Enhancing Biomedical Implants: Atomic Force Microscopy Insights into Modified Titanium Surfaces.

Medical implants are frequently used to treat musculoskeletal and dental conditions, with titanium materials standing out for their high biocompatibility. Atomic force microscopy (AFM), as an imaging and force spectroscopy tool, has emerged as a valuable technique to investigate cell-implant interactions at the nanoscale level. Here, we describe different AFM-based methodologies for the structural and nanomechanical characterization of titanium-based materials to be used as implant scaffolds in tissue engineering. These new applied methodologies may help on validating the osteointegrative pote

Predicting RNA and Protein:RNA Complexes with AlphaFold: Possibilities, Limitations, and Practical Guidelines.

AlphaFold 3 (AF3) extends deep learning-based structural prediction beyond proteins to other biomolecules, but its reliability for RNA and protein:RNA complexes remains uncertain. This chapter examines AF3's applicability to these targets from both theoretical and practical perspectives. RNA differs fundamentally from proteins in ways that challenge AF3's framework: RNA structures are more conformationally heterogeneous and more condition-dependent. Furthermore, RNA-related training data in the Protein Data Bank are scarce and lack the diversity of protein data, limiting both structural predic

Guidelines to Study Transcriptome Remodeling by Proteins Using Deep Sequencing (RNA-Seq).

RNA remodeling proteins (RRPs) are key regulators of RNA metabolism, often exerting broad, pleiotropic effects on the cellular transcriptome. Deep RNA sequencing (RNA-seq) has become a standard approach for investigating these effects on a global scale, particularly for identifying patterns of differential gene expression or splicing associated with RRP activity. In this chapter, we outline best-practice guidelines for designing and executing RNA-seq experiments, integrating bench and computational steps into a rigorous workflow. Data generated through this process provide a strong foundation

Using Cross-Linking and ImmunoPrecipitation (CLIP) to Identify Targets and Specificity Determinants of the YTHDC2 Helicase.

The 3'→5' RNA helicase YTHDC2 is a posttranscriptional regulator of gene expression in reproductive cells, where it is essential for the progression of meiosis. But a detailed understanding of its molecular mechanism is currently lacking. Cross-linking and immunoprecipitation (CLIP) followed by high-throughput sequencing is a well-established method for transcriptome-wide identification of the positions of protein-RNA interactions and has played a critical role in studies of RNA-binding proteins. In this chapter, we present an optimized protocol for performing YTHDC2 CLIP in mouse testes to id

Probing the Role of RNA Helicases in Modulating Stress Granules, RNA Localization, and P-Body Docking.

Stress granules (SGs) are cytoplasmic, membrane-less ribonucleoprotein (RNP) granules that form in response to cellular stress following the inhibition of translation initiation. Their assembly, composition, and crosstalk with processing bodies (P-bodies) are mediated by protein-protein, RNA-protein, and RNA-RNA interactions. DEAD/DEAH-box RNA helicases are key regulators of stress granules. Here, we present standardized protocols for (i) immunofluorescence of stress granule and P-body scaffold proteins and helicases, (ii) single-molecule RNA fluorescence in situ hybridization (smRNA FISH), an

Biochemical Identification of Salmonella Species: Classical Tools for Accurate Diagnosis.

Biochemical testing plays a crucial role in the detection and confirmation of Salmonella spp. Since the cultural characteristics of Salmonella often resemble those of other enteric pathogens, differentiation based solely on growth features can be challenging. Biochemical tests allow for accurate identification by exploiting the distinct metabolic traits of Salmonella. In this study, we described three key tests, including methyl red, hydrogen sulfide production, and urease production, which are particularly important for the confirmation of Salmonella.

Culture-Based Isolation of Salmonella from Different Matrices.

While Salmonella is a leading bacterial cause of foodborne illness, its relative abundance in food, animals, and the environment is low. This necessitates the use of cultural enrichment to reduce the background flora and enable Salmonella to proliferate so that it can be subsequently isolated on agar or detected via molecular methods. Further, successful Salmonella isolation is often dependent on the sample type, or matrix, from which it is being isolated. Particularly where matrices have high microbial background, or high levels of organic material, attention should be paid to culture methods

Detection of Salmonella Using Conventional Methods: Emphasis on the Use of Modified Semisolid Rappaport-Vassiliadis Agar (MSRV).

The conventional method for Salmonella detection, as recommended by ISO 6579-1:2017(E), involves four sequential steps: preenrichment, selective enrichment, plating on selective media, and confirmation. The second step consists of Selective enrichment, which is performed using Muller-Kauffmann tetrathionate-novobiocin broth, Rappaport-Vassiliadis Soya Peptone Broth, or Modified Semisolid Rappaport-Vassiliadis (MSRV) agar. MSRV agar, widely used in food industry testing, exploits Salmonella motility to facilitate selective isolation by forming characteristic opaque halos. Its use reduces proces

Blocking ELISA Protocol for Salmonella Infection.

Salmonella is an important zoonotic pathogen that is widely distributed in livestock, poultry, and other animals. Salmonella contamination not only affects the healthy development of the livestock industry but also poses a serious threat to public health. Therefore, establishing detection methods capable of simultaneously identifying different Salmonella serotypes is crucial. Among current detection methods for Salmonella, immunological detection methods using MAbs offer high throughput, shorter processing times, and enhanced specificity, making them useful for rapid Salmonella detection. Measure the Biofilm Formation of Salmonella Using Crystal Violet Assay.

Salmonella can form biofilms, which are structured microbial communities composed of cells that adhere irreversibly to surfaces or to other cells. The formation of Salmonella biofilms may enhance the bacterial resistance to drugs, environmental stress, and the host immune system. Crystal violet staining is one of the most classical and widely used methods for measuring biofilms in laboratories. Its principle is primarily based on the binding of crystal violet to various components within the biofilm. Here, we describe the crystal violet assay protocol to measure the formation of Salmonella bio

Establishment of In Vivo Mouse Models to Study Salmonella-Induced Chronic Infection and Gastrointestinal Cancer.

Salmonella infection increases the risk of chronic diseases, e.g., inflammatory bowel diseases, colon cancer, and gallbladder cancer. However, the mechanisms leading to the development of these conditions are still not completely understood. Here, we describe the methods to establish in vivo mouse models to study Salmonella-induced chronic infection and colon cancer. These models will allow us to investigate the initiation and progression of diseases.

Electrochemical Biosensing of Salmonella.

A rapid and simple electrochemical immunosensor enables the detection of Salmonella in milk. Bacteria are captured and concentrated from samples by antibody-coated magnetic beads and simultaneously labeled with a horseradish peroxidase (HRP) conjugate. The complexes are captured onto an electrode to achieve, upon the addition of HRP substrate, an amperometric signal proportional to the bacterial load. The method detects about 104 CFU mL-1 in diluted milk within 50 min without enrichment. After an 8-h pre-enrichment step, the sensitivity improves to below 1 CFU mL-1, equivalent to ~1-3 CFU in 2

Construction of Salmonella Transposon Mutant Library.

One of the main challenges in understanding Salmonella biology lies in dissecting the genetic basis of its survival, pathogenicity, and antimicrobial resistance. Here, we describe the construction of a high-density transposon mutant library in Salmonella. Using a mariner-based transposon system delivered through conjugation, we generated a library comprising more than 1 × 105 independent mutants, covering the majority of nonessential genes. This library enables a valuable resource for large-scale functional genomics studies, including the identification of essential genes, virulence determinat

Comet Assay for Genotoxicity Evaluation of Salmonella Outer Membrane Vesicles.

Outer membrane vesicles (OMVs) from different Gram-negative bacteria, including Salmonella spp., have appeared as potential acellular vaccine candidates for their role in host-pathogen interaction by delivering virulence factors and modulating immune response. Given this host-cell contact, it is crucial to assess their genotoxic effects to ensure safety as vaccine candidates. The Comet assay, a sensitive and effective method for detecting single-cell DNA strand breaks, offers an effective approach for evaluating such effects. This study explores the application of the Comet assay as a highly s

Construction of Library with Unique, Diverse DNA Barcodes in Salmonella Strains.

This chapter details the methodology for generating DNA barcoded strains of Salmonella using a tri-parental conjugation. While this protocol was developed using S. typhimurium, it should remain applicable to additional Salmonella serotypes as well as other Gram-negative bacteria. The subsequently constructed library of DNA barcoded strains can be implemented, when complemented with next-generation sequencing or quantitative PCR, to quantitatively examine the impact of this pathogen on bacterial populations or transmission throughout a host.

Genomic Tracing of Transmission Dynamics in Invasive Non-typhoidal Salmonella Outbreaks.

Whole-genome sequencing (WGS) provides high-resolution evidence for investigating bacterial transmission during outbreaks of invasive non-typhoidal Salmonella (iNTS). Here we describe a reproducible workflow for genomic tracing of transmission dynamics using short-read sequencing data. The protocol includes read quality assessment, genome assembly, reference-based single nucleotide polymorphism (SNP) calling, core-genome alignment, pairwise SNP distance analysis, phylogenetic reconstruction, and characterization of mobile genetic elements (MGEs) and antimicrobial resistance (AMR) determinants.

Native Liquid MALDI (NALIM) Mass Spectrometry Analysis of RNA-Binding Protein Complexes.

Native mass spectrometry (nMS) techniques are designed to preserve non-covalent biomolecular complexes for direct observation in an MS instrument. In the past few years, nMS based on NALIM (NAtive LIquid MALDI) has been developed to complement established ESI-based nMS approaches, with the aim to tackle large or poorly soluble protein complexes. It affords a straightforward reading of spectra to monitor oligomer distributions, with applications ranging from the determination of protomers stoichiometry to the presence of peptide or oligonucleotide ligands in complexes. It is well suited to the

Identification of Host Interaction Partners of the Hepatitis E Virus Internal Ribosome Entry Site-Like RNA Using RNA-Protein Interaction Detection Assay and Yeast Three-Hybrid Assay.

Internal ribosome entry sites (IRES) are structured RNA elements that facilitate cap-independent translation initiation. IRES activity is regulated by its interactions with host and viral RNA-binding proteins (RBPs), collectively known as IRES trans-acting factors (ITAFs), which modulate RNA folding, ribosome recruitment, and translation efficiency. Characterizing these RNA--protein interactions provides valuable insights into the mechanisms that regulate IRES activity. Hepatitis E virus (HEV), is a positive-sense, single-stranded RNA virus. Our earlier study discovered an IRES-like (IRESl) el
