Single-cell RNA sequencing (scRNA-seq) has emerged as a powerful tool for dissecting cellular heterogeneity in plants at a high resolution. In particular, scRNA-seq has been applied to unravel the complex cell identities and regulatory networks of distinct phloem cell types. Because phloem cells are small and under high osmotic pressure, isolating and maintaining viable protoplasts is a challenge for successful phloem scRNA-seq. Here, we present an optimized protocol for isolating vasculature-enriched protoplasts from mature Arabidopsis thaliana leaves. Following tissue harvesting, protoplasti

BackgroundSystemic lupus erythematosus (SLE) is a complex autoimmune disease characterized by heterogeneous clinical manifestations and multi-organ involvement. Current understanding of SLE pathogenesis remains limited, particularly due to the cellular and molecular diversity of immune cells across tissues. Therefore, a comprehensive review synthesizing recent advances in applying single-cell technologies to SLE research is urgently needed to bridge this knowledge gap.TechnologySingle-cell RNA sequencing (scRNA-seq) provides high-resolution transcriptomic profiling at the single-cell level. BACKGROUND: Osteoarthritis (OA) represents the most common degenerative joint disease, with emerging evidence linking it to lysosomal dysfunction and ferroptotic cell death. This study aimed to identify candidate biomarkers associated with lysosomal function and ferroptosis in OA, thereby providing a theoretical basis for subsequent experimental research.
METHODS: We obtained OA datasets and ferroptosis-related genes (FRGs) from publicly accessible repositories, while lysosome-related genes (LRGs) were compiled from published literature. Potential candidate genes emerged through the intersect

Rare-cell identification is essential for dissecting disease mechanisms and developmental programs. Existing methods mostly rely on fixed-size neighbourhood graphs to separate rare-cell populations in single-cell expression data, which may embed rare cells into dominant clusters under varying sampling densities. This paper proposes the RAG method for identifying rare cells based on regularized adaptive graphs, which can better separate rare cells. Specifically, the regularized adaptive graph is constructed by estimating cell-specific radii from Euclidean-cosine hybrid dissimilarity to constrai

Dormancy is an important factor influencing colorectal cancer (CRC) metastasis through diverse metabolic pathways and cell types. To elucidate its molecular mechanisms, bulk transcriptomic pathway scoring was integrated with single-cell RNA sequencing of epithelial, cancer stem, and immune cells to identify CRC dormancy-associated genes (CDAGs). Twenty-three CDAGs were identified. These genes were found to play a regulatory role in dormancy by participating in metabolic processes affecting energy supply or substance synthesis. In two independent CRC cohorts (GSE41258, GSE41568), machine learni

Heat stress severely limits crop yield and threatens global food security; it also significantly influences the growth and development of alfalfa. Although there have been some studies on heat stress at the organ and tissue levels, the heat stress response mechanisms on the cell type level still remain unclear in alfalfa. Here, single-nucleus RNA sequencing (snRNA-seq) was performed on 61,835 high-quality leaf cells under control and heat-stressed conditions (1 and 48 h), revealing distinct transcriptional responses across 5 major cell types identified from 17 cell clusters. A total of 5,098 d

Muscle atrophy and functional decline are shared manifestations of aging and neuromuscular pathologies. Deciphering the molecular mechanisms underlying muscle decline in these conditions has been slow, partly due to the difficulties of molecularly characterizing muscle fibers (the most abundant cell type in skeletal muscle). In contrast to single-cell RNA sequencing (scRNA-seq), which cannot resolve multinucleated fibers, single-nucleus RNA sequencing (snRNA-seq) enables gene expression profiling from isolated nuclei of hard-to-dissociate solid tissues, providing a key advantage for studying s

The porcine endometrium undergoes dynamic cellular remodeling across the estrous cycle, yet epithelial heterogeneity and differentiation trajectories remain incompletely characterized. In this study, a single-cell transcriptomic atlas of the endometrial epithelium during the follicular and luteal phases in Meishan pigs was generated using high-resolution single-cell RNA sequencing. Canonical epithelial cell types were identified, including glandular epithelium (GE), secretory glandular epithelium (secretory GE), luminal epithelium (LE), ciliated epithelium, as well as an epithelial stem cell s

BACKGROUND: Ovarian aging drives declining fertility, premature menopause, and systemic age-related diseases. Multiple different types of regulated cell death (RCD) pathways have been identified and play integral roles in diverse physiological and pathological processes. However, the RCD landscape of ovarian aging remains uncharacterized at single-cell resolution. RESULTS: Here, we conducted single-cell RNA sequencing (scRNA-seq) on murine ovaries across aging (3, 9, 12 and 15 months), and mapped pan-RCD dynamics, including apoptosis, ferroptosis, parthanatos, and ten other pathways, revealing

Vascular cambium drives secondary growth in woody plants, yet its closely related stem-cell populations-fusiform and ray initials-are difficult to distinguish, limiting resolution of early ray fate specification. In Populus tremula × Populus alba clone 717, we integrated a 2-yr biweekly field survey of xylem ray anatomy with time-series stem transcriptomes and single-cell-resolution tangential spatial transcriptomics to resolve early ray-lineage states in situ. Across 2 growing seasons, ray cell number and size/area traits showed reproducible dynamics and were most strongly associated with day

In female birds, the left ovary develops while the right gonad regresses. Whether and how PGCs differ between the two sides during early gonadal differentiation remains unclear. We performed single-cell RNA-seq on right and left gonads of female chicken embryos at HH29 and HH34. After quality control, cells were clustered, PGCs transcriptional programs compared, GO/KEGG enrichment and cell communication analyzed, and genes validated by qPCR. We found that at HH29, right-left PGCs differences were enriched for DNA damage response, p53-mediated cell-cycle arrest, ribosome, and translation-relate

BACKGROUND: Elucidating cellular hierarchies and regulatory mechanisms of placental development across gestation is critical for understanding pregnancy maintenance and improving reproductive outcomes in mammals, including cattle. However, a comprehensive, temporally resolved single-cell characterization of the bovine placenta has remained lacking.
RESULTS: We construct a longitudinal single-nucleus transcriptomic atlas comprising 311,299 placental cells and nuclei across 13 developmental timepoints (E12, E14, E16, E18, E24, E30, E50, E60, E85, E110, E180, E240, and E280). We identify 13 majo

Germ cells as the means for the transmission of genetic information between generations have been a hot topic of research for decades. The analysis of the transcriptomes, that is of the RNA transcripts produced by the genotype at a given time, of germ cells and the surrounding somatic cells, is essential to unravel the cellular and molecular processes regulating gametogenesis. However, the asynchronized differentiation of germ cells and high cellular heterogeneity in the developing ovary or testis represent two unsurmountable challenges for delineating the transcription regulation mechanism of

MOTIVATION: The reconstruction of small key regulatory networks that explain the differences in the development of cell (sub)types from single-cell RNA sequencing is a yet unresolved computational problem.
RESULTS: To this end, we have developed SCANet, an all-in-one package for single-cell profiling that covers the whole differential mechanotyping workflow, from inference of trait/cell-type-specific gene co-expression modules, driver gene detection, and transcriptional gene regulatory network reconstruction to mechanistic drug repurposing candidate prediction. To illustrate the power of SCAN

Cell-cell interactions influence gene expression in the tumor microenvironment, yet despite advances in spatial transcriptomics that enable in situ expression profiling, current computational tools remain limited in quantitatively resolving single-cell and multicellular interaction effects across patient tissues. Here, we present InSituPREP (In Situ Proximity Expression Programs), a computational framework for quantifying how spatial context relates to transcriptional states in three-dimensional tissues at single-cell resolution. The framework quantifies proximity-associated gene programs acro

During development, cells self-organize into complex spatial and temporal patterns driven by regulatory circuits of transcription factors and morphogen signaling. However, the principles that govern these regulatory interactions remain poorly understood. Here, we introduce a framework to dissect the building-block circuits of developmental gene regulatory networks and explore their integration into higher-order hypermotif circuits. Using single-cell RNA-sequencing data spanning human intestinal development, we identify five recurrent network motifs, including feedforward and feedback loops, an

Kidney stones and sepsis have a complex pathological association. Urinary obstruction and infection caused by kidney stones can easily induce sepsis, leading to increased mortality and poor prognosis. However, the molecular mechanism underlying their comorbidity remains unclear, and there is a lack of specific biomarkers for early prediction and targeted therapy. This study aims to explore the molecular regulatory network of their comorbidity, screen key genes, and clarify their roles in disease progression. Transcriptome, single-cell ribonucleic acid sequencing (scRNA-seq), and spatial transc
