With the rapid advancements in large language model technology and the emergence of bioinformatics-specific language models (BioLMs), there is a growing need for a comprehensive analysis of the current landscape, computational characteristics, and diverse applications. This survey aims to address this need by providing a thorough review of BioLMs, focusing on their evolution, classification, and distinguishing features, alongside a detailed examination of training methodologies, datasets, and evaluation frameworks. We explore the wide-ranging applications of BioLMs in critical areas such as di

In order to ask questions about the mechanisms underpinning human cognition, researchers must control for properties of stimuli that could confound detected effects. In experiments involving linguistic stimuli, this includes properties like frequency, length, and neighborhood size of those stimuli, which are known to affect behavioral and neural responses. With improvements in the performance and usability of language models, it is now possible to also control for how predictable stimuli and their parts are, on the basis of the distributions of words alone: their distributional predictability.

The idea of computationally approximating human behavior is being reshaped by the emergence of large language models (LLMs). Although LLMs do not explain the mechanisms of human behavior, they can potentially stand in for humans-giving rise to new applied and scientific uses. Here we analyze research from multiple disciplines that explicitly or implicitly use LLMs as human proxies and organize them into four roles: believable agents, task agents, experimental subjects and silicon samples. By comparing the roles, we show that similarity to humans is not a single feature: each supports a differe

The viral gene sequence is regarded as a kind of special text, which constitutes a core innovation in the application of large language models to virus research. This idea breaks free from the shackles of the traditional analysis framework and opens up a new way of computing to understand the evolution of the virus. Using this method, researchers can quickly and accurately locate the key mutation sites of the virus. This helps to detect emerging variant strains in time and assess their potential impact on transmissibility and pathogenicity. Especially importantly, this technology can also reco

Large language models (LLMs), such as ChatGPT, have taken the world by storm. However, LLMs are not limited to human language and can be used to analyze sequential data, such as DNA, protein, and gene expression. The resulting foundation models can be repurposed to identify the complex patterns within the data, resulting in powerful, multipurpose prediction tools able to predict the state of cellular systems. This review outlines the different types of LLMs and showcases their recent uses in biology. Since LLMs have not yet been embraced by the plant community, we also cover how these models c

BACKGROUND: Analyzing semi-spontaneous speech is a promising direction for supporting Alzheimer's disease (AD) assessment, yet progress is limited by the scarcity of annotated clinical data. Large Language Models (LLMs) offer new opportunities to generate synthetic narratives that may resemble speech patterns of both patients with AD and healthy controls during cognitive evaluation tasks such as the Cookie Theft Picture description.
METHODS: This study evaluates whether models including GPT, T5/Flan-T5, LLaMA, Mistral, and Qwen can generate clinically plausible picture-description narratives

Large Language Models (LLMs) have shown remarkable potential in various fields. This study explores their application in solving multi-objective combinatorial optimization problems-surgery scheduling problem. Traditional multi-objective optimization algorithms, such as the Non-dominated Sorting Genetic Algorithm II (NSGA-II), often require domain expertise for designing precise operators. Here, we propose LLM-NSGA, where LLMs act as evolutionary optimizers, performing selection, crossover, and mutation operations. Results show that for 40 cases, LLMs can independently generate high-quality sol

Large language models (LLMs) in genomics have successfully predicted various functional genomic elements. While their performance is typically evaluated using genomic benchmark datasets, it remains unclear which LLM is best suited for specific downstream tasks, particularly for generating whole-genome annotations. Current LLMs in genomics fall into three main categories: transformer-based models, long convolution-based models, and state-space models (SSMs). In this study, we benchmarked three different types of LLM architectures for generating whole-genome maps of G-quadruplexes (GQ), a type o

Cervical spondylosis is the most common degenerative spinal disorder in modern societies. Patients require a great deal of medical knowledge, and large language models (LLMs) offer patients a novel and convenient tool for accessing medical advice. In this study, we collected the most frequently asked questions by patients with cervical spondylosis in clinical work and internet consultations. The accuracy of the answers provided by LLMs was evaluated and graded by 3 experienced spinal surgeons. Comparative analysis of responses showed that all LLMs could provide satisfactory results, and that a

Large language models (LLMs) are increasingly being integrated into anaesthesia, perioperative medicine, and critical care, creating new opportunities to improve communication, decision support, and access to healthcare knowledge. Realising these opportunities equitably depends not only on model capability but also on how LLMs are developed, implemented, used, and governed within healthcare systems. This editorial introduces the Bias Pyramid, a conceptual framework that explains how inequity can emerge across global knowledge ecosystems, institutional information environments, and individual c

Despite the development of novel tools for automatic food quality control, human taste perception is difficult to represent on computers in textual or conceptual space forms. Wine is a particularly interesting object of taste studies because of its elaborate terminology. We investigate taste perception at three different levels: the chemical composition of wine (∼100 parameters), the interaction of ligands with taste receptors (<10 parameters), and wine language terminology (∼25 axes). Wine terminology is studied via the analysis of binary oppositions. Given that wine terminology is often perc

SUMMARY: The druggable genome encompasses the genes that are known or predicted to interact with drugs. The Drug-Gene Interaction Database (DGIdb) provides an integrated resource for discovering and contextualizing these interactions, supporting a broad range of research and clinical applications. DGIdb is currently accessed through structured web interfaces and API calls, requiring users to translate natural-language questions into database-specific query patterns. To allow for the use of DGIdb through natural language, we developed the DGIdb Model Context Protocol (MCP) server, which allows

Large language models (LLMs) for biological sequences are transforming computational biology, enabling a nuanced understanding of protein and nucleotide sequence data. Recent models, including ESM2, ESM3, AlphaGenome, Evo-1, and Evo-2, adapt natural language processing principles to the biological domain by learning high-dimensional hidden representations that capture evolutionary constraints, structural patterns, and functional motifs. This mini-review summarizes recent developments in devising and applying such models, emphasizing viral protein analysis. We highlight studies that have levera

Large language models have the potential to transform neurology by augmenting diagnostic reasoning, streamlining documentation, and improving workflow efficiency. This Mini Review surveys emerging applications of large language models in Alzheimer's disease, Parkinson's disease, multiple sclerosis, and epilepsy, with emphasis on ambient documentation, multimodal data integration, and clinical decision support. Key barriers to adoption include bias, privacy, reliability, and regulatory alignment. Looking ahead, neurology-focused language models may develop greater fluency in biomedical ontologi

Introduction With the advancement of artificial intelligence, large language models (LLMs) have emerged as technology that can generate human-like text across various domains. They hold vast potential in the dental field, able to be integrated into clinical dentistry, administrative dentistry, and for student and patient education. However, the successful integration of LLMs into dentistry is reliant on the dental knowledge of the models used, as inaccuracies can lead to significant risks in patient care and education.Aims We are the first to compare different LLMs on their dental knowledge th
