Unraveling the molecular mechanisms of air pollution-induced lung adenocarcinoma through machine learning, network toxicology, and molecular docking.

OBJECTIVE: Airborne environmental contaminants are established carcinogens. This investigation elucidates the mechanistic contributions to pulmonary adenocarcinoma (LUAD) pathogenesis. METHODS: Transcriptomic profiling through differential expression analysis and weighted gene co-expression network analysis (WGCNA) identified malignancy-associated molecular targets. Computational screening of environmental toxicology databases yielded airborne contaminant-responsive genes that were subsequently cross-referenced with LUAD-associated targets. An integrative analytical framework incorporating ar

Integrative computational approach to evaluate risk genes for postmenopausal osteoporosis.

In recent years, numerous studies reported over a hundred of genes playing roles in the etiology of postmenopausal osteoporosis (PO). However, many of these candidate genes were lack of replication and results were not always consistent. Here, the authors proposed a computational workflow to curate and evaluate PO related genes. They integrate large-scale literature knowledge data and gene expression data (PO case/control: 10/10) for the marker evaluation. Pathway enrichment, sub-network enrichment, and gene-gene interaction analysis were conducted to study the pathogenic profile of the candid

Investigating the wave profiles to the linear quadratic model in mathematical biology.

This study investigates the dynamic behavior of the linear quadratic model (LQM), a fundamental framework in radiation biology that describes cellular response to radiation, particularly in the context of DNA damage and cancer progression. The LQM was originally developed to quantify radiation-induced cell death and repair mechanisms, with a focus on double-stranded DNA breaks, the most critical type of radiation damage. Despite advances in tracking tumor cell dissemination, the mechanisms underlying cancer invasion remain poorly understood. Mathematical modeling, particularly through partial

Beyond DNA damage: 3D tumor models and the integrin mechanobiology of radioresistance.

Despite major advances in radiation delivery, clinical outcomes remain constrained by tumor biology rather than technology. Conventional radiobiology has relied on reductionist two-dimensional (2D) systems that fail to capture the spatial, mechanical, and multicellular organization of tumors. Three-dimensional (3D) tumor models now resolve radiation response as a mechanobiological process coordinated across the extracellular matrix (ECM), adhesion signaling, cytoskeleton, and nucleus. This review focuses on a specific and we argue, underappreciated intersection: how 3D models expose integrin-m

Proteomic analysis of adult Schistosoma mekongi somatic and excretory-secretory proteins.

Schistosoma mekongi is a causative agent of human schistosomiasis. There is limited knowledge of the molecular biology of S. mekongi and very few studies have examined drug targets, vaccine candidates and diagnostic biomarkers for S. mekongi. To explore the biology of S. mekongi, computational as well as experimental approaches were performed on S. mekongi males and females to identify excretory-secretory (ES) proteins and proteins that are differentially expressed between genders. According to bioinformatic prediction, the S. mekongi ES product was approximately 4.7% of total annotated transc

FusionPHI: A phage-host interaction prediction network model based on attention-driven multi-modal feature fusion.

Phage therapy has become an important strategy against the crisis of antibiotic resistance for its potential to specifically target pathogenic bacteria. However, the narrow host range of phage makes the screening of precise matches of clinical strains inefficient, while existing computational tools are difficult to capture the dynamics of phage-host interactions due to their reliance on single modal features (genome or proteins). In this paper, we propose FusionPHI, a phage-host interaction prediction model that adopts a fully connected neural network architecture and takes multi-modal feature

AlertGS: determining alerts for gene sets.

MOTIVATION: A typical goal in gene expression studies is identifying certain gene sets enriched with significant genes. The measurement of many gene expression experiments for several concentrations or time points allows the modeling of the concentration/time-response relationship for each gene, and the subsequent estimation of a gene-wise alert. In this work, an approach is proposed to transfer the concept of alerts from single genes to gene sets, yielding a global significance statement and the respective concentration or time where the first enrichment of the gene set can be observed. The m

Drug Repositioning Based on Deep Sparse Autoencoder and Drug-Disease Similarity.

Drug repositioning is critical to drug development. Previous drug repositioning methods mainly constructed drug-disease heterogeneous networks to extract drug-disease features. However, these methods faced difficulty when we are using structurally simple models to deal with complex heterogeneous networks. Therefore, in this study, the researchers introduced a drug repositioning method named DRDSA. The method utilizes a deep sparse autoencoder and integrates drug-disease similarities. First, the researchers constructed a drug-disease feature network by incorporating information from drug chemic

Unix Survival Guide.

Most bioinformatics software has been designed to run on Linux and other Unix-like systems. Unix is different from most desktop operating systems because it makes extensive use of a text-only command-line interface. It can be a challenge to become familiar with the command line, but once a person becomes used to it, there are significant rewards, such as the ability to string a commonly used series of commands together with a script. This appendix will get you started with the command line and other Unix essentials.

The fusion of artificial intelligence and omics: a perspective toward 2035.

Artificial intelligence (AI) has catalyzed a revolution in the life sciences, culminating in AlphaFold's capacity to predict the static structure of proteins with atomic precision. However, this static view-analogous to a molecular radiograph-omits the fundamental dimension of protein dynamics, a critical factor for biological function and drug interaction. The phenomenon of induced fit, whereby proteins reconfigure upon ligand binding, remains largely beyond the reach of current models. This article posits that the next frontier in computational biology lies in the adoption of World Models-AI

Direct Methane Oxidation by Copper- and Iron-Dependent Methane Monooxygenases.

Methane is a potent greenhouse gas that contributes significantly to climate change and is primarily regulated in Nature by methanotrophic bacteria, which consume methane gas as their source of energy and carbon, first by oxidizing it to methanol. The direct oxidation of methane to methanol is a chemically difficult transformation, accomplished in methanotrophs by complex methane monooxygenase (MMO) enzyme systems. These enzymes use iron or copper metallocofactors and have been the subject of detailed investigation. While the structure, function, and active site architecture of the copper-depe

Anti-infectious drug repurposing using an integrated chemical genomics and structural systems biology approach.

The emergence of multi-drug and extensive drug resistance of microbes to antibiotics poses a great threat to human health. Although drug repurposing is a promising solution for accelerating the drug development process, its application to anti-infectious drug discovery is limited by the scope of existing phenotype-, ligand-, or target-based methods. In this paper we introduce a new computational strategy to determine the genome-wide molecular targets of bioactive compounds in both human and bacterial genomes. Our method is based on the use of a novel algorithm, ligand Enrichment of Network Top

MODA: a graph convolutional network-based multi-omics integration framework for unraveling hub molecules and disease mechanisms.

Advances in omics technologies provide unprecedented opportunities for systems biology, yet integrating multi-omics data remains challenging due to its complexity, heterogeneity, and the sparsity of prior knowledge networks. Here, we introduce a multi-omics data integration analysis (MODA) framework that fully incorporates prior knowledge to identify hub molecules and pathways, and elucidate biological mechanisms. By leveraging multiple machine learning approaches, MODA transforms raw omics data into a feature importance matrix that is mapped onto a biological knowledge graph to mitigate omics

Bioinformatics and systems-biology approach to identify common pathogenic mechanisms for COVID-19 and systemic lupus erythematosus.

BACKGROUND: The Coronavirus disease 2019 (COVID-19) pandemic has brought a heavy burden to the world, interestingly, it shares many clinical symptoms with systemic lupus erythematosus (SLE). It is unclear whether there is a similar pathological process between COVID-9 and SLE. In addition, we don't know how to treat SLE patients with COVID-19. In this study, we analyse the potential similar pathogenesis between SLE and COVID-19 and explore their possible drug regimens using bioinformatics and systems biology approaches. METHODS: The common differentially expressed genes (DEGs) were extracted

Integrative bioinformatics analysis of genomic and proteomic approaches to understand the transcriptional regulatory program in coronary artery disease pathways.

Patients with cardiovascular disease show a panel of differentially regulated serum biomarkers indicative of modulation of several pathways from disease onset to progression. Few of these biomarkers have been proposed for multimarker risk prediction methods. However, the underlying mechanism of the expression changes and modulation of the pathways is not yet addressed in entirety. Our present work focuses on understanding the regulatory mechanisms at transcriptional level by identifying the core and specific transcription factors that regulate the coronary artery disease associated pathways.
