Role of Chromatin-Associated RNAs in Eye Physiology and Pathology.

Noncoding RNAs, including long noncoding RNAs, enhancer RNAs, circular RNAs, and small nuclear and nucleolar RNAs, represent a major, yet still largely uncharacterized, regulatory layer in the eye. A subset of these molecules, chromatin-associated RNAs (caRNAs), physically interacts with DNA and nuclear protein complexes to influence genome organization, transcriptional output, and stress responses. Although caRNAs have emerged as essential regulators of chromatin topology and gene expression in diverse tissues, their identity, dynamics, and mechanisms in the retina and retinal pigment epithel

Using BruUV-Seq to Identify Enhancer RNA Expression in Live Cells.

BruUV-seq is a nascent RNA sequencing technique that uses bromouridine to label RNA and UV light to suppress both transcription elongation and RNA degradation, enabling the enrichment and study of labile RNA species, such as enhancer RNAs (eRNAs), in live-cell culture models. Here, we describe both the BruUV-seq experimental method and the next-generation sequencing data analysis, which allow for the identification of eRNAs produced at active enhancer elements.

Purification of Nascent, Chromatin-Associated RNA Enriched for RNA Modifications.

RNAs that are being synthesized and remain tethered to chromatin during transcription are key participants in co-transcriptional gene regulation. They contribute to essential processes such as splicing, transcription elongation, and chromatin structure shaping. Co- and post-transcriptional RNA modifications have emerged as critical regulators of RNA metabolism and may modulate the function of chromatin-associated RNAs, including their interactions with chromatin. Here, we describe a method to isolate nascent, chromatin-associated RNA enriched for specific RNA modifications, using a combination

Profiling Nascent RNA Transcription with TT-Seq.

Nascent RNA production is a dynamic activity in eukaryotic cells that faithfully reflects the transcriptional activities of a cell population at a specific time point. To capture and quantify dynamic transcriptional activity at high temporal resolution, several methods have been developed, including global or precision run-on sequencing (GRO/PRO-seq) and transient transcriptome sequencing (TT-seq). TT-seq uses in-cell metabolic labeling of RNAs with 4-thiouridine (4sU) to specifically enrich newly synthesized, nascent RNAs. This strategy enables real-time measurement of transcriptional dynamic

Optimized GLORI-Seq of Chromatin-Associated RNAs.

N6-methyladenosine (m6A) is a prevalent endogenous modification in mammalian mRNAs as well as chromatin-associated RNAs (caRNAs). Recently developed GLORI-seq, which chemically converts unmodified adenosine to inosine, enables absolute quantification of single-base-resolution m6A sites on mRNAs. However, since GLORI-seq generates short-transited reads with mainly three kinds of nucleotides, applying it to caRNAs with a large fraction of intronic and intergenic regions poses additional challenges. In our recent study, we simply optimized the library construction of GLORI-seq to enrich long cDNA

RIAN-Seq: R-Loop Identification Assisted by Nuclease Digestion and High-Throughput Sequencing.

R-loop is ubiquitous in the mammalian genome and essential for many biological processes. Here, we present a method named RIAN-seq for R-loop detection. RIAN-seq outperforms other current R-loop-mapping methods in resolution, signal-to-noise ratio, and sequencing depth. From cell collection to sequencing library generation, RIAN-seq only requires 5 h and no specialized skills.

KAS-Seq Maps Transcriptional Dynamics and Active Enhancers by Examining Single-Stranded DNA Landscapes.

Genome-wide analysis of transcription activity and its regulation is critical for understanding cell functions. We have recently developed kethoxal-assisted single-stranded DNA sequencing (KAS-seq) and shown that ssDNA in coding regions can serve as a precise readout of transcriptional activity. Compared with ChIP-seq and nascent RNA sequencing, KAS-seq has a simpler procedure that works with low-input materials. KAS-seq reveals transcriptional dynamics with high temporal resolution and maps enhancer activity in the same assay. This chapter describes a detailed protocol for labeling, enriching

Revealing High-Resolution Open Chromatin-Associated Interactions by NicE-C.

Chromatin interactions between cis-regulatory elements, especially enhancer-promoter interactions, are known to regulate the spatiotemporal dynamics of gene expression. Chromosome conformation capture (3C)-based methods can detect these interactions. Nicking enzyme-assisted open chromatin interaction capture (NicE-C) is a method we developed that leverages nicking enzyme-mediated open chromatin profiling with chromosome conformation capture to identify chromatin interactions specifically within open chromatin regions. This approach offers high efficiency, high resolution, low sequencing depth,

Measuring the Proximity of Nuclear lncRNAs to Nuclear Bodies.

Long noncoding RNAs (lncRNAs) are classified as RNAs longer than 200 nucleotides, which do not code for proteins. The precise functions of lncRNAs in the cell are not always well understood, but it is believed that they often localize to their site of action. Some lncRNAs can associate with nuclear bodies under different conditions, and so it is of interest to measure lncRNA localization in relation to different nuclear bodies under different conditions. In this protocol, we describe a method by which to measure the relative intensity of a specific RNA in the vicinity of nuclear bodies known a

In Vivo LncRNA Inhibition in Human Tumor Xenografts Using Antisense Locked Nucleic Acid GapmeRs.

Long noncoding RNAs (lncRNAs) have emerged as significant regulators of many physiological and pathological processes and play a key role in the onset and progression of a variety of diseases, including cancer. Currently, the functions of the majority of lncRNAs in carcinogenesis are still unclear. Functional characterization of specific lncRNAs is often challenging using the conventional RNA interference method, due to their specific and restricted subcellular localization. Antisense locked nucleic acid (LNA) GapmeRs, which induce RNase H1-mediated RNA cleavage, provide a promising strategy t

Lentiviral RNAi for Depletion of Enhancer RNAs in Primary Neurons.

Enhancer RNAs (eRNAs) are non-polyadenylated long noncoding RNAs (lncRNAs) transcribed from active enhancer regions and are increasingly recognized as key regulators of cell-type-specific gene expression. Noncoding RNAs exist in multiple forms and contribute to both transcriptional and posttranscriptional processes. Understanding their biological functions often requires selective depletion of individual RNA molecules. However, unlike protein-coding transcripts, eRNAs lack stable 3' ends, which complicates the use of conventional RNA interference (RNAi) approaches. These challenges are even mo

Introduction to Allergy Modeling Across Species with Ethical and Regulatory Considerations.

Allergic diseases affect the health and quality of life of humans and domestic animals. The prevalence of allergic diseases is increasing and likely associated with changes in climate and lifestyle conditions with decreased exposure to beneficial microorganisms. Animal models include multiple species (e.g., mice, rats, zebrafish, guinea pigs, dogs, cats, sheep, swine, monkeys) that are essential to study the immunological mechanisms of allergic diseases and to evaluate new therapies that can be beneficial for both humans and animals. The animal models contribute to overcoming ethical limitatio

Artificial Feeding of Hard Ticks Using Silicone Membranes.

Artificial tick feeding systems (ATFS) provide an ethical alternative to using experimental animals for feeding ticks. Silicone membrane-based systems enable controlled feeding of diverse Ixodid tick species and life stages while supporting the 3R principles to replace, reduce, and refine animal use. Here, we present a protocol for silicone membrane-based ATFS, outlining practical steps, essential components, and key troubleshooting considerations.

The Zebrafish Model for Alpha-Gal Syndrome.

Zebrafish (Danio rerio) has emerged as a robust vertebrate model for studying immune and allergic disorders, including food allergies. The alpha-Gal syndrome (AGS) is a tick-borne allergy characterized by an IgE-mediated delayed hypersensitivity to the oligosaccharide galactose-α-1,3-galactose (α-Gal), which is present in tick saliva and mammalian-derived foods and drugs. This chapter describes the experimental procedures used to establish and analyze the validated zebrafish model for AGS. Adult zebrafish were intramuscularly injected with Ixodes ricinus tick saliva and maintained on a mammali

The Humanized Mouse Model of AGS: A Preclinical System for Analyzing Hypersensitivity to α-Gal and Potential Allergenic Epitopes.

Humanized mouse models are indispensable in vivo experimental platforms for investigating human-specific biological processes in a controlled and reproducible environment, serving as a preclinical link between basic research and application in translational research. Alpha-Gal syndrome (AGS) is one of the emerging pathologies that highlight the need for a murine system capable of mimicking the reproduction of key aspects of human immune and allergic responses. Humanized α1,3GalT-knockout (KO) mice have expanded research on immunological basis of the syndrome and advanced in preclinical researc

Protective Pathogen Infection Against Tick-Induced Allergy in Zebrafish.

The α-Gal syndrome (AGS) links tick bites with delayed anaphylaxis to mammalian meat consumption. Recent work in zebrafish shows that the Ixodes ricinus salivary metalloprotease (MET) and allergen-like p23 trigger AGS-like responses, whereas subsequent infection with the mycobacterial fish pathogen, Mycobacterium marinum, skews immunity towards a protective Th1 profile. Here we provide a step-by-step protocol to: (i) reproduce tick-induced allergy in adult zebrafish, (ii) superimpose water-borne mycobacterial infection, and (iii) quantify clinical, serological, and molecular outcomes. The meth

Flow Cytometry in Human Cells Exposed to Tick Salivary Proteins.

The Indirect basophil activation test (iBAT) is a flow cytometry-based assay in which basophils are first passively sensitized with patient-derived IgE and subsequently stimulated with the allergen of interest to assess activation markers on the cell surface. This method was implemented by using the human KU812 cell line to investigate basophil activation mechanisms triggered by tick-derived biomolecules. Unlike the traditional BAT, the iBAT approach avoids variability from non-responder patients and donor-dependent differences, providing a stable and reproducible in vitro model. KU812 cells w
