Multi-omic analysis of jaw-bone periosteum identifies the role of macrophage-derived SPP1 in Ctsk+Fmod+ periosteal cells.

Periosteal cells (PCs) play a crucial role in bone regeneration. Currently, the spatial landscapes of jaw-bone periosteum during bone grafting remains unclear. In this study, we propose a modified guided bone regeneration (GBR) model and integrate single-cell RNA sequencing (scRNA-seq) and spatial transcriptomics (ST) to dissect its spatial characteristics. We identify a functional subset of Ctsk+Fmod+ PCs within the jaw-bone periosteum of rat and human. In addition, we describe a spatial niche around the bone graft substitute, characterized by massive infiltration of macrophages interacting w

Mechanisms and therapeutic targets in distant metastasis of lung adenocarcinoma.

Distant metastasis, characterized by organotropism, is a major cause of mortality in lung adenocarcinoma (LUAD). In this study, digital spatial profiling (DSP), multiplex immunofluorescence (mIF), and clinical data from 52 LUAD patients were integrated to develop organ-specific metastasis risk models, and the molecular mechanisms underlying metastatic organotropism were investigated. Random forest models based on primary tumor spatial transcriptomics accurately predicted metastasis to the brain (AUC = 0.974), liver (AUC = 0.975), adrenal gland (AUC = 0.929), and bone (AUC = 0.907). Modeling Functional Brain Networks for ADHD via Spatial Preservation-Based Neural Architecture Search.

Modeling functional brain networks (FBNs) for attention deficit hyperactivity disorder (ADHD) has sparked significant interest since the abnormal functional connectivity is discovered in certain functional magnetic resonance imaging (fMRI)-based brain regions compared to typical developmental control (TC) individuals. However, existing models for modeling FBNs generally use dimensionality reduction techniques to process the high dimensional input data, which results in confusion and an inaccurate representation of voxel interactions between spatially close brain regions, causing misdiagnosis o

Exploring Hippocampal Neural Network Dynamics in Rodents Using Virtual Reality: A Narrative Review on Systems, Spatial Coding, and Applications.

Virtual reality (VR) provides a highly controllable, immersive, and interactive platform for investigating hippocampal mechanisms underlying spatial learning and memory. In rodent models, VR-based paradigms have elucidated how hippocampal subregions including CA1, CA3, and the dentate gyrus support spatial representation, pattern separation, and memory consolidation. Within VR environments, place cells, grid cells, head-direction cells, and boundary vector cells exhibit characteristic remapping dynamics, reflecting both the experimental advantages and sensory constraints inherent to VR. Integrative multi-omics analysis of gastric cancer evolution from precancerous lesions to metastasis identifies a deep learning-based prognostic model.

BACKGROUND: Gastric cancer progression involves complex interactions among tumor cells, immune components, and stromal elements within the tumor microenvironment. However, a comprehensive understanding of cellular heterogeneity, spatial organization, and cell-cell communication in gastric cancer remains incomplete. METHODS: Single-cell RNA sequencing was performed on 252, 399 cells from six tissue types, spanning gastritis, intestinal metaplasia, primary tumors, adjacent normal tissue, and metastatic lesions. Integration with spatial transcriptomics enabled spatial mapping of cellular interac

Role of mammography accessibility, deprivation and spatial effect in breast cancer screening participation in France: an observational ecological study.

BACKGROUND: The detection of cancer in its early latent stages can improve patients' chances of recovery and thereby reduce the overall burden of the disease. Our objectives were to investigate factors (geographic accessibility and deprivation level) affecting mammography screening participation variation and to determine how much geographic variation in participation rates can be explained by spillover effects between adjacent areas, while controlling for covariates. METHODS: Mammography screening participation rates between 2015 and 2016 were calculated by census blocks (CB), for women aged

Anticipating Object Interactions Via Aggregation and Distillation of Spatio-Temporal Knowledge From Vision Language Models.

The increasing prevalence of wearable cameras has driven the development of egocentric (first-person) systems that assist human activities proactively by anticipating imminent interactions. A central challenge in this domain is active object interaction anticipation from first-person video-predicting what interaction will occur, when it will happen, and where it will take place. This involves forecasting (1) what interaction category (verb-noun pair), (2) when (time-to-interaction), and (3) where (the active object's location, bounding box in the last observed frame). However, existing approac

Imputation of spatially-resolved transcriptomes by graph-regularized tensor completion.

High-throughput spatial-transcriptomics RNA sequencing (sptRNA-seq) based on in-situ capturing technologies has recently been developed to spatially resolve transcriptome-wide mRNA expressions mapped to the captured locations in a tissue sample. Due to the low RNA capture efficiency by in-situ capturing and the complication of tissue section preparation, sptRNA-seq data often only provides an incomplete profiling of the gene expressions over the spatial regions of the tissue. In this paper, we introduce a graph-regularized tensor completion model for imputing the missing mRNA expressions in sp

Spatial modelling of NOTCH signalling predicts tuneable dynamic heterogeneity in endothelia.

Endothelial cells (ECs) are phenotypically heterogeneous to perform specialised functions across different organs and tissues. Although environmental inputs are considered key drivers, we previously observed persistent diversity in NOTCH pathway activation within quiescent endothelia, but the underlying mechanism remains unclear. Here, we developed a computational-experimental framework linking core NOTCH dynamics to emergent EC heterogeneity in space and time. We built an agent-based model of NOTCH signalling incorporating lateral inhibition, lateral induction, cis interactions, and optional

The artificial intelligence technology for immersion experience and space design in museum exhibition.

This study proposes an optimization model for museum exhibition space design based on Artificial Intelligence (AI) technology, aimed at enhancing the flow and interactivity of museum visits. The model integrates reinforcement learning, computer vision (CV), and affective computing to optimize spatial layout and interactive design, thereby improving both visit efficiency and audience experience. Experimental results show that the optimized layout increases spatial fluency by 18.1%, reduces congestion, and improves visitor efficiency. The exhibit visit rate rises by 50.0%, indicating that the de

In silico and in vitro analysis of cross-reactivity between Yersinia pseudotuberculosis OmpF porin and thyroid-stimulating hormone receptor.

This work is devoted to the ascertainment of serological cross-reactivity between OmpF porin from Yersinia pseudotuberculosis (YpOmpF) and human thyroid-stimulating hormone receptor (hTSHR). Extracts containing hTSHR were isolated from surgical thyroid tissue of patients with clinical and diagnostic signs of diffuse toxic goiter. Monoclonal antibodies to hTSHR (mAbs) were shown to interact both with antigens in thyroid tissue extracts and with YpOmpF. Models of spatial structures of trimer and monomer complexes of YpOmpF with antibodies to hTSHR were also constructed. According to the results

GraphTME: graph-based framework for predicting immunotherapy response by interpreting tumour microenvironment interactions using spatial transcriptomics.

Immune checkpoint inhibitors (ICIs), which reactivate T-cell responses against tumours, show limited clinical efficacy due to low response rates and the lack of robust predictive biomarkers. Cell-cell interactions within the tumour microenvironment influence therapeutic response and can be analysed at single-cell resolution using imaging-based spatial transcriptomics. We present GraphTME, a spatially informed and biologically interpretable framework that predicts anti-PD-1 response by modelling pathway-specific ligand-receptor signalling as a multi-relational directed graph with edge weights i

Spatially defined multicellular functional units in colorectal cancer revealed from single cell and spatial transcriptomics.

While advances in single-cell genomics have helped to chart the cellular components of tumor ecosystems, it has been more challenging to characterize their specific spatial organization and functional interactions. Here, we combine single-cell RNA-seq, spatial transcriptomics by Slide-seq, and in situ multiplex RNA analysis to create a detailed spatial map of healthy and dysplastic colon cellular ecosystems and their association with disease progression. We profiled inducible genetic CRC mouse models that recapitulate key features of human CRC, assigned cell types and epithelial expression pro

Scalable inference for spatial generalized mixed models for use in multiplexed imaging analysis.

Understanding how cells interact to coordinate tissue function and respond to disease remains a central challenge in biology. Recently developed multiplex bioimaging technologies [multiplex immunofluorescence (MxIF)] can quantify multiple protein markers at a single-cell resolution in spatially preserved tissue, offering the opportunity to understand how cellular organization relates to disease mechanisms and treatment response. Spatial generalized linear mixed models for cell co-localization offer a flexible framework for these analyses, accommodating cell-, image-, or subject-level predictor

Semantic orientation for indoor navigation system using large language models.

Autonomous robots play an important role in modern indoor navigation, but existing systems often struggle to achieve seamless human interaction and semantic understanding of environments. This paper presents an Artificial Intelligence (AI)-driven object recognition system enhanced by Large Language Models (LLMs), such as GPT-4 Vision and Gemini, to bridge this gap. Our approach combines vision-based mapping techniques with natural language processing and interactions to enable intuitive collaboration on navigation tasks. By leveraging multimodal input and vector space analysis, our system achi

Neural interaction between spatial domain and spatial reference frame in parietal-occipital junction.

On the basis of double dissociations in clinical symptoms of patients with unilateral visuospatial neglect, neuropsychological research distinguishes between different spatial domains (near vs. far) and different spatial reference frames (egocentric vs. allocentric). In this fMRI study, we investigated the neural interaction between spatial domains and spatial reference frames by constructing a virtual three-dimensional world and asking participants to perform either allocentric or egocentric judgments on an object located in either near or far space. Our results suggest that the parietal-occi

Descart: a method for detecting spatial chromatin accessibility patterns with inter-cellular correlations.

Spatial epigenomic technologies enable simultaneous capture of spatial location and chromatin accessibility of cells within tissue slices. Identifying peaks that display spatial variation and cellular heterogeneity is the key analytic task for characterizing the spatial chromatin accessibility landscape of complex tissues. Here, we propose an efficient and iterative model, Descart, for spatially variable peaks identification based on the graph of inter-cellular correlations. Through the comprehensive benchmarking, we demonstrate the superiority of Descart in revealing cellular heterogeneity an

Polytomous disease mapping to detect uncommon risk factors for related diseases.

A statistical model for jointly analysing the spatial variation of incidences of three (or more) diseases, with common and uncommon risk factors, is introduced. Deaths for different diseases are described by a logit model for multinomial responses (multinomial logit or polytomous logit model). For each area and confounding strata population (i.e. age-class, sex, race) the probabilities of death for each cause (the response probabilities) are estimated. A specic disease, the one having a common risk factor only, acts as the baseline category. The log odds are decomposed additively into shared (

Pattern Formation in a Spatial Public Goods Dilemma due to Diffusive or Directed Motion.

The costly provision of public goods serves as a model problem for the evolution of cooperative behavior, presenting a social dilemma between the collective benefits of shared resources and the individual incentive to free-ride in resource production. The spatial structure of populations can also impact cooperation over public goods, as diffusion of public goods and intentional motion of individuals towards regions with greater resources can interact with population and public goods dynamics to produce heterogeneous patterns in the spatial distribution of strategies and resources. In this pape

Computational Decoding of Cell-Cell Communications in Heterogeneous Cellular Microenvironments Based on Spatial Transcriptomics.

Cell-cell communication (CCC) is a fundamental message-passing process through which biochemical signals help coordinate cell behaviors and functions. Understanding CCC is crucial to uncovering the driving force of cellular dynamics, as well as providing biological insights into immune response coordination and response to outer factors like virus infections. Studies of CCC have traditionally relied on bulk and single-cell transcriptomics. As the study of CCC progresses, researchers have a growing interest in capturing the spatial context, temporal dynamics, and heterogeneous interactions acro
