Functionalization of Flavonoids with Lipases.

Flavonoids, valued for their health benefits, face challenges due to low solubility. Enzymatic acylation offers promise in enhancing properties, with the use of lipase B sourced from Candida antarctica (N435). This study has the aim to improve naringin solubility via esterification using as acyl donors short- and medium-chain fatty acids (vinyl acetate, propionate, and laurate) catalyzed by N435. Lipases play a crucial role as catalysts, facilitating the acylation process. Our study encompasses executing acylation and characterizing products. This process significantly enhances aqueous and org

Chromosome Editing Using the Lambda Red Recombinase System in Chlamydia trachomatis and Chlamydia muridarum.

This chapter describes a lambda Red-based recombineering approach for targeted genetic manipulation in Chlamydia species. The method uses a non-replicative plasmid encoding lambda Red recombination proteins together with locus-specific homology arms to generate precise gene deletions in the Chlamydia chromosome. Detailed protocols are provided for construct design, host cell-based selection, and genetic validation of recombinant strains, and noteworthy considerations for transforming different Chlamydia species and strains are given.

Construction of Inducible Transposon Mutant Libraries in Chlamydia trachomatis.

Understanding the minimal gene set required for cellular viability is a central goal in microbiology. A transposon mutagenesis protocol has been developed for use in Chlamydia to enable gene function analysis and reveal the essential genome. This method utilizes a self-replicating Himar-1 transposon delivery system, with a hyperactive transposase gene under inducible transcriptional and translational control, coupled with long-read nanopore sequencing to identify transposon insertion sites. In a step-by-step protocol, we describe how to prepare the transposon library by infecting cells with a

A Defined Strategy for Multi-Lineage Differentiation of Gastric Organoids.

In the gastric glands, adult stem cells differentiate into multiple epithelial lineages, including pit mucous cells, acid-secreting parietal cells, and enzyme-producing chief cells. Efficient and controllable lineage specification from adult gastric stem cells is essential for modeling gastric homeostasis and disease in vitro. Organoids are a good model for investigating cell differentiation and organ formation. However, methods to achieve appropriate differentiation of multiple gastric lineages are inefficient. Here, we provide a detailed stepwise protocol for the differentiation of functiona

Automated Quantification and Morphometric Analysis of Pluripotent Stem Cell Colonies Using ColonyQuant.

Alkaline phosphatase staining is routinely used to evaluate the undifferentiated state of embryonic stem cells, yet quantitative interpretation of colony assays frequently depends on manual inspection and categorical scoring that introduce subjectivity and limit scalability. ColonyQuant provides a standardized, automated framework for objective analysis of alkaline phosphatase-stained colonies from conventional bright-field images. The software performs adaptive colony detection, per-colony intensity measurement, and extraction of eight geometric descriptors that collectively characterize colo

Alkaline Phosphatase Staining of Embryonic Stem Cells.

Alkaline phosphatase (AP) is a widely utilized histochemical marker for assessing the pluripotent state of embryonic stem (ES) cells. Mouse ES cells maintained in an undifferentiated state exhibit high levels of tissue-nonspecific alkaline phosphatase (TNAP) activity, which sharply declines upon differentiation. AP staining provides a rapid, cost-effective, and reliable method to evaluate ES cell colony morphology, confirm maintenance of pluripotency during routine culture, and monitor the efficiency of differentiation protocols. Here, we describe a detailed protocol for AP staining of mouse E

DUSP6/MKP3 as an emerging therapeutic target in glioblastoma.

The role of MKP family dual-specificity phosphatases (DUSPs) in oncogenesis, together with their potential as therapeutic targets in precision oncology, is now well established. These enzymes dephosphorylate both phosphotyrosine and phosphothreonine residues on extracellular signal-regulated kinase ERK1/2, thereby attenuating mitogen-activated protein kinase (MAPK) signalling. DUSP6/MKP3 acts as a context-dependent regulator with tumour-suppressive or tumour-promoting roles across cancers. Glioblastoma (GBM), an aggressive primary brain tumour with dismal clinical outcomes, has shown limited r

Nicotinonitriles-based therapeutics as versatile pharmacophores in rational anticancer drug design.

Nicotinonitriles (3-cyanopyridine-based compounds) are emerging as privileged frameworks in rational anticancer drug discovery due to their distinctive electronic properties, metabolic stability, and diverse pharmacological profiles. This review discusses recent developments in nicotinonitrile-derived agents as effective kinase inhibitors of EGFR, VEGFR-2, HER2, CDKs, c-Met, BRAF, and PIM kinases, among others. By discussing mono-, bi-, and multi-target inhibitors, the mechanisms of action are reviewed, with adaptations to induce apoptosis, arrest the cell cycle, and reverse drug resistance. M

A cross-species comparison of excitation energy transfer in red-lineage photosystem I.

The photosystem I supercomplex (PSI) is a central component of photosynthesis in plants and algae. Its antenna subunits absorb light and transfer the excitation energy through an interconnected pigment network to the reaction center (RC), where it is converted to chemical energy. Although the excitation energy transfer (EET) in photosystems has been well characterized for individual organisms, evolutionary variation and inconsistent modeling settings have obscured cross-species comparisons, and it remains unclear which common structural features sustain EET efficiency. To address this, we comb

Electron transfer to nitrogenase in Paenibacillus polymyxa.

UNLABELLED: Nitrogenase requires low-potential electrons to reduce N2 to produce ammonia. The direct electron donors to nitrogenase are reduced ferredoxin (Fd) and flavodoxin (Fld). The enzymes that reduce Fd or Fld for N2 fixation mainly include pyruvate-flavodoxin (ferredoxin) oxidoreductase (PFOR), ferredoxin-NADP+ reductase (FNR), Rhodobacter nitrogen fixation protein complex (Rnf), and bifurcating electron transfer flavoprotein complex (Fix). Paenibacillus polymyxa is a model for studies of nitrogen fixation, but the pathways of electron transport to nitrogenase are unknown. In this study

Characterization of Chromone Biosynthetic Pathway Reveals a Noncanonical Mode of Fungal Polyketide Cyclization.

Fungal nonreducing polyketide synthases (NRPKSs) produce therapeutically and ecologically important aromatic polyketides. The product template (PT) domain of fungal NRPKSs catalyzes the regioselective aldol cyclization of the reactive poly-β-ketone chain during polyketide maturation and is essential for product fidelity of the NRPKSs. Herein, we discovered the fungal NRPKS MecA of which the polyketide cyclization steps do not involve a functional PT domain. MecA is encoded in the biosynthetic gene cluster (BGC) responsible for the formation of 5-hydroxy-7-methoxy-2,3-dimethylchromone (1) from

Beyond degradation: Dissecting autophagy-protease relationships in plant reproduction.

Plant reproduction requires precisely timed cellular degradation to support developmental remodeling, organelle quality control, nutrient recycling, programmed cell death (PCD), and fertilization. Autophagy and protease-mediated proteolysis are major degradative systems but are often discussed either separately or as functionally linked without sufficient evidence of direct molecular coupling. Autophagy primarily mediates cargo sequestration, vacuolar delivery, metabolic remodeling, and organelle quality control. Proteases, in contrast, execute substrate cleavage, pro-enzyme maturation, nutrie

How Many Crystal Structures Do You Need to Trust Your Docking Results?

Structure-based drug discovery relies on the prediction of protein-bound poses of new molecule designs, the accuracy of which can impact downstream prioritization. While it is expected that crystal structures of similar molecules would provide the best template for predicting the poses of new designs, the time and cost required motivates identifying a point of diminishing returns for collecting new structures. Using 403 crystal structures of SARS-CoV-2 main protease from the open science COVID Moonshot project, we explore the tradeoff between the cost and utility of obtaining crystal structure

Deciphering the Structure-Activity Relationships Underpinning the Linkerology of Bivalent EGFR Inhibitors.

Linking small molecules that bind adjacent sites on a target is a promising strategy for developing compounds with tight binding affinities. ATP-allosteric bivalent inhibitors (AABIs) of the epidermal growth factor receptor (EGFR) have provided new insights into efficient linker design where large potency gains can be achieved through particular design scenarios. In this work, we systematically evaluated the structure-activity relationships of target molecules to better understand the most effective approach to maximizing potency through linker optimization. Our results show that linker length

High-throughput thermodynamic fingerprinting of protein-ligand interactions by DNA-directed focal molography.

Thermodynamic characterization of biomolecular interactions is essential for understanding the enthalpic and entropic driving forces of molecular recognition, but established label-free techniques are limited either by bulk refractive-index sensitivity or by the lengthy thermal equilibration required to suppress it. Here, we used focal molography to investigate the temperature-dependent binding of the protein kinase A regulatory subunit (PKA-R) to cyclic AMP (cAMP) derivatives and to derive apparent thermodynamic signatures from kinetic measurements. We first validated the diffractometric read

Natural product biosynthesis by guanidine prenyltransferases in plants and bacteria.

Guanidine exists almost exclusively as a resonance-stabilized cation, making its direct enzymatic functionalization challenging. We identified the cyanobacterial enzyme NosH, which catalyzes direct prenyl transfer to free guanidine. Structural and mechanistic analyses revealed guanidine activation by a two-aspartate clamp coupled to prenyl-donor binding through a distinct catalytic architecture. Guided by these features, we identified a large family of guanidine prenyltransferases across bacteria and plants. Plant enzymes produced guanidine alkaloids such as galegine in vitro and heterologous

Distinct Active-Site Architectures Drive Divergent Catalysis for Convergent Spirooxindole Biosynthesis.

Prenylated indole alkaloids containing a spirooxindole scaffold exhibit diverse biological activities. Here, we report that the flavin-dependent monooxygenase PldC catalyzes the conversion of (+)-premalbrancheamide to 3S-hydroxyindolenine, which undergoes spontaneous rearrangement to form 3R-spirooxindole. In contrast, the homologous enzyme PhqK directly furnishes the 3R-spirooxindole from the same substrate. Structural modeling and site-directed mutagenesis reveal that divergent active-site architectures dictate substrate binding orientation, directing epoxide opening to control the product o
