Segmentation of 2D Metal-Organic Framework Nanopores for the Detection of Single-Molecule DNA and Peptides.

Precise regulation of the size and structure of nanopores at the atomic and molecular level is crucial for single-molecule sensing. Here, we demonstrate site-specific modulation of nanopores in two-dimensional metal-organic framework (2D MOF) nanosheets, Zr-BTB (BTB = 1,3,5-tris(4-carboxyphenyl)benzene). By postsynthetically bridging neighboring Zr6 clusters in Zr-BTB with HexAc (1,16-hexadecanedioic acid), we achieved partial or complete segmentation of the nanopores, resulting in distinct properties for DNA and peptide single-molecule detection. We confirmed that both collision-induced and t

Multiplexed Nanoscopy via Buffer Exchange.

Understanding cellular functions, particularly in their intricate complexity, can greatly benefit from the spatial mapping of diverse molecules through multitarget single-molecule localization microscopy (SMLM). Existing methodologies, primarily restricting the encoding dimensions to color and lifetime or requiring cyclic staining, often involve broad chromatic detection, specialized optical configurations, or sophisticated labeling techniques. Here, we propose a simple approach called buffer-exchange stochastic optical reconstruction microscopy (beSTORM), which introduces an additional dimens

A guide to building a low-cost centrifuge force microscope module for single-molecule force experiments.

The ability to apply controlled forces to individual molecules or molecular complexes and observe their behaviors has led to many important discoveries in biology. Instruments capable of probing single-molecule forces typically cost >US$100,000, limiting the use of these techniques. The centrifuge force microscope (CFM) is a low-cost and easy-to-use instrument that enables high-throughput single-molecule studies. By combining the imaging capabilities of a microscope with the force application of a centrifuge, the CFM enables the simultaneous probing of hundreds to thousands of single-molecule

Single molecule super resolution microscopy reveals formation of Dengue NS2B3 cluster on mitochondrial network and its effect on fragmentation.

It is challenging to understand viral proteins at a single-molecule level and visualize their dynamics in a cellular environment. This calls for sophisticated microscopy techniques (such as,SMLM) and single-molecule analysis that can reveal details with the precision of a single molecule. In Dengue type-2(Denv - 2) infection, NS2B3 is recognized as a critical protein complex responsible for proteolytic activity and processing of viral polyprotein. We study the distribution of NS2B3 protein and its clusters. Accordingly, two distinct photoactivatable probes(mEos - NS2B3 and PAGFP - NS2B3) and a

a-SiC heteromorphic immersion nanocavities enabling wide-field real-time single-molecule detection.

Real-time single-molecule detection via fluorescence exhibits advantages of non-contact and specificity, especially in illustrating the dynamic heterogeneity of living substances. However, wide-field view and signal-to-noise ratio (SNR) are always contradictory in real-time single-molecule detection with fluorescence labels, owing to the limitation of the omnidirectional radiation characteristics of fluorophores. Herein, we propose a nano optical sensing device based on a-SiC heteromorphic immersion nanocavities (aHINCs), enabling wide-field real-time single-molecule imaging without sacrificin

Characterizing Complex Nucleic Acid Interactions of LINE1 ORF1p by Single-Molecule Force Spectroscopy.

The LINE-1 (L1) retrotransposon is the dominant transposable element in mammalian genomes and comprises ~20% of the human genome. While most L1 regions are inactive, a few still retain the ability to retrotranspose. L1 encodes two proteins, ORF1p and ORF2p, that are required for retrotransposition. ORF2p functions as the reverse transcriptase and endonuclease. ORF1p is a nucleic acid (NA) chaperone that binds single-stranded (ss) NA with high affinity. However, to date, a detailed mechanistic understanding of ORF1p function in L1 retrotransposition is lacking. The methods described here utiliz

Probing Nanoscale Diffusional Heterogeneities in Cellular Membranes through Multidimensional Single-Molecule and Super-Resolution Microscopy.

Diffusion properties notably determine the behavior of biomembranes. Here we report the concurrent nanoscale fine-mapping of membrane topography, diffusivity, and packing order in live mammalian cells through a synergy of single-molecule and super-resolution methods. By identifying a bright, lipophilic fluorescence turn-on probe that enables sustained single-molecule imaging of cellular membranes under stroboscopic excitation, we accumulate the positions and transient displacements of >106 probe molecules to achieve super-resolution topography and diffusivity mapping. We thus determine a trend

Spatial Molecular Heterogeneity on Biofunctionalized Particles Quantified by Three-Dimensional Single-Molecule DNA-PAINT.

Quantifying and controlling the spatial molecular heterogeneity on biofunctionalized particles is essential for understanding and improving their functionality in bioscience applications. Here, we describe an analysis framework based on single-molecule localization microscopy that can quantitatively assess the spatial molecular properties of affinity molecules conjugated to particles. We performed 3D DNA-PAINT imaging on biofunctionalized particles and established analysis methods to correlate single-molecule data to the particle outer surfaces, count the number of conjugated molecules, and qu

Live-cell PAINT microscopy of protein targets via fluorogenic exchangeable HaloTag ligands.

We report a generalizable method for single-molecule localization super-resolution microscopy in living cells. Live-cell PAINT (points accumulation for imaging in nanoscale topography) and single-molecule diffusivity mapping (SM d M) of intracellular protein targets are achieved by pairing exceptionally fluorogenic bis-trifluoromethyl rhodamine (BF) dyes with reversible HaloTag ligands and widely available HaloTag fusion proteins. This far-red small-molecule update to protein-based PAINT is readily incorporated into existing super-resolution microscopy workflows: wash-free staining and imaging

Optical and Electrical Characterization of Nanopores in Freestanding Lipid Bilayers Formed on Microelectrode Cavity Arrays.

Single-channel electrical recording remains a fundamental technique for investigating biological nanopores embedded in lipid bilayer membranes. However, this method cannot reveal information from nanopores that fail to induce transmembrane ionic currents. Here, we present procedures that integrate a microelectrode cavity array with a single-molecule fluorescence microscope to probe labeled nanopores on freestanding lipid bilayers with light and electricity at the same time. Because oligomeric prepores are frequently employed in nanopore sensing applications, we explore the conversion of prepor

Single-molecule microscopy of biomolecular condensates: From liquid droplets to heterogeneous networks.

Single-molecule microscopy has transformed our view of biomolecular condensates-membraneless organelles that organize cellular biochemistry and are frequently dysregulated in disease-revealing them not as simple liquid droplets, but as spatially heterogeneous and percolated networks that can undergo time-dependent physical aging and gelation. Here, we summarize how single-particle tracking, single-molecule-fluorescence resonance energy transfer and super-resolution microscopy resolve molecular motion, confinement, and conformational dynamics to link nanoscale behaviors to mesoscale condensate

Silanes to Silatranes: Robust Functionalization for Single-Molecule Force Spectroscopy.

Atomic force microscopy-based single-molecule force spectroscopy (SMFS) experiments require stable and reproducible functionalization of cantilevers and surfaces. Conventional silane-based methods suffer from poor stability, drastically hindering their reproducibility and performance. Here, we present an ethanol-based aminopropyl-silatrane functionalization protocol that achieves superior performance in a similar process timeframe. In particular, combining this approach with bacterial adhesin coupling, we demonstrated a significant twofold improvement in the fraction of attempted SMFS experime

Spectroscopic DNA-PAINT for Simultaneous Multiplexed Super-Resolution Microscopy.

Simultaneous multiplexed super-resolution imaging remains a central challenge in single-molecule localization microscopy (SMLM), due to the limited number of spectrally distinguishable fluorophores and the tradeoff between spatial localization and spectral uncertainties. Here, we introduce spectroscopic DNA-PAINT (sDNA-PAINT), a framework that integrates DNA-PAINT with spectroscopic SMLM (sSMLM) to enable simultaneous multiplexed imaging with high spatial and spectral fidelity. Using DNA origami nanorulers, in vitro and fixed-cell imaging, we show that sDNA-PAINT conditions significantly reduc

Oblique line scan illumination enables expansive, accurate and sensitive single-protein measurements in solution and in living cells.

An ideal tool for the study of cellular biology would enable the measure of molecular activity nondestructively within living cells. Single-molecule localization microscopy (SMLM) techniques, such as single-molecule tracking (SMT), enable in situ measurements in cells but have historically been limited by a necessary tradeoff between spatiotemporal resolution and throughput. Here we address these limitations using oblique line scan (OLS), a robust single-objective light-sheet-based illumination and detection modality that achieves nanoscale spatial resolution and sub-millisecond temporal resol

Single-molecule force spectroscopy applied to heparin-induced thrombocytopenia.

Heparin-induced thrombocytopenia (HIT), occurring up to approximately 1% to 5% of patients receiving the antithrombotic drug heparins, has a complex pathogenesis involving multiple partners ranging from small molecules to cells/platelets. Recently, insights into the mechanism of HIT have been achieved by using single-molecule force spectroscopy (SMFS), a methodology that allows direct measurements of interactions among HIT partners. Here, the potential of SMFS in unraveling the mechanism of the initial steps in the pathogenesis of HIT at single-molecule resolution is highlighted. The new findi

Profiling the Structural Heterogeneity of Monomeric α-Synuclein From the Single-Molecule Level Using MspA Nanopores.

Parkinson's disease (PD) is closely associated with the misfolding of α-synuclein (αSyn) proteins, which remains obscure due to the long-standing challenge to elucidate monomeric αSyn structure. Here, we present a novel single-molecule technique to efficiently analyze αSyn monomer with Mycobacterium smegmatis porin A (MspA) nanopores. The nanopore signals elicited by αSyn consist of three distinct, reproducible current levels. Notably, through systematic measurement of αSyn fragments, reference peptide with α-helical structure and molecular dynamics simulation study, we demonstrate that these

Tracking Synaptic Vesicles in Live Neurons Using Single-Molecule Super-resolution Microscopy.

Neurotransmitter release relies on the regulated fusion of synaptic vesicles (SVs) that are densely packed within the presynaptic bouton of neurons. The mechanisms by which SVs are clustered at the presynapse while dynamically organizing themselves into different SV pools with distinct fusion probabilities remain unknown. The study of SVs has historically been limited to ultrastructural studies of the presynapse. Examining the nanoscale dynamic organization of SVs in live neurons requires the use of innovative optical labelling approaches, super-resolution microscopy techniques, and appropriat

Annotation and automated segmentation of single-molecule localisation microscopy data.

Single Molecule Localisation Microscopy (SMLM) is becoming a widely used technique in cell biology. After processing the images, the molecular localisations are typically stored in a table as xy (or xyz) coordinates, with additional information, such as number of photons, etc. This set of coordinates can be used to generate an image to visualise the molecular distribution, for example, a 2D or 3D histogram of localisations. Many different methods have been devised to analyse SMLM data, among which cluster analysis of the localisations is popular. However, it can be useful to first segment the

Lights, machines, action! Watching gene expression unfold at the single-molecule level.

Macromolecular machines, such as RNA polymerase and the ribosome, are part of complex interconnected processes. Due to their complexity and dynamic nature, coupled processes are difficult to capture, making single-molecule imaging best suited to watch the involved machines in action. Recent advances push single-molecule techniques toward more complex in vitro systems, employing multiple colors and even watching machines in live cells. In this review, we highlight recent studies that employ single-molecule fluorescence microscopy to investigate complex molecular processes relevant to gene expre
