The 5-methylcytosine content of DNA from human tumors.

The over-all 5-methylcytosine (m5C) content of DNA from normal tissues varies considerably in a tissue-specific manner. By high-performance liquid chromatography, we have examined the m5C contents of enzymatic digests of DNA from 103 human tumors including benign, primary malignant and secondary malignant neoplasms. The diversity and large number of these tumor samples allowed us to compare the range of DNA methylation levels from neoplastic tissues to that of normal tissues from humans. Most of the metastatic neoplasms had significantly lower genomic m5C contents than did most of the benign n

5-Methylcytosine Analysis of miRNAs in Minimal Change Disease.

Minimal change disease (MCD) is a glomerular disorder, which is the most common cause of nephrotic syndrome in children. Additionally, the prevalence of MCD in adults has been increasing in recent years. During protein synthesis, noncoding RNAs can be regulated through a variety of modifications, which helps preserve biological diversity and complexity. This study aims to investigate the role of m5C-modified miRNAs in MCD, with the goal of identifying promising biomarkers and therapeutic targets for patients with this condition. Our findings revealed a substantial number of differentially modi

Reduced genomic 5-methylcytosine content in human colonic neoplasia.

DNA methylation appears to play an important role in both physiological and experimentally modified gene expression, and alterations in DNA methylation have been described in animal tumor models and in transformed cells and tumor cell lines. However, there have been comparatively few reports on DNA methylation in primary human malignancies, and these reports are somewhat contradictory. While individual genes have shown hypomethylation in colon cancer and premalignant adenomas as well as in lung cancer, other genes have shown increased methylation, and absolute measures of 5-methylcytosine cont

NSUN2 introduces 5-methylcytosines in mammalian mitochondrial tRNAs.

Expression of human mitochondrial DNA is indispensable for proper function of the oxidative phosphorylation machinery. The mitochondrial genome encodes 22 tRNAs, 2 rRNAs and 11 mRNAs and their post-transcriptional modification constitutes one of the key regulatory steps during mitochondrial gene expression. Cytosine-5 methylation (m5C) has been detected in mitochondrial transcriptome, however its biogenesis has not been investigated in details. Mammalian NOP2/Sun RNA Methyltransferase Family Member 2 (NSUN2) has been characterized as an RNA methyltransferase introducing m5C in nuclear-encoded

Deaminase-Assisted Sequencing for the Identification of 5-glyceryl-methylcytosine.

DNA epigenetic modifications play crucial roles in regulating gene expression and cellular function across diverse organisms. Among them, 5-glyceryl-methylcytosine (5gmC), a unique DNA modification first discovered in Chlamydomonas reinhardtii, represents a novel link between redox metabolism and epigenetic regulation. Accurate genome-wide detection of 5gmC is essential for investigating its biological functions, yet no streamlined method has been available. Here, we present deaminase-assisted sequencing (DEA-seq), a simple and robust approach for base-resolution mapping of 5gmC. DEA-seq emplo

Global 5-methylcytosine and 5-hydroxymethylcytosine levels and their clinical associations in metabolic syndrome.

PURPOSE: Metabolic syndrome (MetS) is a complex condition characterized by multiple metabolic abnormalities, in which epigenetic regulation has been increasingly implicated. This study aimed to evaluate global DNA methylation markers, 5-methylcytosine (5-mC) and 5-hydroxymethylcytosine (5-hmC), in individuals with MetS and examine their associations with clinical and biochemical parameters. METHODS: A total of 200 patients with MetS and 103 healthy controls were included. Global 5-mC and 5-hmC levels were compared between groups. In the MetS group, correlations between these markers and metab

Double and single stranded detection of 5-methylcytosine and 5-hydroxymethylcytosine with nanopore sequencing.

5-methylcytosine (5mC) and 5-hydroxymethylcytosine (5hmC) are modified versions of cytosine in DNA with roles in regulating gene expression. Using whole genomic DNA from mouse cerebellum, we benchmark 5mC and 5hmC detection by Oxford Nanopore Technologies sequencing against other standard techniques. In addition, we assess the ability of duplex base-calling to study strand asymmetric modification. Nanopore detection of 5mC and 5hmC is accurate relative to compared techniques and opens means of studying these modifications. Strand asymmetric modification is widespread across the genome but redu

Evaluation of 5-methylcytosine and 5-hydroxymethylcytosine as potential biomarkers for characterisation of chemical allergens.

Epigenetic regulation of gene expression plays a pivotal role in the orchestration of immune responses. Chemical allergens form two categories: skin sensitizing chemicals associated with allergic contact dermatitis, and chemicals that cause sensitization of the respiratory tract and occupational asthma. In mice these are characterized by different T helper (Th) cell responses. Changes in DNA methylation in particular have been implicated in the in vivo responses to chemical allergy. As such it was hypothesised that differentially methylated regions (DMR) may provide candidates biomarkers of ch

5-Azacytosine induces cytotoxicity via 5-methylcytosine depletion on chromatin-associated RNA in leukemia.

5-Azacytidine (5-azaC) is a DNA hypomethylating agent clinically used in myeloid malignancies. As a ribonucleoside analogue, 5-azaC incorporates more readily into nascent RNA than DNA. Here, we demonstrate that RNA 5-methylcytosine (m5C) depletion by 5-azaC treatment, particularly at early time points, is sufficient to induce leukemia cell death. In contrast to its DNA demethylation function, the RNA-dependent effects of 5-azaC lead to transcriptional repression, disrupting genes involved in cell-cycle regulation and DNA repair. Mechanistically, depletion of m5C by 5-azaC in chromatin-associat

Mbd4 and MutSα protect cells from spontaneous deamination of 5-methylcytosine.

5-Methylcytosine (5mC) is a common source of somatic mutations. Deamination of 5mC to thymine generates a G/T mismatch, which occurs spontaneously and must be repaired prior to DNA replication to avoid mutation. We generated genetically engineered mice and cell lines to define DNA repair pathways that protect against 5mC deamination. We observed a low background mutation rate in mouse bone marrow or colon, typically 0.2-0.5 CG > TG mutations/genome/day. This increased 3-7 fold in cells lacking the glycosylase methyl-binding domain 4 (Mbd4), one of the few glycosylases capable of excising thymi

Integrative analysis of 5-methylcytosine associated signature in papillary thyroid cancer.

Emerging evidence has indicated that m5C modification plays a vital role in cancer development. However, the function of m5C-lncRNAs in PTC has never been reported. This study aims to explore the regulation mechanism of m5C RNA methylation-related long noncoding RNAs (m5C-lncRNAs) in papillary thyroid cancer (PTC). Bioinformatics analysis was used to investigate the role of m5C-lncRNAs in the prognosis and tumor immune microenvironment of PTC. Subsequently, we preliminarily verified the regulation mechanisms of m5C-lncRNAs in vivo and in vitro experiments. A total of six m5C-lncRNAs and five i

The Roles of Host 5-Methylcytosine RNA Methyltransferases during Viral Infections.

Eukaryotic 5-methylcytosine RNA methyltransferases catalyze the transfer of a methyl group to the fifth carbon of a cytosine base in RNA sequences to produce 5-methylcytosine (m5C). m5C RNA methyltransferases play a crucial role in the maintenance of functionality and stability of RNA. Viruses have developed a number of strategies to suppress host innate immunity and ensure efficient transcription and translation for the replication of new virions. One such viral strategy is to use host m5C RNA methyltransferases to modify viral RNA and thus to affect antiviral host responses. Here, we summari

Impaired hydroxylation of 5-methylcytosine in myeloid cancers with mutant TET2.

TET2 is a close relative of TET1, an enzyme that converts 5-methylcytosine (5mC) to 5-hydroxymethylcytosine (5hmC) in DNA. The gene encoding TET2 resides at chromosome 4q24, in a region showing recurrent microdeletions and copy-neutral loss of heterozygosity (CN-LOH) in patients with diverse myeloid malignancies. Somatic TET2 mutations are frequently observed in myelodysplastic syndromes (MDS), myeloproliferative neoplasms (MPN), MDS/MPN overlap syndromes including chronic myelomonocytic leukaemia (CMML), acute myeloid leukaemias (AML) and secondary AML (sAML). We show here that TET2 mutations

Ring-opening photoreactions of cytosine and 5-methylcytosine with aliphatic alcohols.

Several reports in the late 1950s and early 1960s indicated that ultraviolet irradiation of dilute solutions of cytosine or 5-methylcytosine in aliphatic alcohols, such as methanol or ethanol, leads to reaction mixtures containing products with an absorption maximum around 300 nm. The present work reports the isolation and characterization of the products responsible for this absorption in the photochemical reactions of cytosine and 5-methylcytosine with methanol, ethanol and 2-propanol at concentrations in the neighborhood of 200 microM. Under these conditions the reactions have been shown, i

Evaluation of 5-methylcytosine and 5-hydroxymethylcytosine levels in juvenile idiopathic arthritis and its types.

OBJECTIVE: Juvenile idiopathic arthritis is the most common chronic rheumatic disease of autoimmune origin in childhood. While altered DNA methylation has been associated with adult autoimmune rheumatic diseases, studies on juvenile idiopathic arthritis remain limited. This study evaluated levels of 5-methylcytosine and 5-hydroxymethylcytosine, important epigenetic biomarkers, in juvenile idiopathic arthritis and its subtypes. METHODS: This single-center cross-sectional study included patients diagnosed with juvenile idiopathic arthritis aged 1 month to 18 years. Children with systemic or aut

Multiregional analysis of global 5-methylcytosine and 5-hydroxymethylcytosine throughout the progression of Alzheimer's disease.

Epigenetic modifications to cytosine are known to alter transcriptional states and deregulate gene expression in cancer, embryonic development, and most recently in neurodegeneration. To test the hypothesis that global levels of cytosine modification are altered throughout the progression of Alzheimer's disease, 5-methylcytosine (5-mC) and 5-hydroxymethylcytosine (5-hmC) were quantified using gas chromatography/mass spectrometry (GC/MS) and stable labeled internal standards of cytosine, 5-mC, and 5-hmC. Cytosine modifications were quantified in DNA extracted from tissue specimens of four brain

N6-Methyladenosine and 5-Methylcytosine Epitranscriptomic Regulation of Male Reproduction and Fertility.

Functional spermatozoa production depends on spermatogenesis, a complex developmental process that requires precise regulation of gene expression at multiple levels. Although considerable progress has been made in understanding the transcriptional and epigenetic mechanisms governing germ cell development, post-transcriptional regulation mediated by RNA modifications has recently emerged as an important component of male fertility regulation. Epitranscriptomics, the study of chemical RNA modifications and their associated regulatory proteins, has revealed diverse roles for RNA modifications in

5-methylcytosine and 5-hydroxymethylcytosine in brains of patients with multiple system atrophy and patients with Parkinson's disease.

Multiple system atrophy (MSA) is a sporadic neurodegenerative disorder of unknown etiology, characterized pathologically by α-synuclein aggregates preferentially found in oligodendroglial cells. DNA methylation has emerged as a mechanism of regulation of α-synuclein expression. Reduced 5-methylcytosine (5-mC) DNA methylation of α-synuclein has been found in the brains of patients with Parkinson's disease (PD). 5-hydroxymethylcytosine (5-hmC) methylation is another epigenetic modification of DNA. It is involved in the de-methylation of DNA, gene regulation, and DNA repair mechanisms. Here, we e

Altered 5-methylcytosine modification of mRNA is involved in the pathogenesis of pre-eclampsia.

5-Methylcytosine (m5 C) is a prevalent RNA modification in messenger RNAs (mRNAs). Despite its abundance, its role in the decidua of pre-eclampsia (PE) remains elusive. In this study, we utilized methylated RNA immunoprecipitation sequencing (MeRIP-seq) and RNA-sequencing (RNA-seq) to map m5 C peaks and mRNA expression profile in the decidua of human early-onset PE (EPE), late-onset PE (LPE), and normal pregnancy (NP). Gene Ontology and Kyoto Encyclopedia of Genes and Genomes pathway analyses elucidated potential roles of the differentially methylated mRNAs (DMGs) and differentially expressed
