans. The study develops a custom approach that captures hydrocephalic etiology while simultaneously addressing quality issues encountered in low-field MRI.
METHODS: Specifically, we propose GLAPAL-H, a Global, Local, And Parts Aware Learner, which develops a multi-task architecture with global, local, and parts segmentation branches. The architecture se

MOTIVATION: A central goal in human gut microbiome research is to identify disease-associated functional shifts, an objective increasingly pursued through metagenomic and metabolomic assays. However, common differential abundance analyses of genes or metabolites often yield long and difficult-to-interpret feature lists. Aggregating features into predefined pathways can improve interpretability but relies on fixed pathway boundaries that may not reflect context-specific functional changes. Moreover, even when paired metagenomic-metabolomic data are available, they are often analyzed separately

BACKGROUND: Vitamin D holds important roles in human physiology, and deficiency of this vitamin is of worldwide clinical significance. Serum levels of 25-hydroxyvitamin D (25-OHD) are currently the most appropriate indicator of vitamin D status in the majority of individuals, and thus its preanalytical stability and accurate measurement in clinical laboratories are of significant interest.
METHODS: We analyzed previously published data from the Vitamin D Standardization Programme commutability study and 2 further datasets: one retrospective observational study and one prospective experiment e
